Multivariate data visualization is an interesting research field with many applications in ubiquitous fields of sciences. Radial visualization (Radviz) is one of the most common information visualization techniques for visualizing multivariate data. Unfortunately, Radviz display different information about structures of multivariate data on the different the order of the data dimensions and all points with different scale maps into the same point in the visual space. In this paper, we propose a method that improve the Radviz layout for class visualization of multivariate data. The basic idea of our method is finding a good corner viewing of a hypercube. Our method provides an improvement visualizing class structures of multivariate data sets on the Radviz. We present our method with two kinds of quality measurement. We prove the efficiency of our method for several data sets.

Study on the quantitative measurement of firmness distribution maps at the pixel level inside peach pulp

Firmness is a major quality index for peaches and many other fruits. Because firmness varies among different parts of the pulp, maps of the firmness distribution inside peach pulp can be used as an important indicator for deeply understanding and evaluating the ripening process of fruit and for further optimizing planting patterns and postharvest storage strategies. However, the commonly used Magness-Taylor firmness tester cannot provide the firmness distribution at the pixel level, because it measures only one or a few sampling points where the probe is located. In this study, a laboratory-based hyperspectral imaging system in the wavelength range of 380-1030 nm was developed to detect and visualize the firmness distributions for different cross sections of peach pulp. Two calibration methods based on partial least squares regression (PLSR) and least squares support vector machines were applied to establish firmness calibration models. In addition, the successive projections algorithm, uninformative variable elimination, and competitive adaptive reweighted sampling (CARS) were applied separately to select the optimal wavelengths to improve the models' accuracy and robustness. CARS-PLSR without preprocessing was determined to be the best model for determining the firmness of peach pulp, yielding prediction results with a correlation coefficient of 0.852 and a residual predictive deviation of 1.739. Using this model, the firmness distributions for different cross sections of peach pulp were quantitatively visualized at the pixel level. The firmness histogram revealed the existence of a wide range of firmnesses inside peach pulp. The overall results demonstrated that hyperspectral imaging shows great potential for visualizing the spatial variations in the firmness distribution inside peach pulp at the pixel level, which can provide a more detailed understanding of the ripening process of peach fruits during the preharvest and postharvest periods. Hand-held laser scanners are commonly used in industry for reverse engineering and quality measurements. In this process, it is difficult for the human operator to scan the target object completely and uniformly. Therefore, an interactive triangulation of the scanned points can assist the operator in this task. In this paper, we describe the technical and implementational details of our real-time triangulation approach for point streams, presented at the 17th International Meshing Roundtable. Our method computes a triangulation of the point stream generated by the laser scanner online, i.e., the data points are added to the triangulation as they are received from the scanner. Multiple scanned areas and areas with a higher point density result in a finer mesh and a higher accuracy. On the other hand, the vertex density adapts to the estimated surface curvature. To guide the operator, the resulting triangulation is rendered with a visualization of its uncertainty and the display of an optimal scanning direction.

CheckViz: Sanity Check and Topological Clues for Linear and Non-Linear Mappings

Multidimensional scaling is a must-have tool for visual data miners, projecting multidimensional data onto a two-dimensional plane. However, what we see is not necessarily what we think about. In many cases, end-users do not take care of scaling the projection space with respect to the multidimensional space. Anyway, when using non-linear mappings, scaling is not even possible. Yet, without scaling geometrical structures which might appear do not make more sense than considering a random map. Without scaling, we shall not make inference from the display back to the multidimensional space. No clusters, no trends, no outliers, there is nothing to infer without first quantifying the mapping quality. Several methods to qualify mappings have been devised. Here, we propose CheckViz, a new method belonging to the framework of Verity visualization. We define a two-dimensional perceptually uniform colour coding which allows visualizing tears and false neighbourhoods, the two elementary and complementary types of geometrical mapping distortions, straight onto the map at the location where they occur. As examples shall demonstrate, this visualization method is essential to help users make sense out of the mappings and to prevent them from over interpretations. It could be applied to check other mappings as well.

mQC: A post-mapping data exploration tool for ribosome profiling

Background and objective: Ribosome profiling is a recent next generation sequencing technique enabling the genome-wide study of gene expression in biomedical research at the translation level. Too often, researchers precipitously start trying to test their hypotheses after alignment of their data, without checking the quality and the general features of their mapped data. Despite the fact that these checks are essential to prevent errors and ensure valid conclusions afterwards, easy-to-use tools for visualizing the quality and overall outlook of mapped ribosome profiling data are lacking. Methods: We present mQC, a modular tool implemented as a Bioconda package and also available in the Galaxy tool shed. Herewith both bio-informaticians as well as non-experts can easily perform the indispensable visualization of both the quality and the general features of their mapped P-site corrected ribosome profiling reads. The user manual, the raw code and more information can be found on its GitHub repository (https://***/Biobix/mQC). Results: mQC was tested on multiple datasets to assess its general applicability and was compared to other tools that partly perform similar tasks. Conclusions: Our results demonstrate that mQC can accomplish an unfilled but essential position in the ribosome profiling data analysis procedure by performing a thorough RIBO-Seq-specific exploration of aligned and P-site corrected ribosome profiling data.
