Scan-chain is a well-established design-for-testability (DFT) methodology used for testing digital circuits. As SoC complexity increases, thousands of registers can be used in a design, which makes it difficult to implement full-scan testing. More so, as the complexity of the scan algorithm is dependent on the number of design registers, large SoC scan designs can no longer be verified in RTL simulation unless portioned into smaller sub-blocks. This paper proposes a methodology to decrease scan-chain verification time utilizing SCE-MI (Standard for Co-Emulation Modeling Interface protocol) and an FPGA-based emulation platform. A high-level (SystemC) testbench and FPGA synthesizable hardware transactor models are developed for the ISCAS89 S400 benchmark circuit for high-speed communications between the CPU workstation and the FPGA emulator. The emulation results are compared to other verification methodologies, and found to be 82% faster than regular RTL simulation. In addition, the emulation runs in the MHz speed range, allowing the incorporation of software applications, drivers, and operating systems, as opposed to the Hz range in RTL simulation.

A multi-channel approach for MAC protocols is one of the most significant issues in recent research trend of WSNs. Numerous studies on multi-channel MAC protocols have focused on how to select and allocate channels efficiently to links or nodes. However, existing studies do not consider interferences from different communication technologies in the same band such as IEEE 802.11 in ISM band. In addition, these studies use traditional channel scanning methods and it can cause huge performance degradation in terms of latency, throughput, and energy consumption due to the increased number of channel scanning. To alleviate the problem, we propose an efficient channel scanning algorithm which reduces the number of channel scanning in cluster-based WSN. Based on the proposed channel scanning algorithm, we also propose a priority-based channel allocation algorithm to provide efficient channel allocation for both traffic load and estimation of channel condition. Through extensive simulations, we validate that our scheme exhibits low communication overhead and high channel utilization.

We propose a fully unsupervised method for abnormal activity detection in crowded scenes. Neither normal nor abnormal training examples are needed before detection. By observing that in crowded scenes, normal activities are the behaviors performed by the majority of people and abnormalities are behaviors that occur rarely and are different from most others, we propose to use a scan statistic method to solve the problem. It scans a video with windows of variable shape and size. The abnormality of each window is measured by a likelihood ratio test statistic, which compares two hypotheses about whether or not the characteristics of the observations inside and outside the window are different. A semiparametric density ratio method is used to model the observations, which is applicable to a wide variety of data. To reduce the search complexity of the sliding window based scanning, a fast two-round scanning algorithm is proposed. We successfully applied our algorithm to detect activities that are anomalous in different ways, achieving performance competitive to other state-of-the-art methods which requiring supervision.

Non-raster methods in atomic force microscopy seek to reduce imaging time through efficient means of information acquisition. In this work we consider the local raster-scan algorithm for imaging biopolymers and other string-like samples. Through feedback control, the scheme drives the tip along the sample to ensure measurements are collected from information-rich areas. Noise in the system, however, can cause the tip to deviate from the sample and the algorithm to fail. In this paper we use a geometric analysis to derive the probability that a loss of tracking event is due to noise. This probability is expressed in terms of the user-defined scan parameters. In turn, this allows us to quantify the probability that the sample will be scanned completely.

We present an integral image algorithm that can run in real-time on a Graphics Processing Unit (GPU). Our system exploits the parallelisms in computation via the NIVIDA CUDA programming model, which is a software platform for solving non-graphics problems in a massively parallel high-performance fashion. This implementation makes use of the work-efficient scan algorithm that is explicated in [5]. Treating the rows and the columns of the target image as independent input arrays for the scan algorithm, our method manages to expose a second level of parallelism in the problem. We compare the performance of the parallel approach running on the GPU with the sequential CPU implementation across a range of image sizes and report a speed up by a factor of 8 for a 4 megapixel input. We further investigate the impact of using packed vector type data on the performance, as well as the effect of double precision arithmetic on the GPU.

FITBAR: a web tool for the robust prediction of prokaryotic regulons

Background: The binding of regulatory proteins to their specific DNA targets determines the accurate expression of the neighboring genes. The in silico prediction of new binding sites in completely sequenced genomes is a key aspect in the deeper understanding of gene regulatory networks. Several algorithms have been described to discriminate against false-positives in the prediction of new binding targets;however none of them has been implemented so far to assist the detection of binding sites at the genomic scale. Results: FITBAR (Fast Investigation Tool for Bacterial and Archaeal Regulons) is a web service designed to identify new protein binding sites on fully sequenced prokaryotic genomes. This tool consists in a workbench where the significance of the predictions can be compared using different statistical methods, a feature not found in existing resources. The Local Markov Model and the Compound Importance Sampling algorithms have been implemented to compute the P-value of newly discovered binding sites. In addition, FITBAR provides two optimized genomic scanning algorithms using either log-odds or entropy-weighted position-specific scoring matrices. Other significant features include the production of a detailed genomic context map for each detected binding site and the export of the search results in spreadsheet and portable document formats. FITBAR discovery of a high affinity Escherichia coli NagC binding site was validated experimentally in vitro as well as in vivo and published. Conclusions: FITBAR was developed in order to allow fast, accurate and statistically robust predictions of prokaryotic regulons. This feature constitutes the main advantage of this web tool over other matrix search programs and does not impair its performance. The web service is available at http://***/fitbar.

In this paper, we study the performance of a non-raster-scan algorithm for imaging string-like samples in an atomic force microscope. The algorithm yields high-speed imaging through a feedback control law that steers the tip along the sample, thereby reducing the imaging time by eliminating unnecessary measurements. Under simplifying assumptions, we derive expressions for bounds on the control parameters to ensure accurate tracking of the sample.

3-D embedded wavelet video coding (3-D EWVC) algorithms become a vital scheme for state-of-the-art scalable video coding. A major objective in a progressive transmission scheme is to select the most important information which yields the largest distortion reduction to be transmitted first, so traditional 3-D EWVC algorithms scan coefficients according to bit-plane order. To significant bit information of the same bit-plane, however, these algorithms neglect the different effect of coefficients in different subbands to distortion. In this paper, we analyze different effect of significant information bits of the same bit-plane in different subbands to distortion and propose a high-efficient significant coefficient scanning algorithm. Experimental results of 3-D SPIHT and 3-D SPECK show that high-efficient significant coefficient scanning algorithm can improve traditional 3-D EWVC algorithms' ability of compression, and make reconstructed videos have higher PSNR and better visual effects in the same bit rate compared to original significant coefficient scanning algorithms respectively.

Computational prediction of Pho regulons in cyanobacteria

Background: Phosphorus is an essential element for all life forms. However, it is limiting in most ecological environments where cyanobacteria inhabit. Elucidation of the phosphorus assimilation pathways in cyanobacteria will further our understanding of the physiology and ecology of this important group of microorganisms. However, a systematic study of the Pho regulon, the core of the phosphorus assimilation pathway in a cyanobacterium, is hitherto lacking. Results: We have predicted and analyzed the Pho regulons in 19 sequenced cyanobacterial genomes using a highly effective scanning algorithm that we have previously developed. Our results show that different cyanobacterial species/ ecotypes may encode diverse sets of genes responsible for the utilization of various sources of phosphorus, ranging from inorganic phosphate, phosphodiester, to phosphonates. Unlike in E. coli, some cyanobacterial genes that are directly involved in phosphorus assimilation seem to not be under the regulation of the regulator SphR (orthologue of PhoB in E coli.) in some species/ecotypes. On the other hand, SphR binding sites are found for genes known to play important roles in other biological processes. These genes might serve as bridging points to coordinate the phosphorus assimilation and other biological processes. More interestingly, in three cyanobacterial genomes where no sphR gene is encoded, our results show that there is virtually no functional SphR binding site, suggesting that transcription regulators probably play an important role in retaining their binding sites. Conclusion: The Pho regulons in cyanobacteria are highly diversified to accommodate to their respective living environments. The phosphorus assimilation pathways in cyanobacteria are probably tightly coupled to a number of other important biological processes. The loss of a regulator may lead to the rapid loss of its binding sites in a genome.
