A simple versatile solution for collecting multidimensional clinical data based on the CakePHP web application framework

Clinical trials aiming for regulatory approval of a therapeutic agent must be conducted according to Good Clinical Practice (GCP). Clinical Data Management Systems (CDMS) are specialized software solutions geared toward GCP-trials. They are however less suited for data management in small non-GCP research projects. For use in researcher-initiated non GCP studies, we developed a client-server database application based on the public domain CakePHP framework. The underlying MySQL database uses a simple data model based on only five data tables. The graphical user interface can be run in any web browser inside the hospital network. Data are validated upon entry. Data contained in external database systems can be imported interactively. Data are automatically anonymized on import, and the key lists identifying the subjects being logged to a restricted part of the database. Data analysis is performed by separate statistics and analysis software connecting to the database via a generic Open Database Connectivity (ODBC) interface. Since its first pilot implementation in 2011, the solution has been applied to seven different clinical research projects covering different clinical problems in different organ systems such as cancer of the thyroid and the prostate glands. This paper shows how the adoption of a generic web application framework is a feasible, flexible, low-cost, and user-friendly way of managing multidimensional research data in researcher-initiated non-GCP clinical projects. Based on the three popular open sources as Struts, Spring and Hibernate (SSH), an integrated framework for e-human resource (E-HR) is proposed in this paper as an effective web application framework. E-HR is generally regarded as a complicated enterprise information system and the proper application framework is supposed to improve the system expansibility and the enterprise competitiveness as well. The presented framework derives from model-driven approach with high usage of code generation tools and application layout templates. It not only separates the presentation layer, business layer and data persistence layer but also provides a convenient platform for software reuse. Furthermore, it allows for speeding-up development of web applications. By comprehensively analyzing the distinct characteristics of the framework such as scalability, maintainability and less coupling complexity, the specific application of the framework in the file management module of the E-HR system is carried out to further shows the advantages of SSH in software development efficiency.

AJAX is an emerging presentation layer technology of web, which allows dynamic, fast, and flexible web application procedures to be built. AJAX can eliminate the dependence on the form in the tradition HTTP communication mode, which can achieve a fast and lightweight asynchronous communication. This paper firstly introduces the work principle of the AJAX technology, and combines the AJAX technology with the web services technology to design a new web application framework based on AJAX, to achieve an asynchronous communication of the browser directly with the back-end services.

Multi-tenancy is a key to successful and sustainable cloud-based systems. Creating a web application framework for multiple tenants from scratch is challenging. To create an extensible, stable and robust multi-tenant web application framework developers have to understand how a web application framework is structured and how a web request is handled for each user of a specific tenant. This knowledge often takes software architects and developers a lot of effort to obtain. In this paper, we present a novel object-oriented architecture pattern for developing multi-tenant web application frameworks in which maximum reuse and modularity can be achieved and application concerns can be separated. We evaluate the modularity, the extensibility, the reusability, the maintainability and the efficiency of our pattern by qualitative analysis based on well-known patterns used in our pattern. We validate the applicability, the correctness, the security and the performance of our pattern by testing real world systems that were built using our pattern. We believe that our pattern would reduce time and cost when developing multi-tenancy systems as well as understanding, evaluating and modifying existing web application frameworks.

The World Wide web has undergone a rapid transition from the originally static hypertext to an ubiquitous hypermedia system. Today, the web is not only used as a basis for distributed applications (web applications), moreover it serves as a generic architecture for autonomous applications and services. Many research work has been done regarding the modeling and engineering process of web applications and various platforms, frameworks and development kits exist for the efficient implementation of such systems. Concerning the modeling process, many of the published concepts try to merge traditional hypermedia modeling with techniques from the software engineering domain. Unfortunately, those concepts which capture all facets of the web's architecture become rather bulky and are eventually not applicable for a model-driven web application development. Moreover, there is a need for frameworks which address both, the modeling process and the implementation task and allow a model-driven, semi-automatic engineering process using CASE tools. This paper outlines the DaVinci web Engineering framework which supports the modeling as well as the semi-automated implementation of web applications. The DaVinci Architectural Layer specifies a persistent, hierarchical GUI model and a generic interaction scheme. This allows the elimination of the hypermedia paradigm, which turned out to be rather practical when building web applications.

The World Wide web is increasingly becoming the preferred repository of information. The strength of this information infrastructure is also its weakness. Faced with the chaos of millions of places to go and thousands of places to remember having been, the thousands of new web users who join every day, need a helping hand. The aim of this paper is, to highlight possible components of technologies supporting web navigation and the maintenance of indexes to web resources. The BASE framework is suggested as a means of understanding the pragmatic technological choices, and six experimental prototypes are presented and discussed. In this paper, we have represented implementation of an informative online platform- Covid-19 Predictor which is capable of disseminating accurate prediction of confirmed, deceased and affected Covid-19 cases in India on the basis of the data available in a reliable online repository. The work characterizes proper utilization of advanced technologies for web scrapping, model prediction, implementation of web application framework and cloud hosting.

BcCluster: A Bladder Cancer Database at the Molecular Level

Background: Bladder Cancer (BC) has two clearly distinct phenotypes. Non-muscle invasive BC has good prognosis and is treated with tumor resection and intravesical therapy whereas muscle invasive BC has poor prognosis and requires usually systemic cisplatin based chemotherapy either prior to or after radical cystectomy. Neoadjuvant chemotherapy is not often used for patients undergoing cystectomy. High-throughput analytical omics techniques are now available that allow the identification of individual molecular signatures to characterize the invasive phenotype. However, a large amount of data produced by omics experiments is not easily accessible since it is often scattered over many publications or stored in supplementary files. Objective: To develop a novel open-source database, BcCluster (http://***/), dedicated to the comprehensive molecular characterization of muscle invasive bladder carcinoma. Materials: A database was created containing all reported molecular features significant in invasive BC. The query interface was developed in Ruby programming language (version 1.9.3) using the web-framework Rails (version 4.1.5) (http://***/). Results: BcCluster contains the data from 112 published references, providing 1,559 statistically significant features relative to BC invasion. The database also holds 435 protein-protein interaction data and 92 molecular pathways significant in BC invasion. The database can be used to retrieve binding partners and pathways for any protein of interest. We illustrate this possibility using survivin, a known BC biomarker. Conclusions: BcCluster is an online database for retrieving molecular signatures relative to BC invasion. This application offers a comprehensive view of BC invasiveness at the molecular level and allows formulation of research hypotheses relevant to this phenotype.
