web-based software for Rapid Top-Down Proteomic Identification of Protein Biomarkers, with Implications for Bacterial Identification

We have developed web-based software for the rapid identification of protein biomarkers of bacterial microorganisms. Proteins from bacterial cell lysates were ionized by matrix-assisted laser desorption ionization (MALDI), mass isolated, and fragmented using a tandem time of flight (TOF-TOF) mass spectrometer. The sequence-specific fragment ions generated were compared to a database of in silico fragment ions derived from bacterial protein sequences whose molecular weights are the same as the nominal molecular weights of the protein biomarkers. A simple peak-matching and scoring algorithm was developed to compare tandem mass spectrometry (MS-MS) fragment ions to in silico fragment ions. In addition, a probability-based significance-testing algorithm (P value), developed previously by other researchers, was incorporated into the software for the purpose of comparison. The speed and accuracy of the software were tested by identification of 10 protein biomarkers from three Campylobacter strains that had been identified previously by bottom-up proteomics techniques. Protein biomarkers were identified using (i) their peak-matching scores and/or P values from a comparison of MS-MS fragment ions with all possible in silico N and C terminus fragment ions (i. e., ions a, b, b-18, y, y-17, and y-18), (ii) their peak-matching scores and/or P values from a comparison of MS-MS fragment ions to residue-specific in silico fragment ions (i. e., in silico fragment ions resulting from polypeptide backbone fragmentation adjacent to specific residues [aspartic acid, glutamic acid, proline, etc.]), and (iii) fragment ion error analysis, which distinguished the systematic fragment ion error of a correct identification (caused by calibration drift of the second TOF mass analyzer) from the random fragment ion error of an incorrect identification.

First step of the development of an effective safety management system is to create reliable crash databases since the quality of decision making in road safety depends on the quality of the data on which decisions are based. Improving crash data is a worldwide priority, as highlighted in the Global Plan for the Decade of Action for Road Safety adopted by the United Nations, which recognizes that the overall goal of the plan will be attained improving the quality of data collection at the national, regional and global levels. Crash databases provide the basic information for effective highway safety efforts at any level of government, but lack of uniformity among countries and among the different jurisdictions in the same country is observed. Several existing databases show significant drawbacks which hinder their effective use for safety analysis and improvement. Furthermore, modern technologies offer great potential for significant improvements of existing methods and procedures for crash data collection, processing and analysis. To address these issues, in this paper we present the development and evaluation of a web-based platform independent software for crash data collection, processing and analysis. The software is designed for mobile and desktop electronic devices and enables a guided and automated drafting of the crash report, assisting police officers both on-site and in the office. The software development was based both on the detailed critical review of existing Australasian, EU, and U.S. crash databases and software as well as on the continuous consultation with the stakeholders. The evaluation was carried out comparing the completeness, timeliness, and accuracy of crash data before and after the use of the software in the city of Vico Equense, in south of Italy showing significant advantages. The amount of collected information increased from 82 variables to 268 variables, i.e., a 227% increase. The time saving was more than one hour per crash, i.e.,

Real-world crash data play a vital part in the development of safer transport since information on crash data is essential as a means of understanding where and why crashes occurred in the past and how the occurrence of similar events may be prevented in the future. Crash databases provide the basic information for effective highway safety management but several existing databases show significant drawbacks which hinder their effective use for safety analysis and improvement. In Italy, the national crash database is maintained by the National Institute of Statistics (ISTAT) and presents major issues related to the crash report form, the crash classification, the crash location, and the crash severity. Background A crucial aspect of continued senior care is the early detection and management of frailty. Developing reliable and secure electronic frailty assessment tools can benefit virtual appointments, a need especially relevant in the context of the COVID-19 pandemic. An emerging effort has targeted web-based software applications to improve accessibility and usage. The objectives of this scoping review are to identify and evaluate web-based frailty assessment tools currently available and to identify challenges and opportunities for future development. Methods We conducted a review with literature (e.g., using MEDLINE databases) and Google searches (last updated on October 10, 2021). Each of the identified web applications were assessed based on eight featured categories and assigned a rating score accordingly. Results Twelve web-based frailty assessment applications were found, chiefly provided by the USA (50%) or European countries (41%) and focused on frailty grading and outcome prediction for specific patient groups (59%). Categories that scored well among the applications included the User Interface (2.8/3) and the Cost (2.7/3). Other categories had a mean score of 1.6/3 or lower. The least developed feature was Data Saving. Conclusions web-based applications represent a viable option for remote frailty assessments and multidisciplinary integrated care of older adults. Despite the available web-based frailty assessments on the Internet, many missed certain needed features for professional use in healthcare settings. This situation calls for fully comprehensive web-based applications, taking into consideration a number of key functions linking graphical user interface and functionalities, and paying special attention to secure data management.

Background: The compatibilities between donors and recipients are extremely important for evaluating the immunological risks of transplants. One challenge faced by data analysis tools is the transformation of complex data into simple, intuitive, and important information that can be used to resolve contemporary problems. To address this challenge, we developed the EpViX software to perform epitope reactivity analyses and automated epitope virtual crossmatching. EpViX is a facilitator of medical decision-making regarding the identification of the best donor for a high-immunologic risk recipient. The objective of this work is to describe the computational architecture of the EpViX ecosystem (http://***). Materials and methods: EpViX is a freeware on the web that was developed in the Ruby language. EpViX can be accessed from different platforms, e.g., PCs, tablets, and smartphones. It consists of an ecosystem of tools that are capable of integrating all of the stakeholders who are involved in a transplant process with a deceased donor. Results: We successfully developed a program that allows people to work collaboratively and effectively during the donation process by accurately predicting negative crossmatches, saving time and other resources. Conclusions: EpViX represents a significant breakthrough for the organ transplant process and may meet the current needs of transplant programs because it increases the chances of the allocation of low immunologic risk donors to highly sensitized recipients and assures greater equity among the recipients on a waiting list. EpViX was duly verified and tested in terms of data security. Moreover, usability tests demonstrated that EpViX is an intuitive and easy-to-use tool. (C) 2016 Elsevier Ltd. All rights reserved.

However, most specialized software for use in SLR processes is designed to meet the requirements of the health and medical sciences and software engineering, and there is a need for dedicated software for the specific research requirements of the social sciences. Furthermore, most of the software currently used is closed and the open source code alternatives require personnel with expertise in configuration and setup. We present Buhos, an application for managing the complete process of systematic literature reviews that is web-based and developed in Ruby. It offers functionalities for supporting the process of searching, screening, data extraction and reporting. The DIJA project is a web-based CAD system accessible to any user (from neophyte to expert) and from a simple desktop computer. its modeling approach is based on a top-down methodology and takes into account trade information. In this paper, we propose a network architecture based on a replication process and a multi-level language to manage the consistency between the client model and the server model. Minimizing the ripple effect of web-centric software by using the pheromone extension

The ripple effect metric shows what impact changes to a software will likely have on the rest of the system. In web-based data analysis, it has become a widespread practice to deploy both the script and the program developed with a high-level programming language software tool. Due to different vendors and the diversified philosophies behind different software tools, it may be slightly difficult to cope with the ripple effect across them. This paper initiates an experimental idea to minimize the wrapper interface ripple for web-based script tools and high-level programming environments and also indicates many potential research directions for the development of computationally intelligent tools in the software engineering domain that demand lower cost and less complexity. This work incorporates Ant Colony Optimization (ACO) and its prime artifact pheromone, which has been modified as a pheromone extension module to minimize ripples when cross-coding. Pre-Event Assessment of Seismic Resilience Index for Typical Iranian Buildings via a web-based Tool

Rapid assessment of the resilience and vulnerability of critical structures and infrastructures is necessary to prepare stakeholders and decision-makers for risk mitigation during future catastrophic events. The current study developed a web-based software tool called a Resilience indicator (Ri) that can estimate the seismic resilience index of Iranian structures. Ri can calculate seismic resilience index and draw functionality, IDA (Incremental Dynamic Analysis), fragility, and vulnerability curves. The approach includes rapid evaluation of the resilience index using vulnerability curves as well as accurate evaluation of structural resilience through uploading the results of nonlinear dynamic analysis to the Ri software. The current version of the software can be applied by civil engineers, stakeholders, and decision-makers. Meanwhile, the on-going development of the software aims to expand its capabilities in the area of seismic risk assessment. Compared to other similar tools, Ri is able to demonstrate the performance of structures right after the occurrence of an earthquake until the considered control time. Having utilized a strong database of more than 300 existing fragility and vulnerability curves, Ri will clearly show the vulnerability of structures by which the functionality curve can be attained as well.

Over the past several years, a web-based environment to support aerodynamic testing has been under development at the Aerodynamics Laboratory of the. Institute for Aerospace Research, National Research Council of Canada. As a mechanism for interacting with users, the World Wide web offers one significant Advantage over other, more traditional techniques: it is "easy." More specifically, it is easy to use, easy to distribute, easy to expand, easy to develop, and easy to maintain. The web-based testing environment at the Aerodynamics Laboratory currently consists of five primary applications, nine secondary applications, and a large number of web pages containing documentation, system status, and links to outside information. These resources may be accessed via "home pages" created for clients and staff. The five primary applications are a data file viewer, a plotting system, a configuration file editor, a dynamic data display system, and an event recording and display system. The secondary applications include a units conversion calculator, an electronic test specification form for use by the engineering staff, and several software support tools for use by the IT personnel.
