Structural characterization of many-particle systems on approach to hyperuniform states

The study of hyperuniform states of matter is an emerging multidisciplinary field, impinging on topics in the physical sciences, mathematics, and biology. The focus of this work is the exploration of quantitative descriptors that herald when a many-particle system in d-dimensional Euclidean space Rd approaches a hyperuniform state as a function of the relevant control parameter. We establish quantitative criteria to ascertain the extent of hyperuniform and nonhyperuniform distance-scaling regimes as well as the crossover point between them in terms of the “volume” coefficient A and “surface-area” coefficient B associated with the local number variance σ2(R) for a spherical window of radius R. The larger the ratio B/A, the larger the hyperuniform scaling regime, which becomes of infinite extent in the limit B/A→∞. To complement the known direct-space representation of the coefficient B in terms of the total correlation function h(r), we derive its corresponding Fourier representation in terms of the structure factor S(k), which is especially useful when scattering information is available experimentally or theoretically. We also demonstrate that the free-volume theory of the pressure of equilibrium packings of identical hard spheres that approach a strictly jammed state either along the stable crystal or metastable disordered branch dictates that such end states be exactly hyperuniform. Using the ratio B/A, as well as other diagnostic measures of hyperuniformity, including the hyperuniformity index H and the direct-correlation function length scale ξc, we study three different exactly solvable models as a function of the relevant control parameter, either density or temperature, with end states that are perfectly hyperuniform. Specifically, we analyze equilibrium systems of hard rods and “sticky” hard-sphere systems in arbitrary space dimension d as a function of density. Understanding degeneracy of two-point correlation functions via Debye random media

It is well known that the degeneracy of two-phase microstructures with the same volume fraction and two-point correlation function S2(r) is generally infinite. To elucidate the degeneracy problem explicitly, we examine Debye random media, which are entirely defined by a purely exponentially decaying two-point correlation function S2(r). In this work, we consider three different classes of Debye random media. First, we generate the “most probable” class using the Yeong-Torquato construction algorithm [Yeong and Torquato, Phys. Rev. E 57, 495 (1998)]. A second class of Debye random media is obtained by demonstrating that the corresponding two-point correlation functions are effectively realized in the first three space dimensions by certain models of overlapping, polydisperse spheres. A third class is obtained by using the Yeong-Torquato algorithm to construct Debye random media that are constrained to have an unusual prescribed pore-size probability density function. We structurally discriminate these three classes of Debye random media from one another by ascertaining their other statistical descriptors, including the pore-size, surface correlation, chord-length probability density, and lineal-path functions. We also compare and contrast the percolation thresholds as well as the diffusion and fluid transport properties of these degenerate Debye random media. We find that these three classes of Debye random media are generally distinguished by the aforementioned descriptors, and their microstructures are also visually distinct from one another. Our work further confirms the well-known fact that scattering information is insufficient to determine the effective physical properties of two-phase media. Additionally, our findings demonstrate the importance of the other two-point descriptors considered here in the design of materials with a spectrum of physical properties.

Diffusion spreadability as a probe of the microstructure of complex media across length scales

Understanding time-dependent diffusion processes in multiphase media is of great importance in physics, chemistry, materials science, petroleum engineering, and biology. Consider the time-dependent problem of mass transfer of a solute between two phases and assume that the solute is initially distributed in one phase (phase 2) and absent from the other (phase 1). We desire the fraction of total solute present in phase 1 as a function of time, S(t), which we call the spreadability, since it is a measure of the spreadability of diffusion information as a function of time. We derive exact direct-space formulas for S(t) in any Euclidean space dimension d in terms of the autocovariance function as well as corresponding Fourier representations of S(t) in terms of the spectral density, which are especially useful when scattering information is available experimentally or theoretically. These are singular results because they are rare examples of mass transport problems where exact solutions are possible. We derive closed-form general formulas for the short- and long-time behaviors of the spreadability in terms of crucial small- and large-scale microstructural information, respectively. The long-time behavior of S(t) enables one to distinguish the entire spectrum of microstructures that span from hyperuniform to nonhyperuniform media. For hyperuniform media, disordered or not, we show that the “excess” spreadability, S(∞)−S(t), decays to its long-time behavior exponentially faster than that of any nonhyperuniform two-phase medium, the “slowest” being antihyperuniform media. The stealthy hyperuniform class is characterized by an excess spreadability with the fastest decay rate among all translationally invariant microstructures. We obtain exact results for S(t) for a variety of specific ordered and disordered model microstructures across dimensions that span from hyperuniform to antihyperuniform media. Bayesian Parameter Inference for Partially Observed Diffusions using Multilevel Stochastic Runge-Kutta Methods

We consider the problem of Bayesian estimation of static parameters associated to a partially and discretely observed diffusion process. We assume that the exact transition dynamics of the diffusion process are unavailable, even up-to an unbiased estimator and that one must time-discretize the diffusion process. In such scenarios it has been shown how one can introduce the multilevel Monte Carlo method to reduce the cost to compute posterior expected values of the parameters for a pre-specified mean square error (MSE);see [12]. These afore-mentioned methods rely on upon the Euler-Maruyama discretization scheme which is well-known in numerical analysis to have slow convergence properties. We adapt stochastic Runge-Kutta (SRK) methods for Bayesian parameter estimation of static parameters for diffusions. This can be implemented in high-dimensions of the diffusion and seemingly under-appreciated in the uncertainty quantification and statistics fields. For a class of diffusions and SRK methods, we consider the estimation of the posterior expectation of the parameters. We prove that to achieve a MSE of O(ϵ2), for ϵ > 0 given, the associated work is O(ϵ−2). Whilst the latter is achievable for the Milstein scheme, this method is often not applicable for diffusions in dimension larger than two. We consider the problem of embedding point cloud data sampled from an underlying manifold with an associated flow or velocity. Such data arises in many contexts where static snapshots of dynamic entities are measured, including in high-throughput biology such as single-cell transcriptomics. Existing embedding techniques either do not utilize velocity information or embed the coordinates and velocities independently, i.e., they either impose velocities on top of an existing point embedding or embed points within a prescribed vector field. Here we present FlowArtist, a neural network that embeds points while jointly learning a vector field around the points. The combination allows FlowArtist to better separate and visualize velocity-informed structures. Our results, on toy datasets and single-cell RNA velocity data, illustrate the value of utilizing coordinate and velocity information in tandem for embedding and visualizing high-dimensional data. © 2023, CC BY.

A data-driven ab initio generalized Langevin equation (AIGLE) approach is developed to learn and simulate high-dimensional, heterogeneous, coarse-grained conformational dynamics. Constrained by the fluctuation-dissipation theorem, the approach can build coarse-grained models in dynamical consistency with all-atom molecular dynamics. We also propose practical criteria for AIGLE to enforce long-term dynamical consistency. Case studies of a toy polymer, with 20 coarse-grained sites, and the alanine dipeptide, with two dihedral angles, elucidate why one should adopt AIGLE or its Markovian limit for modeling coarse-grained conformational dynamics in practice. © 2024, CC BY.

CONVERGENCE SPEED AND APPROXIMATION ACCURACY OF NUMERICAL MCMC

When implementing Markov Chain Monte Carlo (MCMC) algorithms, perturbation caused by numerical errors is sometimes inevitable. This paper studies how perturbation of MCMC affects the convergence speed and Monte Carlo estimation accuracy. Our results show that when the original Markov chain converges to stationarity fast enough and the perturbed transition kernel is a good approximation to the original transition kernel, the corresponding perturbed sampler has similar convergence speed and high approximation accuracy as well. We discuss two different analysis frameworks: ergodicity and spectral gap, both are widely used in the literature. Our results can be easily extended to obtain non-asymptotic error bounds for MCMC estimators. We also demonstrate how to apply our convergence and approximation results to the analysis of specific sampling algorithms, including Random walk Metropolis and Metropolis adjusted Langevin algorithm with perturbed target densities, and parallel tempering Monte Carlo with perturbed densities. We consider the long time behavior of Wong-Zakai approximations of stochastic differential equations. These piecewise smooth diffusion approximations are of great importance in many areas, such as those with ordinary differential equations associated to random smooth fluctuations;e.g. robust filtering problems. In many examples, the mean error estimate bounds that have been derived in the literature can grow exponentially with respect to the time horizon. We show in a simple example that indeed mean error estimates do explode exponentially in the time parameter, i.e. in that case a Wong-Zakai approximation is only useful for extremely short time intervals. Empowering Optimal Control with Machine Learning: A Perspective from Model Predictive Control

Solving complex optimal control problems have confronted computational challenges for a long time. Recent advances in machine learning have provided us with new opportunities to address these challenges. This paper takes model predictive control, a popular optimal control method, as the primary example to survey recent progress that leverages machine learning techniques to empower optimal control solvers. The phase diagram of a deep potential water model

Using the Deep Potential methodology, we construct a model that reproduces accurately the potential energy surface of the SCAN approximation of density functional theory for water, from low temperature and pressure to about 2400 K and 50 GPa, excluding the vapor stability region. The computational efficiency of the model makes it possible to predict its phase diagram using molecular dynamics. Satisfactory overall agreement with experimental results is obtained. The fluid phases, molecular and ionic, and all the stable ice polymorphs, ordered and disordered, are predicted correctly, with the exception of ice III and XV that are stable in experiments, but metastable in the model. The evolution of the atomic dynamics upon heating, as ice VII transforms first into ice VII′′ and then into an ionic fluid, reveals that molecular dissociation and breaking of the ice rules coexist with strong covalent fluctuations, explaining why only partial ionization was inferred in experiments. © 2021, CC BY-NC-ND.
