Cross-system biological image quality enhancement based on the generative adversarial network as a foundation for establishing a multi-institute microscopy cooperative network

High-quality fluorescence imaging of biological systems is limited by processes like photobleaching and phototoxicity, and also in many cases, by limited access to the latest generations of microscopes. Moreover, low temporal resolution can lead to a motion blur effect in living systems. Our work presents a deep learning (DL) generative-adversarial approach to the problem of obtaining high-quality (HQ) images based on their low-quality (LQ) equivalents. We propose a generative-adversarial network (GAN) for contrast transfer between two different separate microscopy systems: a confocal microscope (producing HQ images) and a wide-field fluorescence microscope (producing LQ images). Our model proves that such transfer is possible, allowing us to receive HQ-generated images characterized by low mean squared error (MSE) values, high structural similarity index (SSIM), and high peak signal-to-noise ratio (PSNR) values. For our best model in the case of comparing HQ-generated images and HQ-ground truth images, the median values of the metrics are 6·10-4, 0.9413, and 31.87, for MSE, SSIM, and PSNR, respectively. In contrast, in the case of comparison between LQ and HQ ground truth median values of the metrics are equal to 0.0071, 0.8304, and 21.48 for MSE, SSIM, and PSNR respectively. Therefore, we observe a significant increase ranging from 14% to 49% for SSIM and PSNR respectively. At present, the most common and low-cost method to control the drone is to use a mobile phone with an APP. The operator takes his mobile phone screen as a human-machine interface, and at the same time controls and receives the images returned by the drone. The control mode can be divided into two symmetry modes according to how the operator views and knows the location of the drone: exocentric viewing and egocentric viewing mode. In the exocentric viewing mode, the operator directly visually confirms the position of the drone, while in the egocentric viewing mode, the drone is equipped with a camera and transmits the flight image to the operator in real-time. Since the drone cannot be far away from the operator in the exocentric viewing mode, the relative egocentric mode allows the operator to feel immersed in the environment to control the drone more accurately. Therefore, by adapting the egocentric viewing and using human motion recognition, an unmanned vehicle remote-control system is designed. The low-speed, small-scaled, nature-stability UAVs are ideally suited for the proposed system. The system was designed with a PID controller to improve the UAV's handling. The experimental results verified the feasibility of the UVA control system and it could stabilize the posture of the drone. © 2022 IEEE.

We consider the long time behavior of Wong-Zakai approximations of stochastic differential equations. These piecewise smooth diffusion approximations are of great importance in many areas, such as those with ordinary differential equations associated to random smooth fluctuations;e.g. robust filtering problems. In many examples, the mean error estimate bounds that have been derived in the literature can grow exponentially with respect to the time horizon. We show in a simple example that indeed mean error estimates do explode exponentially in the time parameter, i.e. in that case a Wong-Zakai approximation is only useful for extremely short time intervals. We consider the problem of embedding point cloud data sampled from an underlying manifold with an associated flow or velocity. Such data arises in many contexts where static snapshots of dynamic entities are measured, including in high-throughput biology such as single-cell transcriptomics. Existing embedding techniques either do not utilize velocity information or embed the coordinates and velocities independently, i.e., they either impose velocities on top of an existing point embedding or embed points within a prescribed vector field. Here we present FlowArtist, a neural network that embeds points while jointly learning a vector field around the points. The combination allows FlowArtist to better separate and visualize velocity-informed structures. Our results, on toy datasets and single-cell RNA velocity data, illustrate the value of utilizing coordinate and velocity information in tandem for embedding and visualizing high-dimensional data. © 2023, CC BY.

CONVERGENCE SPEED AND APPROXIMATION ACCURACY OF NUMERICAL MCMC

When implementing Markov Chain Monte Carlo (MCMC) algorithms, perturbation caused by numerical errors is sometimes inevitable. This paper studies how perturbation of MCMC affects the convergence speed and Monte Carlo estimation accuracy. Our results show that when the original Markov chain converges to stationarity fast enough and the perturbed transition kernel is a good approximation to the original transition kernel, the corresponding perturbed sampler has similar convergence speed and high approximation accuracy as well. We discuss two different analysis frameworks: ergodicity and spectral gap, both are widely used in the literature. Our results can be easily extended to obtain non-asymptotic error bounds for MCMC estimators. We also demonstrate how to apply our convergence and approximation results to the analysis of specific sampling algorithms, including Random walk Metropolis and Metropolis adjusted Langevin algorithm with perturbed target densities, and parallel tempering Monte Carlo with perturbed densities. Super-resolution algorithms aim to produce magnified high-resolution versions from low-resolution images. Some methods, however, are prone to generate blur during the process. Simple sharpening filters are adopted to alleviate this type of artifact. However, the actual effectiveness of this approach is not clear-cut in the literature. This work evaluates the effect of three simple sharpening filters on the quality of images obtained from super-resolution methods. Two metrics were considered in the evaluation: the Peak signal-to-noise ratio (PSNR) metric, and the Learned Perceptual Image Patch Similarity (LPIPS). One of the filters could consistently improve the LPIPS metric of magnified images from diverse benchmark sets on top of seven super-resolution methods. The increments obtained for the perceptual metric seem to occur due to the sharpening effect. Improvements on PSNR values were not as consistent. © 2022 SPIE.

Multi-index Sequential Monte Carlo ratio estimators for Bayesian Inverse problems

We consider the problem of estimating expectations with respect to a target distribution with an unknown normalizing constant, and where even the unnormalized target needs to be approximated at finite resolution. This setting is ubiquitous across science and engineering applications, for example in the context of Bayesian inference where a physics-based model governed by an intractable partial differential equation (PDE) appears in the likelihood. A multi-index Sequential Monte Carlo (MISMC) method is used to construct ratio estimators which provably enjoy the complexity improvements of multi-index Monte Carlo (MIMC) as well as the efficiency of Sequential Monte Carlo (SMC) for inference. In particular, the proposed method provably achieves the canonical complexity of MSE−1, while single level methods require MSE−ξ for ξ > 1. This is illustrated on examples of Bayesian inverse problems with an elliptic PDE forward model in 1 and 2 spatial dimensions, where ξ = 5/4 and ξ = 3/2, respectively. It is also illustrated on more challenging log Gaussian process models, where single level complexity is approximately ξ = 9/4 and multilevel Monte Carlo (or MIMC with an inappropriate index set) gives ξ = 5/4 + ω, for any ω > 0, whereas our method is again canonical. We also provide novel theoretical verification of the product-form convergence results which MIMC requires for Gaussian processes built in spaces of mixed regularity defined in the spectral domain, which facilitates acceleration with fast Fourier transform methods via a cumulant embedding strategy, and may be of independent interest in the context of spatial statistics and machine learning. Bayesian Formulations for Graph Spectral Denoising

Here we consider the problem of denoising features associated to complex data, modeled as signals on a graph, via a smoothness prior. This is motivated in part by settings such as single-cell RNA where the data is very high-dimensional, but its structure can be captured via an affinity graph. This allows us to utilize ideas from graph signal processing. In particular, we present algorithms for the cases where the signal is perturbed by Gaussian noise, dropout, and uniformly distributed noise. The signals are assumed to follow a prior distribution defined in the frequency domain which favors signals which are smooth across the edges of the graph. By pairing this prior distribution with our three models of noise generation, we propose Maximum A Posteriori (M.A.P.) estimates of the true signal in the presence of noisy data and provide algorithms for computing the M.A.P. Finally, we demonstrate the algorithms' ability to effectively restore signals from white noise on image data and from severe dropout in single-cell RNA sequence data. © 2023, CC BY.
