The Cu A center is a dinuclear copper site that serves as an optimized hub for long‐range electron transfer in heme–copper terminal oxidases. Its electronic structure can be described in terms of a σ u * ground‐state wavefunction with an alternative, less populated ground state of π u symmetry, which is thermally accessible. It is now shown that second‐sphere mutations in the Cu A containing subunit of Thermus thermophilus ba 3 oxidase perturb the electronic structure, which leads to a substantial increase in the population of the π u state, as shown by different spectroscopic methods. This perturbation does not affect the redox potential of the metal site, and despite an increase in the reorganization energy, it is not detrimental to the electron‐transfer kinetics. The mutations were achieved by replacing the loops that are involved in protein–protein interactions with cytochrome c , suggesting that transient protein binding could also elicit ground‐state switching in the oxidase, which enables alternative electron‐transfer pathways.

This paper presents ENISI Visual, an agent-based simulator for modeling gut immunity to enteric pathogens. Gastrointestinal systems are important for in-taking food and other nutritions and gut immunity is an important part of human immune system. ENISI Visual provides quality visualizations and users can control initial cell concentrations and the simulation speed, take snapshots, and record videos. The cells are represented with different icons and the icons change colors as their states change. Users can observe real-time immune responses, including cell recruitment, cytokine and chemokine secretion and dissipation, random or chemotactic movement, cell-cell interactions, and state changes. The case study clearly shows that users can use ENISI Visual to develop models and run novel and insightful in silico experiments. © 2012 IEEE.

Interactions between proteins and small-molecule chemicals modulate many protein functions and biological processes, and identifying these interactions is a crucial step in modern drug discovery. Supervised learning methods for predicting protein-chemical interactions (PCI) have been widely studied, but their performance is largely limited by insufficient availability of binding data for many proteins. In addition, many complex diseases such as Alzheimer's disease and cancers are found associated with multiple target proteins. Chemicals that selectively modulate only one of these target proteins are unable to effectively conquer these diseases. In this paper we propose two multi-task learning (MTL) algorithms for predicting active compounds of multiple proteins related to the same diseases, some of which may have very few binding examples. In the first method we optimize the likelihood of compound features with a Gaussian prior, while the second method boosts compound features using a number of independent boosting classifiers. Experimental studies demonstrate significant performance improvement of our MTL methods over baseline methods. Our MTL methods are also able to accurately identify promiscuous compounds that interact with multiple related proteins. Copyright © 2012 ACM.

Several machine learning methods allow for abstaining from uncertain predictions. While being common for settings like conventional classification, abstention has been studied much less in learning to rank. We address abstention for the label ranking setting, allowing the learner to declare certain pairs of labels as being incomparable and, thus, to predict partial instead of total orders. In our method, such predictions are produced via thresholding the probabilities of pairwise preferences between labels, as induced by a predicted probability distribution on the set of all rankings. We formally analyze this approach for the Mallows and the Plackett-Luce model, showing that it produces proper partial orders as predictions and characterizing the expressiveness of the induced class of partial orders. These theoretical results are complemented by experiments demonstrating the practical usefulness of the approach.

Human T-lymphotropic virus (HTLV) is RNA retrovirus, which causes CD3 + and CD4 + T-cell type leukemia and demyelinating diseases, like tropical spastic myelopathy. The replicative stage of the virus is one of the critical stages for the development of the disease. At present, there are no approved therapeutic agents targeting HTLV. The HTLV mechanism of malignant cell growth in adult T-cell leukemia (ATL)/lymphoma, and the HTLV-PR has been an attractive target for anticancer drug design. In comparison with other retroviruses, HTLV also encodes protease (PR) enzyme which is essential for maturation. Both the HIV and HTLV proteases show high structural similarity but known inhibitors of HIV-PR are not able to inhibit the HTLV-PR, while comparing the binding pocket of both proteases, MET37 of HTLV shows repulsive role with known HIV inhibitors. Functional analysis of M37A mutation clearly shows that MET37 is highly important for the protease function. Available inhibitors were tested against the HTLV-PR binding pocket and failed to interact with MET37. Screening of similar libraries of known compounds provides better interactions with MET37 and further validation within vivoandin vitrostudies on these screened compounds will provide more strength in discovering potent inhibitor for HTLV-PR.

Expression of PPAR γ in intestinal epithelial cells is dispensable for the prevention of colitis by dietary abscisic acid

Background & aims: Dietary abscisic acid (ABA) has shown efficacy in ameliorating experimental IBD in mice through mechanisms requiring expression of peroxisome proliferator activated-receptor γ (PPAR γ) in immune cells. The goal of this study was to determine whether PPAR γ expression in colonic epithelial cells is required for the anti-inflammatory actions of ABA. Methods: Conditional knockout mice expressing a transgenic recombinase in intestinal epithelial cells under the control of a villin promoter (PPAR γ flfl;Villin Cre+ or VC+) with defective expression of PPAR γ in intestinal cells (IEC) and PPAR γ-expressing wild type (PPAR γ flfl;Villin Cre- or VC-) mice in a C57BL/6 background were fed diets with and without ABA (0.1 g/kg) for 35 days and challenged with 2.5% dextran sodium sulfate (DSS) in the drinking water for 7 days. Clinical disease severity was assessed daily and colonic lesions on day 7 through macroscopic and histopathological examination. Immune cell phenotypes were examined systemically and at the mesenteric lymph nodes (MLN). Epithelial gene expression was assayed in the colon. Results: Dietary ABA-supplementation prevented colitis, reduced disease severity, improved colonic histopathology, and upregulated epithelial lanthionine synthetase C-like protein 2 (LANCL2) expression in VC+ mice. Dietary ABA significantly increased the percentages of MLN CD4+IL-10+ T cells, and blood CD4+CD25+FoxP3+ T cells and CD8+IL-10+ T cells. Conclusion: Expression of PPAR γ in IECs was not required for the anti-inflammatory efficacy of ABA in IBD. LANCL2 in IECs and T cell-derived IL-10 may be implicated in the mechanism underlying ABA's immune modulatory activity in IBD. © 2012 European Society for Clinical Nutrition and Metabolism.
