Two-dimensional polyacrylamide gel electrophoresis of proteins is a robust and reproducible technique. It is the most widely used separation tool in proteomics. Current efforts in the field are directed at development of tools for expanding the range of proteins accessible with two-dimensional gels. Proteomics was built around the two-dimensional gel. The idea that multiple proteins can be analyzed in parallel grew from two-dimensional gel maps. Proteomics researchers needed to identify interested protein spots by examining the gel. This is time consuming, labor extensive and error prone. It is desired that the computer can analyze the proteins automatically by first detecting then quantifying the protein spots in the 2-D gel images. In our previous work, we presented a new technique for segmentation of 2-D gel images using the fuzzy c-means algorithm using the notion of fuzzy relations. In this paper, we will describe the new relational fuzzy c-means algorithm (RFCM) and use it for automatic protein spots quantification. We will also use two methods to evaluate its performance: the unsupervised evaluation method and comparison with the expert spots quantification.

In this paper, a novel approach for fast protein-protein docking based on geometric complementarity is introduced. Complementarity matching is achieved using a rotation-invariant 3D shape descriptor, the Shape Impact Descriptor (SID). Rotation invariance enables matching of equally-sized surface patches without the need for initial alignment. The candidate poses are computed using an intuitive alignment method, which is much faster than exhaustively searching the translational and rotational space of the ligand. The method yields competitive results when compared to other well-known geometry-based, rigid-docking approaches.

In this work, we present a solid-core endlessly single mode (ESM) PCF infiltrated with PDMS elastomer conserving index-guiding mechanism. PDMS (poly-dimethylsiloxane) is a polymeric widely used material in optoelectronics (particularly in opto/microfluidics) with refractive index lower than silica (around 1.41). Normally, the temperature dependence of the refractive index is described by the thermo-optic coefficient dn/dT (-4.5/°C for PDMS-Sylgard 184), which quantifies the shift of the refractive index arising from an infinitesimal change of the temperature. Here, we demonstrate the combination of a conventional PCF with the aforomentioned polymeric material and we show how the thermo-optic effect can act in a way to partially reconstruct the fundamental guiding mode highly attenuated by bending losses.

Cognitive radio (CR) has been considered as a frequency-efficient communication scheme to relive scarcity of limited, licensed frequency resources. Spectrum sensing technique in cognitive radio networks firstly detects primary user and opportunistically provides unused frequency to the secondary user. However, the performance of spectrum sensing is often degraded and compromised due to the effects of fading, shadowing, and time-varying natures occurred in typical wireless channel environments. In order to combat multipath fading and enhance the quality of wireless links, we hereby investigate spatial cooperative diversity and spectrum sensing in terms of asynchrony, where the cognitive radio user with high signal-to-noise ratio (SNR) finishes the frequency detection earlier than one with low SNR, and fusion center makes a final decision depending on the local decision earliest made. Our analysis on the cooperative diversity and asynchronous spectrum sensing for CR is followed by the numerical validation with comparison of cooperative diversity and error performances.

This paper presents a search for a new heavy particle produced in association with a top or antitop quark. Two models in which the new heavy particle is a color singlet or a color triplet are considered, decaying, respectively, to t¯q or tq, leading to a resonance within the tt¯+jets signature. The full 2011 ATLAS pp collision data set from the LHC (4.7 fb−1) is used to search for tt¯ events produced in association with jets, in which one of the W bosons from the top quarks decays leptonically and the other decays hadronically. The data are consistent with the Standard Model expectation, and a new particle with mass below 430 Gev for both W′ boson and color triplet models is excluded at 95% confidence level, assuming unit right-handed coupling.

The Virtual Collaboration Arena (VirCA) is a modular, easy to use 3D framework supporting the development of augmented (real and virtual) reality applications. To apply the services provided by VirCA, special VirCA interfaces are needed in the actual programming environment. Native interface does not exist for some special environments, like e.g. for MATLAB, which is a commonly used for implementing complex models. The goal of the paper is to introduce a possible method for interconnecting the prototype spatial ETO-MOTOR model implemented in MATLAB with the 3D VirCA augmented reality environment. This is achieved by a newly developed adapter application, which translates between the two environments and uses standardized network protocols for communication. The ETO-MOTOR is a behaviour model based upon ethological studies. In the case of the example application, the type of the ETO-MOTOR is a “spatial ETO-MOTOR”, i.e. it can directly send spatial coordinates or heading directions to the virtual actors of the model. The prototype of the spatial ETO-MOTOR is constructed as a Fuzzy Rule Interpolation (FRI) based fuzzy automaton. In the example of the paper the ETO-MOTOR describes the behaviour of a dog in an unknown environment. In the original version of the model implementation, it has a very simple proof-of-concept user interface, which is sufficient for basic testing only, but very far from real world experiences. The personal interaction with the model thanks to the 3D VirCA augmented reality environment can yield much more direct observations and hence more profit for ethologists. The developed MATLAB-VirCA connector application provided with this paper can be easily modified to suit the needs of other third party applications too.

This paper addresses the problem of robotics trajectory building for efficient navigation and consequently exploration. A concept of beta-eigenvector has been introduced to find an outlier for the existing non-point based trajectory obtained from raw laser data. We have used our paradigm of “free configuration eigenspaces” method, with specific focus on outlier detection. The key idea proposed in this paper is to replace the Gaussian distribution utilized by the probabilistic principal component analysis (PPCA) with the beta-distribution. It is a well known issue that the conventional PCA is sensitive to anomalous observations because the calculation of sample mean and covariance matrix can be significantly influenced by a small number of outliers. Similarly, PPCA is not robust to outliers since the data are assumed to follow a multivariate Gaussian distribution that is easily affected by deviant observations. An outlier detection is done using Beta-Probabilistic Principal Component Analysis (BPPCA), further more an analysis is proposed to identify which variables contribute the most to the occurrence of outliers. The proposed technique is applied on real-time robotics sensor data as well as on the real-time robotics simulation environment.

The aim of this paper is to place the relation of human and intelligent devices on a new, ethologically inspired base. So far, when designing intelligent device interaction mainly human to human type interactions were taken into consideration to form the human-system relationship. Since intelligent devices perform an inferior role to their human user, we consider that a more successful human-system relationship could be set up if the communication and interaction between them were based on ethological (human-animal communication) aspects. The aim of this paper is to work out this paradigm shift, considering philosophical, epistemological, mathematical and implementation aspects. This paper takes the abstract ethological model of the 20,000 year old human-dog relationship as the base of the human - intelligent system interaction and it is implemented in a Smartphone.

Building Energy Management Systems are finding widespread use for the holistic control of all energy-influencing elements of buildings and are responsible for ensuring an effective and parsimonious energy use. In most cases, fixed logic controllers are deployed in the building to implement predetermined strategies. Good performance can not be guar anteed due to inherent uncertainties that can not be a priori ascertained, such as weather variations, occupant actions, and changes in the building state and characteristics. In this paper, a model-assisted tuning methodology is presented to adaptively and automatically fine-tune relevant controller parameters. In our approach, at the end of each day of the building operation, given "reasonable" predictions for the following day, and using an accurate thermal-simulation model to evaluate performance, a new set of controller parameters is generated to be used the following day. This way, good performance can be achieved using controllers with simple mathematical structure.
