Channa striata or the striped snakehead fish is one of snakehead fish species which inhabits all types of freshwater bodies distributed across Asian countries. Because this fish is known to have higher albumin fraction (64.61%) of protein and other economic values, domestication, and cultivation of this fish has been done in many Asian countries such as Indonesia, China, Malaysia, Thailand, Bangladesh, and India. Environmental factors such as temperature, water pH, dissolved oxygen, total dissolved solids, and turbidity are important parameters must be considered inbreeding and growing this type of fish. The aim of this paper is to propose an IoT solution to automatically monitor these environmental factors. It is designed with affordable and open-source electrical components to provide a cost-efficient solution for farmers. Five sensors are used to measure each parameter. A web application prototype is also presented as a companion application for the users to get useful information from the IoT device. It is developed using a Pythonframework. By accessing this web application, the users can immediately detect any abnormal conditions of the pond. © 2020 Published under licence by IOP Publishing Ltd.

Trackable Agent-based Evolution Models at Wafer Scale

Continuing improvements in computing hardware are poised to transform capabilities for in silico modeling of cross-scale phenomena underlying major open questions in evolutionary biology and artificial life, such as transitions in individuality, eco-evolutionary dynamics, and rare evolutionary events. Emerging ML/AI-oriented hardware accelerators, like the 850,000 processor Cerebras Wafer Scale Engine (WSE), hold particular promise. However, many practical challenges remain in conducting informative evolution experiments that efficiently utilize these platforms’ large processor counts. Here, we focus on the problem of extracting phylogenetic information from agent-based evolution on the WSE platform. This goal drove significant refinements to decentralized in silico phylogenetic tracking, reported here. These improvements yield order-of-magnitude performance improvements. We also present an asynchronous island-based genetic algorithm (GA) framework for WSE hardware. Emulated and on-hardware GA benchmarks with a simple tracking-enabled agent model clock upwards of 1 million generations a minute for population sizes reaching 16 million agents. This pace enables quadrillions of agent replication events a day. We validate phylogenetic reconstructions from these trials and demonstrate their suitability for inference of underlying evolutionary conditions. In particular, we demonstrate extraction, from wafer-scale simulation, of clear phylometric signals that differentiate runs with adaptive dynamics enabled versus disabled. Together, these benchmark and validation trials reflect strong potential for highly scalable agent-based evolution simulation that is both efficient and observable. Developed capabilities will bring entirely new classes of previously intractable research questions within reach, benefiting further explorations within the evolutionary biology and artificial life communities across a variety of emerging high-performance computing platforms. Machine Learning Based Classification of Micro-Doppler Radar Responses of Hands and Harmonically-Tagged Held Objects

We explore the differentiability of the micro-Doppler signal responses of human hand motion and held objects using harmonic radar and harmonic tags. When observing moving hands and objects tagged with harmonic radio-frequency tags, the harmonic radar detects motion (Doppler) responses at the fundamental frequency (scattered from the hand) and at the harmonic frequency (generated by the tag). In homodyne harmonic radars, both frequency responses manifest at baseband. In this work we explore the feasibility of differentiating the micro-Doppler and harmonic micro-Doppler baseband responses using machine learning based classification. For this purpose, three different classification algorithms in parallel with Adam optimization have been deployed. Results are presented in terms of confusion matrix and receiver operating curve (ROC). Overall, Convolution neural network (CNN) provides more accurate performance compared to the other algorithms, demonstrating the first step in classifications of human and hand-held objects. The distribution of human leukocyte antigens in the population assists in matching solid organ donors and recipients when the typing methods used do not provide sufficiently precise information. This is made possible by linkage disequilibrium (LD), where alleles co-occur more often than random chance would suggest. There is a trade-off between the high bias and low variance of a broad sample from the population and the low bias but high variance of a focused sample. Some of this trade-off could be alleviated if sub-populations shared LD despite having different allele frequencies. These experiments show that Bayesian estimation can balance bias and variance by tuning the effective sample size of the reference panel, but the LD as represented by an additive or multiplicative copula is not shared. © 2022. In the digital and Internet era, companies are racing to profile their target users based on their online activities. One of the reliable sources is the news articles they read that can represent their interests. However, extracting latent information from the news articles is not an easy task for a human. In this paper, we introduced a practical model to automatically extract latent information from news articles with pre-determined topics. Our proposed model used unsupervised learning, thus alleviating the need for humans to label news items manually. Doc2vec was used to generate word vectors for each article. Afterward, a spectral clustering algorithm was applied to group the data based on the similarity. A supervised Long Short Term Memory (LSTM) model was built to compare the clustering performance. The best 1, best 3, and best 5 scores were used to evaluate our model. The result showed that our model could not outperformed LSTM model for the best 1 score. However, the best 5 score result indicated that our model was sufficiently robust to cluster the articles based on topic similarity. Additionally, the proposed unsupervised model was implemented in both an on-premise server, and a cloud server. Surprisingly, our proposed method could run faster in the cloud server despite its less number of CPU cores.

The remarkable flexibility and adaptability of generative adversarial networks (GANs) have led to the proliferation of its models in bioinformatics research. Proteomic and transcriptomic profiles have been shown to be promising methods for discovering and identifying disease biomarkers. However, those analyses were performed by trained human examiners making the process tedious, time consuming, and hard to standardize. With the development of GANs, it is now possible to reduce computational costs and human time for bioinformatics analysis to produce effective biomarkers. Moreover, GANs help address the lack of phenotypic state transitional gene expression data as well as avoid protected human data constraints by generating RNA sequencing (RNA-seq) data from random vectors. The purpose of this review is to summarize the use of GAN approaches and techniques to augment RNA-seq expression data and identify clinically useful biomarkers. We compare different studies that use different types of GAN models to examine the biomarkers. Also, we identify research gaps and challenges that apply GANs to bio-informatics. The transformer architecture, known for capturing long-range dependencies and intricate patterns, has extended beyond natural language processing. Recently, it has attracted significant attention in quantum information and condensed matter physics. In this work, we propose the transformer density operator ansatz for determining the steady states of dissipative quantum many-body systems. By vectorizing the density operator as a many-body state in a doubled Hilbert space, the transformer encodes the amplitude and phase of the state’s coefficients, with its parameters serving as variational variables. Our design preserves translation invariance while leveraging attention mechanisms to capture diverse long-range correlations. We demonstrate the effectiveness of our approach by numerically calculating the steady states of dissipative Ising and Heisenberg spin chain models, showing that our method achieves excellent accuracy in predicting steady states. © 2025, CC BY.

This study aims to address the common issue of biased estimation errors in time series modeling by analyzing the error in locating ideal hyperparameters and defining appropriate validation methods. Specifically, it focuses on predicting the stock price of Bank Rakyat Indonesia using a combination of historical stock prices, technical indicators, exchange rates, and news sentiment data, while determining the optimal variables for deep learning models. Employing a deep learning-based Long-Short Term Memory (LSTM) model, the study optimizes hyperparameters alongside walk-forward validation for time series prediction. It explores different combinations of variables and adapts the sliding window approach to the context of the data. The results highlight the importance of optimizing hyperparameters and utilizing walk-forward validation for accurate time series prediction. The model incorporating historical stock prices and sentiment scores outperforms others, achieving an RMSE of 96.61 and MAE of 86.97. Incorporating sentiment scores reduces RMSE by 39.55 % compared to models using only historical stock prices, while adding technical indicators does not yield improvement. This study contributes to the field by addressing the issue of biased estimation errors in time series modeling, offering insights into the optimization of hyperparameters and validation methods for accurate predictions. It also underscores the significance of incorporating sentiment analysis alongside historical stock prices for improved forecasting accuracy. © 2024 The Authors

In the realm of research, the global health challenge posed by lung cancer remains pronounced, contributing substantially to annual cancer-related fatalities. The critical imperative lies in the early identification of pulmonary nodules, frequently indicative of impending lung cancer, to enhance patient outcomes and diminish mortality rates. Computed Tomography (CT) imaging stands out as a pivotal diagnostic instrument for the timely detection of these nodules. The swift proliferation of medical imaging data has underscored the pressing necessity for precise and efficient methodologies dedicated to nodule segmentation and measurement. These approaches are crucial in assisting radiologists in their diagnostic and clinical decision-making endeavors. In this study, we introduced a thorough method for analyzing lung nodules, leveraging dataset from Far Eastern Memorial Hospital (FEMH) comprising original CT images and manually annotated ground truth masks obtained with the assistance of radiologists at FEMH. This dataset is utilized for the segmentation of nodules. We employed advanced deep learning models, specifically the U-Net architecture, identified as the optimal model through our training process. We made substantial progress in nodule segmentation, attaining an Intersection over Union (IoU) score of 0.824 and a Dice Coefficient of 0.903 for the FEMH dataset. Furthermore, our performance improved when utilizing the merged dataset comprising FEMH and Luna16, yielding an IoU score of 0.862 and a Dice Coefficient of 0.926. Luna16 has been extensively utilized in numerous studies related to nodule detection and segmentation. In the next phase of the study, the best-performing model from our segmentation phase was utilized to predict nodule masks on the merged dataset. Subsequently, we measured the size of each predicted nodule by comparing it with the size ground truth mask in millimeters. Ecology, Spatial Structure, and Selection Pressure Induce Strong Signatures in Phylogenetic Structure

Evolutionary dynamics are shaped by a variety of fundamental, generic drivers, including spatial structure, ecology, and selection pressure. These drivers impact the trajectory of evolution, and have been hypothesized to influence phylogenetic structure. For instance, they can help explain natural history, steer behavior of contemporary evolving populations, and influence efficacy of application-oriented evolutionary optimization. Likewise, in inquiry-oriented artificial life systems, these drivers constitute key building blocks for open-ended evolution. Here, we set out to assess (1) if spatial structure, ecology, and selection pressure leave detectable signatures in phylogenetic structure, (2) the extent, in particular, to which ecology can be detected and discerned in the presence of spatial structure, and (3) the extent to which these phylogenetic signatures generalize across evolutionary systems. To this end, we analyze phylogenies generated by manipulating spatial structure, ecology, and selection pressure within three computational models of varied scope and sophistication. We find that selection pressure, spatial structure, and ecology have characteristic effects on phylogenetic metrics, although these effects are complex and not always intuitive. Signatures have some consistency across systems when using equivalent taxonomic unit definitions (e.g., individual, genotype, species). Further, we find that sufficiently strong ecology can be detected in the presence of spatial structure. We also find that, while low-resolution phylogenetic reconstructions can bias some phylogenetic metrics, high-resolution reconstructions recapitulate them faithfully. Although our results suggest potential for evolutionary inference of spatial structure, ecology, and selection pressure through phylogenetic analysis, further methods development is needed to distinguish these drivers' phylometric signatures from each other and to appropriately normalize phylogenetic metrics.
