Deep Learning is currently the state-of-the-art technique for various computer Vision tasks, including object counting. Despite of its high performance, Deep Learning requires a gigantic amount of training data to show its best result. Getting this massive data in reasonable time requires a proper strategy such as crowdsourcing. However, in case of object counting, we found no crowdsourcing system able to effectively collect necessary data. To tackle this problem, we develop a crowdsourcing system to annotate image for object counting dataset. This system is also equipped with validation system to ensure the quality of collected dataset. © 2018 Institute of Physics Publishing. All rights reserved.

Bacillus species are Gram-positive bacteria that are rod-shaped, endospore-forming, and aerobic or facultatively anaerobic. With over 300 recognized species, Bacillus subtilis stands out as a well-studied model organism. The genus's various species exhibit a wide range of physiological capabilities, allowing them to thrive in diverse environmental conditions. Each cell produces a single endospore, which is highly resistant to heat, cold, radiation, desiccation, and disinfectants. Among Bacillus strains, those capable of producing spores, biofilms, and carotenoids demonstrate significant resilience to UV light. This review examines the genes involved in spore formation, biofilm development, and carotenoid synthesis, emphasizing their roles in UV radiation survival. We explore the interconnections between these processes and their combined contribution to UV resistance, focusing on the underlying genetic mechanisms. These insights will benefit researchers studying the genetic basis of UV radiation resistance in Bacillus species. IMPORTANCE: Bacteria employ adaptive strategies in extreme environments through rapid changes in gene expression, altering their phenotype for survival. Bacillus species, for example, defend against UV radiation by making spores, creating biofilms, and producing pigments. During sporulation, sigma factors (σ, σ, σ, and σ) regulate gene expression to adapt to environmental shifts. It has been found that the spores of some species may contain pigments that strongly absorb UV radiation, playing a crucial role in spore UV resistance. UV light penetrates biofilm matrices minimally, mainly affecting surface cells, which produce compounds like mycosporine-like amino acids and carotenoids to shield against UV damage.

The brain is a complex system comprising a myriad of interacting elements, posing significant challenges in understanding its structure, function, and dynamics. Network science has emerged as a powerful tool for studying such intricate systems, offering a framework for integrating multiscale data and complexity. Here, we discuss the application of network science in the study of the brain, addressing topics such as network models and metrics, the connectome, and the role of dynamics in neural networks. We explore the challenges and opportunities in integrating multiple data streams for understanding the neural transitions from development to healthy function to disease, and discuss the potential for collaboration between network science and neuroscience communities. We underscore the importance of fostering interdisciplinary opportunities through funding initiatives, workshops, and conferences, as well as supporting students and postdoctoral fellows with interests in both disciplines. By uniting the network science and neuroscience communities, we can develop novel network-based methods tailored to neural circuits, paving the way towards a deeper understanding of the brain and its functions. © 2023, CC BY-NC-SA.

BOAssembler: A Bayesian Optimization Framework to Improve RNA-Seq Assembly Performance

Motivation: High throughput sequencing ofRNA(RNA-Seq) can provide us with millions of short fragments of RNA transcripts from a sample. How to better recover the original RNA transcripts from those fragments (RNA-Seq assembly) is still a difficult task. For example, RNA-Seq assembly tools typically require hyperparameter tuning to achieve good performance for particular datasets. This kind of tuning is usually unintuitive and time-consuming. Consequently, users often resort to default parameters, which do not guarantee consistent good performance for various datasets. Results: Here we propose BOAssembler, a framework that enables end-To-end automatic tuning of RNASeq assemblers, based on Bayesian Optimization principles. Experiments show this data-driven approach is effective to improve the overall assembly performance. The approach would be helpful for downstream (e.g. gene, protein, cell) analysis, and more broadly, for future bioinformatics benchmark studies. Copyright © 2019, The Authors. All rights reserved.

After Large-Scale Social Restriction (PSBB) established in Jakarta, a change of air quality was indicated by the citizens. Representatives of Indonesia's Agency for Meteorology, Climatology, and Geophysics (BMKG) supported as the fact that mobility of Jakarta's citizen and commuters were reduced. With utilizing Weather data Acquisition System managed by BMKG, this research compared fluctuations of Jakarta's air quality during two periods of time: Pre-PSBB and During-PSBB. This study proved that Jakarta's air quality has positively improved compared to the previous year, although in the lower range of unhealthy level.

Artesian well is one of the major efforts to obtain water source for fulfilling water demands in Eroniti Conservation park, Ponjong, Yogyakarta by drilling deep into several soil layers. Vertical Electrical Sounding (VES) method is the most common approach to determine the existence of groundwater. The method probes layers of rock below the ground surface based on their electrical properties, since the electrical resistivity of each layer is theoretically different. This study aims to utilize the VES approach for investigating the properties of the rock layers in the area to explore groundwater sources. We install six different VES points in the observation area using Schlumberger electrode configuration. The methodology of the work consists of three steps: the planning of the placement of the sounding points, the measurement step performed by a unit of IRIS SYSCAL Resistivity meter, and the data analysis and interpretation. Employing the resistivity analysis, we conclude that the observed region consists of Mediterranean soil as a result of weathering of limestone as well as lithology of the limestone. Furthermore, there are two types of aquifer found in the area: a perched aquifer found 27 meters below the ground surface of VES point 1 and a confined aquifer 166 meters below the ground surface of VES point 2 and 6.

Foreground segmentation is one of moving object detection techniques of computer vision applications. To date, modern moving object detection methods require complex background modeling and thresholds tuning to confront illumination changes. This paper proposes an adaptive approach based on non-overlapping block texture representation. It aims to design a computationally light and efficient solution to improve the robustness of detection. We evaluate our proposed method on internal and public sequences and provide the quantitative and qualitative measurements. Experimental results show that the proposed method can improve the results of previous method and suitable for real-time challenges. © 2018 The Authors. Published by Elsevier Ltd.

Translational research requires data at multiple scales of biological organization. Advancements in sequencing and multi-omics technologies have increased the availability of these data, but researchers face significant integration challenges. Knowledge graphs (KGs) are used to model complex phenomena, and methods exist to construct them automatically. However, tackling complex biomedical integration problems requires flexibility in the way knowledge is modeled. Moreover, existing KG construction methods provide robust tooling at the cost of fixed or limited choices among knowledge representation models. PheKnowLator (Phenotype Knowledge Translator) is a semantic ecosystem for automating the FAIR (Findable, Accessible, Interoperable, and Reusable) construction of ontologically grounded KGs with fully customizable knowledge representation. The ecosystem includes KG construction resources (e.g., data preparation APIs), analysis tools (e.g., SPARQL endpoints and abstraction algorithms), and benchmarks (e.g., prebuilt KGs and embeddings). We evaluated the ecosystem by systematically comparing it to existing open-source KG construction methods and by analyzing its computational performance when used to construct 12 large-scale KGs. Background Calls for healthcare systems to reduce disparities in cancer care access and outcomes draw on comparisons of existing measures across race and ethnicity subgroups. This approach may hide inequities driven by systematic bias in the timing of care delivery. The goals of this study were to: (1) identify differences in the timing of care delivery between racial groups, and (2) determine whether these differences could be identified from quality measures. Methods Retrospective decedent follow-back study of hospitals treating Medicare fee-for-service beneficiaries with advanced cancer aged 65–99 who died April–December 2016. Among hospitals serving at least 11 decedents of color (including Black or African-American, Asian/Pacific Islander, Hispanic, American Indian/Alaska Native, and Other) and 11 White decedents, we calculated hospital-level differences between White decedents and decedents of color for 1) any use of palliative care and hospice (Measures) and 2) daily counts of palliative care and hospice use for each day in the 6 months before death (Signatures). Findings The cohort included 30,319 decedents across 217 hospitals, of whom 7,852 (25.9%) were people of color (POC). The median of the hospital-specific aggregate measure difference was −5.35% (IQR = 12.83) for palliative care, indicating more POC received any palliative care, and 3.66% (IQR = 12.45) for hospice care, indicating more White people (WP) received any hospice care. We identified 5 high-level cluster-group descriptions of inequality from signatures. Inequality information from signatures matched those from measures in only 46.5% and 39.2% of hospitals for palliative and hospice care, respectively. Interpretation Signatures incorporating timing of care delivery using longitudinal data revealed patterns of racial-ethnic inequalities in end-of-life cancer care otherwise missed by traditional aggregate quality measures. Solar dryer is typically used for agricultural purposes in Indonesia. There are many economically important crops requiring storage or drying under particular environmental conditions such as temperature and humidity. High temperatures inside solar dryer prevents the growth of microorganism, and quickly reduce moisture content from the substance. A hybrid solar dryer is generally considered to provide the most optimum solution, however solar panels may be expensive and they still only provide heat or energy in the daytime. Hence, we propose here a new kind of hybrid solar dryer for 24/7 optimum conditions for crops - enabled by recent advances in energy technologies as well as Industry 4.0. This study aims to create an efficient, affordable and a self-sufficient intelligent energy system that will be applied to agriculture for storage or drying purposes by measuring the energy needs for the optimal drying system. Therefore, it is crucial to estimate and assess the critical energy needs for such new systems in order to optimize and design such smart solar dryer (SSD) system especially for Indonesia's agricultural needs. We use design experience of our industry partner (PT Impack Pratama Industri, Indonesia) who has been working extensively on such solar dryer dome (SDD) based on polycarbonate material (only solar irradiation, no other technologies) and theoretical framework based on first principles in thermodynamics to estimate and assess critical energy needs for such dome with all the smart technologies. The calculation was performed based on Mollier diagram and the result still a rough estimation of energy required.
