Fish species inventory and monitoring is a timely concern due to the increasing environmental imbalance. In this sense, the development of machine learning strategies aiming to support automatic fish species identification is an important contribution, both in environmental and scientific terms. This study explores handcrafted features aiming to perform fish species identification in a quite challenging scenario, in which the inter-classes differences are minimal, as the species belong to the same family considering the hierarchy of biological classification (i.e. Characidae). For this purpose, it is proposed a set of features designed properly, aiming to capture visual properties closely related to each species that are difficult to be noted by experts in this domain of investigation. An additional contribution of this work is a dataset of 4870 images taken from 416 individuals from nine fish species. The Region of Interest (RoI) corresponding to the fish body is segmented, and horizontal and vertical histograms are collected from each sample, aiming to capture information related to the body shape, and other characteristics particular to each species. Experiments are performed using the Support Vector Machine (SVM), K-Nearest Neighbours (K-NN), Random Forest and Naive-Bayes classifiers and, in the best scenario, it is obtained an accuracy rate of 99%. This result corroborates the hypothesis that the use of handcrafted features specifically developed for this type of application can be quite effective in addressing this classification problem.

This study delves into the prediction of protein-peptide interactions using advanced machine learning techniques, comparing models such as sequence-based, standard CNNs, and traditional classifiers. Leveraging pre-trained language models and multi-view window scanning CNNs, our approach yields significant improvements, with ProtTrans standing out based on 2.1 billion protein sequences and 393 billion amino acids. The integrated model achieves an impressive AUC of 0.855 and 0.822 on Set_1 and Set_2 datasets, outperforming previous methods. Beyond this, we explore the application of this model in cancer therapy, particularly in identifying peptide interactions for selective targeting of cancer cells. The findings of this study contribute to bioinformatics, providing valuable insights for drug discovery and therapeutic development. © 2024, The Authors. All rights reserved.

Deepepiil13: Deep Learning for Prediction of Il-13 Inducing Epitopes Using Pre-Trained Language Models and Multi-Window Convolutional Neural Networks

Interleukin-13 (IL-13) is a key cytokine involved in allergic inflammation and the cytokine storm associated with severe COVID-19. Identifying antigenic epitopes capable of inducing IL-13 holds therapeutic potential for developing epitope-based vaccines and immunomodulatory treatments. However, conventional methods for epitope prediction are often inefficient and inaccurate. This study presents DeepEpiIL13, a novel deep learning framework that integrates pre-trained language models and multi-window convolutional neural networks (CNNs) to rapidly and accurately predict IL-13-inducing epitopes from protein sequences. The ProtTrans pre-trained language model was employed to generate high-dimensional embeddings that capture rich contextual information from protein sequences. These embeddings were then inputted into a multi-window CNN architecture, enabling the efficient exploration of local and global sequence patterns associated with IL-13 induction. The proposed approach was rigorously evaluated using benchmark datasets and an independent SARS-CoV-2 dataset. DeepEpiIL13 achieved superior performance compared to traditional methods, with an impressive Matthews correlation coefficient (MCC) of 0.52 and an area under the receiver operating characteristic curve (AUC) of 0.86 on the benchmark dataset. On the independent SARS-CoV-2 dataset, DeepEpiIL13 demonstrated remarkable robustness, attaining an MCC of 0.63 and an AUC of 0.92, highlighting its potential applicability in the context of COVID-19 research. This study introduces a powerful deep learning framework for accurate epitope prediction, offering new avenues for the development of epitope-based vaccines and immunotherapies targeting IL-13-mediated disorders. The successful identification of IL-13-inducing epitopes paves the way for novel therapeutic interventions against allergic diseases, inflammatory conditions, and potentially severe viral infections like COVID-19. © 2024, The Authors. Generative Artificial Intelligence (GenAI) represents a significant milestone in the development of artificial intelligence, bringing sophisticated AI capabilities into daily life and work. As we approach the era of Hyper Intelligence (Hyper-I), a variety of critical challenges and emerging issues have come to light, ranging from computational complexity to ethical concerns. This paper explores the evolution of AI from the perspective of human learning, comparing machine and human intelligence, and identifying key considerations for the development of future AI systems. It also highlights the growing importance of regulating advanced AI models, such as Reinforcement Learning-based Long-Term Planning Agents, to ensure that Hyper-I remains under human control. Additionally, the paper discusses the computational complexity of transformer-based models, their applicability to intractable problems, and their role in cognitive building systems and resource-constrained environments through TinyML. By analyzing these pressing challenges, this work provides insights into the future of AI and the path toward responsible innovation in generative and hyper-intelligent systems.

Students “attendance in class is one important success parameter in face-to-face learning processes. Conventional attendance systems, such as paper-based attendance sheets or identity card systems, require a long time in the manual recapitulation process. Without additional verifications, even computer vision-based methods are prone to fraudulent practices by the students instead of gaining their excitement and attention in a class. To stimulate students” attention in a class, this work designs an intelligent class attendance system, in which facial pattern and smile recognition are implemented by using the latter as an additional task-based verification to reduce the risks of fake attendance. For the face recognition module, this pilot study used FaceNet as a feature extractor combined with SVM for classification, whereas the Haar cascade algorithm is used for recognizing smiles. This face recognition pipeline was implemented as a service installed on minicomputers or Internet of Things (IoT) devices in each classroom and connected to an IP camera. Every recorded attendance will be sent as a notification to a mobile application for students that requires their active participation to confirm it with a smiling self-photo. The proposed pipeline obtained 92.86% accuracy on the test data, and 66.67% accuracy when evaluated in a real-life simulation setting through the implemented system. The lower accuracy in the simulation indicated that further improvements are indispensable, especially since the model obtained 28.57% False Negative Rate. Future studies will need to acquire more data and experiment with more efficient methods of attendance verification.

Biomedical question answering (QA) plays a crucial role in assisting researchers, healthcare professionals, and even patients in accessing and retrieving accurate and up-to-date information from the vast amount of biomedical knowledge available in literature. To enhance the efficiency of knowledge discovery and information retrieval, we investigate the efficacy of various pre-processing, model training, data augmentation, and ensemble methods and evaluate a range of advanced pre-trained models such as BioLinkBERT and GPT-4. Additionally, we explore data augmentation and ensemble methods to further improve system performance. In our participation in BioASQ Task 11b-Phase B, our systems achieved a top ranking in all four batches for the yes/no type of questions, in one out of four batches for factoid questions, and in two out of four batches for list-type questions. © 2023 Copyright for this paper by its authors.

In recent years, many fields have expanded their research methods through the integration of artificial intelligence. In the current medical field, it is widely used in image recognition to diagnose patient symptoms, train clinical prediction models, and improve clinical workflow processes to avoid missing treatment opportunities. These methods have all achieved good results so far. Now, generative AI is also impacting the development of the medical field, not only generating prescriptions that match patient conditions but also being applied in generating medical images for data augmentation and simulating various pathological conditions, thereby aiding in training deep learning models. Stroke is a leading cause of death or disability, ranking as the second leading cause of death worldwide, next to cancer. If cancers were categorized individually, stroke would surpass all single diseases, making it a primary focus of research in brain disease treatment. There are already studies where generative AI has been used to create medical images, which are then manually evaluated by doctors to determine if they were generated by AI. In this project, we plan to generate CT images of strokes using generative AI and use a trained model (to diagnose stroke) to improve accuracy. Through this project, we hope to solve the problem of scarce stroke CT images while also providing support for training stroke-related models. © 2024 Copyright ACM.

Many patients with leukoaraiosis (LA) exhibit mild and difficult-to-detect symptoms in the early stages, and due to the lack of effective detection methods, the optimal timing for treatment is often missed. This not only makes later treatment more difficult but, in severe cases, can even lead to mild to severe dementia. Therefore, in addition to relying on radiologists to manually interpret magnetic resonance imaging (MRI) scans, finding more effective detection methods has become extremely urgent. This study aimed to combine image processing and deep learning technologies to develop a model capable of accurately identifying and segmenting white matter hyperintensities (WMHs) to assist doctors in the early diagnosis of LA. We first performed efficient preprocessing on MR image slices from two different series and used the ResNet18 model to identify key slices containing WMHs, ultimately achieving precise segmentation of WMH areas with the U-Net model. This research focused on developing innovative preprocessing techniques, improving the accuracy by 12.3% with a limited dataset through preprocessing. Ultimately, the ResNet18 model achieved an F1 score of 0.829, while the U-Net model’s intersection over union (IoU) and Dice coefficient reached 0.750 and 0.857, respectively, showing the potential of this architecture. We propose improvements in the final chapter to construct a more comprehensive model. © 2024 Copyright ACM.

Alzheimer’s disease (AD) often presents only mild symptoms in its early stages, and as there is no direct diagnostic method currently available, many patients are diagnosed only after the condition has worsened. Considering that magnetic resonance imaging (MRI) can provide key information in the diagnosis of AD, but the condition may go undiagnosed under manual interpretation due to the subtleness of symptoms and the reliance on radiologists to interpret MRI images, this study aimed to develop an automated method for interpreting brain MR images, hoping to screen for potential AD patients. By combining image processing, the U-Net model, YOLOv8 model, various CNN model architectures, and ensemble data statistics, our method was able to identify features related to AD and predict whether a patient has the disease. Our method can process a complete set of MR images and automatically extract important slices for prediction, making it practical for medical applications. Furthermore, we tested the accuracy and reliability of the method with additional datasets. © 2024 Copyright ACM.
