Background: Type III secretion system (T3SS) is a specialized protein delivery system in gramnegative bacteria that injects proteins (called effectors) directly into the eukaryotic host cytosol and facilitates bacterial infection. For many plant and animal pathogens, T3SS is indispensable for disease development. Recently, T3SS has also been found in rhizobia and plays a crucial role in the nodulation process. Although a great deal of efforts have been done to understand type III secretion, the precise mechanism underlying the secretion and translocation process has not been fully understood. In particular, defined secretion and translocation signals enabling the secretion have not been identified from the type III secreted effectors (T3SEs), which makes the identification of these important virulence factors notoriously challenging. The availability of a large number of sequenced genomes for plant and animal-associated bacteria demands the development of efficient and effective prediction methods for the identification of T3SEs using bioinformatics approaches. Results: We have developed a machine learning method based on the N-terminal amino acid sequences to predict novel type III effectors in the plant pathogen Pseudomonas syringae and the microsymbiont rhizobia. The extracted features used in the learning model (or classifier) include amino acid composition, secondary structure and solvent accessibility information. The method achieved a precision of over 90% on P. syringae in a cross validation study. In combination with a promoter screen for the type III specific promoters, this classifier trained on the P. syringae data was applied to predict novel T3SEs from the genomic sequences of four rhizobial strains. This application resulted in 57 candidate type III secreted proteins, 17 of which are confirmed effectors. In update intensive main memory database applications, huge volume of log records is generated, to maintain the ACID properties of the database system, the log records should be persistent efficiently. Delegating logging of one main memory database to another main memory database is proposed. The scheme is elaborated in detail in terms of architecture, logging & safeness levels, checkpointing, and recovery. Strict durability and relax durability are provided. When some form of non-volatile memory is used to temporarily holding log records, not only logging efficiency is improved, but also the scheme could guarantee full ACID of the system. We also propose using parallel logging to speedup log persistence by writing logs to multiple disks in parallel. Since interconnection network techniques progress by leaps and bounds, the scheme eliminates the concern about whether the system's overall performance may be slowed down by bandwidth and latency limitations. Experiment results demonstrate the feasibility of the proposal.

A Hierarchical Image Annotation Method Based on SVM and Semi-supervised EM

Automatic image annotation, which aims at automatically identifying and then assigning semantic keywords to the meaningful objects in a digital image, is not a very difficult task for human but has been regarded as a difficult and challenging problem to machines. In this paper, we present a hierarchical annotation scheme considering that generally human s visual identification to a scenery object is a rough-to-fine hierarchical process. First, the input image is segmented into multiple regions and each segmented region is roughly labeled with a general keyword using the multi-classification support vector machine. Since the results of rough annotation affect fine annotation directly, we construct the statistical contextual relationship to revise the improper labels and improve the accuracy of rough annotation. To obtain reasonable fine annotation for those roughly classified regions, we propose an active semi-supervised expectation-maximization algorithm, which can not only find the representative pattern of each fine class but also classify the roughly labeled regions into corresponded fine classes. Finally, the contextual relationship is applied again to revise the improper fine labels. To illustrate the effectiveness of the presented approaches, a prototype image annotation system is developed, the preliminary results of which showed that the hierarchical annotation scheme is effective.

Utilizing virtualization technology to combine real-time operating system(RTOS)and off-the-shelf time-sharing general purpose operating system (GPOS)is attracting much more interest *** combination has the potential to provide a large application base,and to guarantee timely deterministic response to real-time applications,yet there is no convincible experimental result about its real-time *** this paper,we analyze the interrupt latency of RTOS running on Linux KVM based on some preliminary tunings,and find out system Management Interrupt (SMI) is the main factor which makes the maximum latency unideal, so we propose a method to limit the worst-case interrupt latency in an acceptable ***,we also find out that boosting priority may result in wastes of CPU resources when RTOS is not executing real-time tasks,so we design a co-scheduling mechanism to improve the CPU throughput of the GPOS system.

GPUs are many-core processors with tremendous computational power. However, as automatic parallelization has not been realized yet, developing high-performance parallel code for GPUs is still very challenging. The paper presents a novel translation framework designed for virtual execution environment based on CPU/GPU architecture. It addresses two major challenges of taking advantage of general purpose computation on graphics processing units (GPGPU) to improve performance: no rewriting the existing source code and resolving binary compatibility issues between different GPUs. The translation framework uses semi-automatic parallelization technology to port existing code to explicitly parallel programming models. It not only offers a mapping strategy from X86 platform to CUDA programming model, but also synchronizes the execution between the CPU and the GPUs. The input to our translation framework is parallelizable part of the program within binary code. With an additional information related to the parallelizable part, the translation framework transforms the sequential code into PTX code and execute it on GPUs. Experimental results on several programs from CUDA SDK Code Samples and Parboil Benchmark Suite show that our translation framework could achieve very high performance, even up to several tens of times speedup over the X86 native version.

Internet Data Centers (IDC) emerge as a major network service platform to converge Internet related services and applications to one location, managing servers, networks, together with valuable and sensitive data of many enterprises. Therefore, an appropriate security approach is essential. Intrusion Detection systems (IDS) are often deployed in IDC as a security measure to detect real-time intrusions and alert system administrators to take proper handling actions. However, a large number of low-level alerts lacking of classification make their management difficult. To tackle this problem, we propose a security Alert Management system (SAMS) in which alerts generated by each IDS undergo alert aggregation. By incorporating ISO/IEC 27001 requirements into the ontology, our system classifies and aggregates alerts from multiple sources, providing a consolidated view of security incidents which are compliant with the ISO/IEC 27001 standard. We further facilitate effective handling of security alerts with different urgency classifications via an Alert Management system (AMS).

Facial expression is one of the most expressive ways for human beings to deliver their emotion, intention, and other nonverbal messages in face to face communications. In this chapter, a layered parametric framework is proposed to synthesize the emotional facial expressions for an MPEG4 compliant talking avatar based on the three dimensional PAD model, including pleasure-displeasure, arousal-nonarousal and dominance-submissiveness. The PAD dimensions are used to capture the high-level emotional state of talking avatar with specific facial expression. A set of partial expression parameter (PEP) is designed to depict the expressive facial motion patterns in local face areas, and reduce the complexity of directly manipulation of low-level MPEG4 facial animation parameters (FAP). The relationship among the emotion (PAD), expression (PEP) and animation (FAP) parameter is analyzed on a virtual facial expression database. Two levels of parameter mapping are implemented, namely the emotion-expression mapping from PAD to PEP, and the linear interpolation from PEP to FAP. The synthetic emotional facial expression is combined with the talking avatar speech animation in a text to audio visual speech system. Perceptual evaluation shows that our approach can generate appropriate facial expressions for subtle and complex emotions defined by PAD and thus enhance the emotional expressivity of talking avatar. © Springer-Verlag Berlin Heidelberg 2010.

This paper proposes a new method for measuring the complexity of software systems based on complex network theory. We first construct the complex network model for software system. Then, the complexity of a homogeneous system is defined according to the entropy theory. With the experiments on open source software systems, we show that our method can reveal the complexity on different aspects of software systems, such as inheritance and understanding complexity. © 2008 IEEE.

Satisfiability modulo theories (SMT) play a key role in verification applications. A crucial SMT problem is to combine separate theory solvers for the union of theories. In previous work, the simplex method is used to determine the solvability of constraint systems and the equalities implied by constraint systems are detected by a multitude of applications of the dual simplex method. We present an effective simplex tableau-based method to identify all implicit equalities such that the simplex method is harnessed to an irreducible minimum. Experimental results show that the method is feasible and effective.

Configuration management tool play an important role in software project management, it can solve a lot of problems which trouble the software project managers, Configuration management tool selection involve in many factors, it is a multifactor, complex systems engineering problem. In this paper, use the method of fuzzy decision analysis to study. First, analysis the evaluation indicators of the configuration management tool, use the decision hierarchy diagram to analysis the function, performance, cost, service and other indicators;whereafter, study multi-objective fuzzy decision method, including constructing the factors index matrix, constructing the fuzzy matrix, and making decisions on programs;finally, use the configuration management tool to select the instance, explain the whole process of decision analysis methods. The results show that, fuzzy decision analysis method well solves the fuzzy and nondeterministic problem, in the configuration management tool selection, practical application should be using qualitative analysis and quantitative calculated combining method, flexibility to determine the evaluation index system and its weights value.
