The accumulation of genomic and proteomic data of many organisms presents an opportunity to analyze entire phylogenetic trees in a systematic, quantified manner. The universal tree of life, constructed by genomic data, provides an evolutionary context for proteomic data of individual organisms. Using proteomic information mapped to biological functions, we survey the tree of life for evolutionary trends, where trends are low p-value linear regressions of relative protein diversity against an evolutionary timeline. These trends provide quantified perspectives across evolution that would be otherwise difficult to discern from the large amount of available bioinformatic data. We analyzed 22,762 functions across 167 proteomes for approximately 3.8 million information content calculations. Of particular interest is the rise of protein-protein interactions along the path of mammalian evolution. Of general interest are the numerous uncovered trends that open the door to future queries of focused scope. ©2007 IEEE.

In this study, we investigate the correlation between security and spatial resolution - a measure of service quality - in cluster-based wireless sensor networks (WSN). We analyze the tradeoff between these two concepts resulting from the limited channel capacity and propose a method to determine the best tradeoff between security and spatial resolution for cases where network capacity is not sufficient to support required levels. We also present some numerical results obtained by application of the proposed method to a sample sensor network.

With myriad information being generated from high-throughput experiments such as microarrays and sequencing technologies, an ever-increasing amount of data is being recorded and analyzed with the help of hierarchical ontologies, such as the Gene Ontology (GO). We have developed a novel framework-based on the well established foundations of information theory - that allows for the evaluation of new types of hypotheses. The framework, encapsulated in Open Biomedical Ontology-Based Exploration and Search (OBOES), has already been applied in the investigation of different kinds of questions. The resulting framework enables the new field of information theoretic ontology-based analysis. We have applied this framework to create methods to re-engineer ontologies, explore fundamental questions on the evolution of biological complexity, determine optimal ontology terms for bioinformatics analysis, and quantify the usefulness of biofluids as proxies for tissues/diseases. In each case, we found that our methods provide novel, significant findings. An open source Java implementation of OBOES is available at: http://***. net.

Working Group 3 at ITiCSE 2007 continued the ongoing work of the Ontology of Computing project. The working group brought several new people into the project and addressed areas of the ontology of particular interest to these participants. In particular, the group worked on the Ontology sections related to History of Computing, Computing Security and Social and Ethical issues. With the intention of applying the ontology to the support of curriculum development in mind, the group also reviewed and discussed proposed means of presenting a visual representation of the ontology. There was also some work on the present structure of the ontology and future possibilities.

The dynamics of a single qubit, encoded in the charge states of a singly ionized phosphorus atom embedded in silicon bulk material are studied. For the simulation of the system a suitably modified version of the MATLAB package SCHRODINGER was used. Preliminary results were in agreement with previously published work regarding single qubit rotations. For the Hadamard Gate, the duration of the pulse T was computed as a function of input parameters the results produced outputs of the order of 9×10−10 sec.

A combination of closed sequential pattern mining and closed itemset pattern mining was proposed to mine closed multidimensional sequential patterns. There are two ways for this combination; (1) mining closed itemset patterns from multidimensional information followed by mining closed sequential patterns from sequences associated with closed itemset patterns, and (2) mining closed sequential patterns from sequences followed by mining closed itemset patterns from multidimensional information associated with closed sequential patterns. In the first way the major cost is mining all sequences associated with closed itemset patterns. A similar problem occurs with the second way, the major cost is mining all multidimensional information associated with closed sequential patterns. Therefore, this paper proposes two new combinations that don't need to mine all sequences in the first combination, and all multidimensional information in the second combination. Both combinations can be effected by exploiting two concepts. In the first combination, any closed sequential patterns associated with a closed itemset patten I can be found from a set of closed sequential patterns associated with a closed itemset pattern I' if I sup I'. In the second combination, any closed itemset patterns associated with a closed sequential pattern s can be found from a set of closed sequential patterns associated with a closed itemset pattern s' if s sup s'.

This paper concerns the problem of on-line (real-time) computation of solutions to the optimal switching time problem in hybrid systems. The systems under consideration are autonomous, and the performance measure to be optimized has the form of a cost functional defined on the state trajectory. The state variable cannot, however, be measured directly and it has to be estimated by a suitable observer. In this paper, we propose an on-line optimization algorithm based on the state observer, and derive bounds on its convergence rate.

Multi-issue negotiations are a central component of many important coordination challenges. Almost all previous work in this area has assumed that negotiation issues are independent, making it relatively easy to find high-quality agreements. In many real-world problem domains, however, issues are interdependent, making hard to find good agreement due to the nonlinearity of the agent's utility functions. The key challenge, in this context, is finding high-quality agreements without making unrealistic demands concerning how much agents reveal about their utilities. In this paper, we propose a protocol wherein the negotiating agents, working with the mediator, progress through a multi-phase narrowing of the space of possible agreements. We show that our method outperforms existing methods in large nonlinear utility spaces.

Changes in engineering for development of product in the direction of increased complexity, more variants, and customer demand orientation stimulates implementation of advanced information technology in the form of virtual space. For this reason, concept of integrated product model has been implemented in comprehensive descriptions for lifecycle management of product information. Communication between engineer and modeling procedure is a critical factor. The authors identified data orientation of the recent integrated product modeling as a barrier for more efficient communication on user interfaces of product modeling systems. As a possible contribution to development of solution for this problem in industrial professional modeling systems, they propose content oriented layers between human and data oriented models in this paper. Following this, integration issues in content oriented product model are discussed. Next, relevant functions and modeling techniques for the handling of modeled object information are introduced and evaluated. Finally, a method is shown for the propagation of changes initiated for modeled objects in their affect zones.

Sensor networks supported by recent technological advances in low power wireless communications along with silicon integration of various functionalities are emerging as a critically important computer class that enable novel and low cost applications. There are many fundamental problems that sensor networks research will have to address in order to ensure a reasonable degree of cost and system quality. Cluster formation and cluster head selection are important problems in sensor network applications and can drastically affect the network's communication energy dissipation. However, selecting of the cluster head is not easy in different environments which may have different characteristics. In this paper, in order to deal with this problem we propose a power reduction algorithm for sensor networks based on fuzzy logic. We evaluate the proposed method by simulations and show that proposed system makes a good selection of the cluster head.
