Protein structure prediction in three dimensions represents a fundamental challenge in Structural Bioinformatics. Leveraging problem-specific information such as fragment insertion, secondary structure, and contact maps can significantly enhance the exploration of the search space. In this study, an evolutionary algorithm is introduced, which incorporates such problem information for protein structure prediction. The proposed method employs a dynamic speciation technique alongside fragment insertion to foster population diversity. To ensure a rich variety of fragments, a fragment library is constructed using the Rosetta Quota protocol. Additionally, information from contact maps and secondary structure is integrated into two selection strategies to facilitate a more thorough exploration of the conformational search space. The results of an experimental evaluation involving 9 proteins are presented, demonstrating competitive performance compared to existing literature. Evaluation metrics include RMSD, GDT, and processing time. © 2024 IEEE.

Global technological improvements are accelerating and influencing numerous industries, including education. A Hybrid Circular Queue Method for Iterative Stencil Computations on GPUs

In this paper, we present a hybrid circular queue method that can significantly boost the performance of stencil computations on GPU by carefully balancing usage of registers and shared-memory. Unlike earlier methods that rely on circular queues predominantly implemented using indirectly addressable shared memory, our hybrid method exploits a new reuse pattern spanning across the multiple time steps in stencil computations so that circular queues can be implemented by both shared memory and registers effectively in a balanced manner. We describe a framework that automatically finds the best placement of data in registers and shared memory in order to maximize the performance of stencil computations. Validation using four different types of stencils on three different GPU platforms shows that our hybrid method achieves speedups up to 2.93X over methods that use circular queues implemented with shared-memory only.

This paper introduces CompressedMediQ, a novel hybrid quantum-classical machine learning pipeline specifically developed to address the computational challenges associated with high-dimensional multi-class neuroimaging data analysis. Standard neuroimaging datasets, such as large-scale MRI data from the Alzheimer’s Disease Neuroimaging Initiative and Neuroimaging in Frontotemporal Dementia, present significant hurdles due to their vast size and complexity. CompressedMediQ integrates classical HPC nodes for advanced MRI pre-processing and Convolutional Neural Network (CNN)-PCA-based feature extraction and reduction, addressing the limited-qubit availability for quantum data encoding in the NISQ era. This is followed by Quantum Support Vector Machine (QSVM) classification. By utilizing quantum kernel methods, the pipeline optimizes feature mapping and classification, enhancing data separability and outperforming traditional neuroimaging analysis techniques. Experimental results highlight the pipeline’s superior accuracy in dementia staging, validating the practical use of quantum machine learning in clinical diagnostics. Despite the limitations of NISQ devices, this proof-of-concept demonstrates the transformative potential of quantum-enhanced learning, paving the way for scalable and precise diagnostic tools in healthcare and signal processing.

In Infrastructure as a Service clouds, customers lease virtual resources (e.g., CPU, memory, network) offered by cloud providers, paying for the allocated capacity of resources, regardless of their effective use. In this context, it is in the interest of the customers to reserve resources with sufficient capacity so that their applications achieve good performance while, at the same time, minimizing their expenses with idle capacities. The correct provisioning of resources is also invaluable to providers, who seek to maximize the resource usage of their physical infrastructures, avoiding spending maintenance costs with unused hardware such as high capacity servers and networking devices. We introduce Escada, a novel model for network bandwidth prediction to guide the provisioning of virtual machines. Escada is application-oblivious and dynamically adapts to changes in a virtual machine workload profile. The network flows of a virtual machine are monitored and used to estimate its total required bandwidth over a time period. A prediction algorithm is then applied to the entire history of estimates to predict the virtual machine future required bandwidth. Our experimental evaluation shows that the estimates provided by Escada are useful for guiding the prediction of network bandwidth requirements, providing accurate bandwidth estimates even when the network is under-provisioned. Furthermore, Escada correctly adjusts its prediction algorithm faster than the state-of-the-art model and predicts more reliably during the adjusting period. © 2017 IEEE.

Behavior preservation often bothers programmers in refactoring. This poster paper proposes a new approach that tames the behavior preservation by introducing the concept of a frame. A frame in refactoring defines stakeholder's individual concerns about the refactored code. Frame-based refactoring preserves the observable behavior within a particular frame. Therefore, it helps programmers distinguish the behavioral changes that they should observe from those that they can ignore. © 2017 IEEE.

A Lesson from Past Energy Crises

After dealing with the very recent history of Moore's law in the previous issue of IEEE Industrial Electronics Magazine, I will jump far back into the past for this issue, taking the opportunity given by a present-world economic event. The recent collapse in oil prices to around US$30/barrel, after it soared in 2008 to peak at US$140/barrel, was welcomed by drivers, airlines, and transportation companies, but it is not beneficial from all points of view. The collapse causes major stresses in the financial world and weakens the awareness of the finiteness of fossil reserves and of the need for switching to renewable nonpolluting resources. Prospects such as these are not new. Nevertheless, despite the warnings launched decades ago by the models developed by several groups, starting with the System Dynamics Group of Jay Forrester at Massachusetts institute of Technology (1971) and by the Club of Rome with the Meadows' Report (1972) [1], the industrialized world has long delayed realizing the weakness of its dependence on nonrenewable resources and, more generally, on the limited availability of raw materials. The extraordinary industrial development in the United States during the two postwar periods depended, to a major extent, on the wide availability of oil at a very low cost, after geological exploration in the 1930s revealed immense oil fields in Asia (e.g., the Persian Gulf, Iran, etc.). The European choice of coal, formalized early after World War II with the institution of the European Coal and Steel Community (ECSC), pointed to a less valuable, although important, energy source. More recently, the new strong Eastern economies, notably those of China and India, have resulted a dramatic rise in oil demand that called for a keener evaluation of the limits of existing reserves. The security system in monitoring the room or something suspicious activity that can cause crimes in the field of information and technology as in private homes is indispensable. Aims to keep valuables from theft and loved ones like babies from kidnapping or reducing the risk of an accident in an unguarded infant activity. The use of CCTV still has constraints because some functions are still done manually such as should always move the record of the CCTV data every day to different memory so that there is waste in using memory. Moreover, the position of the camera can not be adjusted freely in the placement so that it can easily be destroyed by irresponsible people, and also ordinary CCTV needs electricity that is considerable in its use. This research is done to improve and facilitate the process of monitoring of baby activity and the room where the baby is called sleep or rest, all monitoring activities can be done using only a Web browser that can be accessed by a smartphone or desktop. The monitoring system is created using a program called RPi Cam that is installed on the Raspberry Pi with a Raspberry Camera module as a monitoring camera and a DHT22 sensor module as a room temperature monitor. © 2020 IEEE.

Despite an emerging interest in fluid manipulation within confined environment such as biological cells and micro-scale biomimics, remotely controllable micro-scale flow remains unexplored. However, intracellular microfluidics is not compatible with established top-down microfluidic methods because of limited accessibility. Here, we demonstrate photoresponsive DNA fluid, condensate of DNA nanostructures (DNA motifs), as a versatile mechanistic tool for the remote control of microflow. Insertion site of azobenzene, introduced for photocontrollability, determines an extent of dynamic shift in binding enthalpy between DNA motifs, providing the underpinning mechanism for drastic and facile flow-mode switching. © 2022 MicroTAS 2022 - 26th International Conference on Miniaturized Systems for Chemistry and Life sciences. In this paper, we exploit caches on intermediate nodes for QoE enhancement of multi-view video and audio transmission over ICN/CCN by controlling the content request start timing of consumers. We assume the selected single viewpoint transmission method;a consumer receives video and audio streams of a requested viewpoint. We perform a simple experiment with two consumers. When the consumers play video and audio with the time difference, we assess the effect of cached content by the former consumer's request on the output quality of the latter consumer. We deal with two types of viewpoint change strategies for the former consumer, which affect the efficiency of cache utilization. From the assessment results, we see that cache utilization has an important factor in enhancing QoE. © 2023 IEEE.
