Detection of presumed genes encoding beta-lactamases by sequence based screening of metagenomes derived from Antarctic microbial mats

Analysis of environmental samples for bacterial antibiotic resistance genes may have different objectives and analysis strategies. In some cases, the purpose was to study diversity and evolution of genes that could be grouped within a mechanism of antibiotic resistance. Different protocols have been designed for detection and confirmation that a functional gene was found. In this study, we present a sequence-based screening of candidate genes encoding beta-lactamases in 14 metagenomes of Antarctic microbial mats. The samples were obtained from different sites, representing diverse biogeographic regions of maritime and continental Antarctica. A protocol was designed based on generation of Hidden Markov Models from the four beta-lactamase classes by Ambler classification, using sequences from the Comprehensive Antibiotic Resistance Database (CARD). The models were used as queries for metagenome analysis and recovered contigs were subsequently annotated using RAST. According to our analysis, 14 metagenomes analyzed contain A, B and C beta-lactamase genes. Class D genes, however, were identified in 11 metagenomes. The most abundant was class C (46.8%), followed by classes B (35.5%), A (14.2%) and D (3.5%). A considerable number of sequences formed clusters which included, in some cases, contigs from different metagenomes. These assemblies are clearly separated from reference clusters, previously identified using CARD beta-lactamase sequences. While bacterial antibiotic resistance is a major challenge of public health worldwide, our results suggest that environmental diversity of beta-lactamase genes is higher than that currently reported, although this should be complemented with gene function analysis.

To investigate the texture development of (Mg,Fe)O, we conducted torsional deformation experiments on (Mg,Fe)O with varying Fe contents under pressures up to 125 GPa and temperatures up to 900 K using a rotational diamond anvil cell combined with synchrotron X-rays. The results indicate that the texture development follows the same trend as that observed in MgO, even when the Fe content varies or undergoes a spin transition. However, we found that the crystal plane perpendicular to the compression direction of (Mg,Fe)O could transition from {110} to {100} at lower pressure and temperature conditions than in MgO, attributable to the effect of Fe incorporation. Additionally, the texture of (Mg,Fe)O may vary with the combination of Fe content and strain. In regions with high Fe content and large strains, such as the D″ layer, it may be necessary to evaluate the seismic anisotropy of (Mg,Fe)O based on the texture considering the effects of Fe content and strain.

Ethnography is a core methodology in anthropology and other disciplines. Yet, there is currently no scholarly consensus on how to teach ethnographic methods-or even what methods belong in the ethnographic toolkit. We report on a systematic analysis of syllabi to gauge how ethnographic methods are taught in the United States. We analyze 107 methods syllabi from a nationally elicited sample of university faculty who teach ethnography. Systematic coding shows that ethics, research design, participant observation, interviewing, and analysis are central to ethnographic instruction. But many key components of ethical, quality ethnographic practice (like preparing an IRB application, reflexivity, positionality, taking field notes, accurate transcription, theme identification, and coding) are only taught rarely. We suggest that, without inclusion of such elements in its basic training, the fields that prioritize this methodology are at risk of inadvertently perpetuating uneven, erratic, and extractive fieldwork practices.

Dear Editor, Canine transmissible venereal tumor (CTVT),the oldest known somatic cell line,is a living fossil of the original founder,transmitted from host's cancer cells to other canids during the mating process.1 Since it was shown ten years ago that living cells from an ancient host could be transmitted among canids,the origin of CTVT has been studied *** comparison of the CTVT genetic data with a more comprehensive canine reference panel including pre-contact dogs (PCDs) from North America argued that the CTVT founder (the original canid infected with CTVT) is the closest detectable lineage to PCDs,and that this clade underwent introgression from wild canids in North America.3

Superclusters, encompassing environments across a wide range of overdensities, can be regarded as unique laboratories for studying galaxy evolution. Although numerous supercluster catalogs have been published, none of them goes beyond redshift z = 0.7. In this work, we adopt a physically motivated supercluster definition, requiring that superclusters should eventually collapse even in the presence of dark energy. Applying a friends-of-friends (FoF) algorithm to the CAMIRA cluster sample constructed using the Subaru Hyper Suprime-Cam survey data, we have conducted the first systematic search for superclusters at z = 0.5-1.0 and identified 673 supercluster candidates over an area of 1027 deg2. The FoF algorithm is calibrated by evolving N-body simulations to the far future to ensure high purity. We found that these high-z superclusters are mainly composed of 2 - 4 clusters, suggesting the limit of gravitationally bound structures in the younger Universe. In addition, we studied the properties of the clusters and brightest cluster galaxies (BCGs) residing in different large-scale environments. We found that clusters associated with superclusters are typically richer, but no apparent dependence of the BCG properties on large-scale structures is found. We also compared the abundance of observed superclusters with mock superclusters extracted from halo light cones, finding that photometric redshift uncertainty is a limiting factor in the performance of superclusters detection. © 2024, CC BY.

Topochemical reactions have led to great progress in the discovery of new metastable compounds with novel chemical and physical properties. With these reactions, the overall crystal structure of the host material is generally maintained. Here we report a topochemical synthesis of a hexagonal nitride hydride, h -Ca 3 CrN 3 H, by heating an orthorhombic nitride, o -Ca 3 CrN 3 , under hydrogen at 673 K, accompanied by a rotational structural transformation. The hydrogen intercalation modifies the Ca−N rock-salt-like atomic packing in o -Ca 3 CrN 3 to a face-sharing octahedral chain in h -Ca 3 CrN 3 H, mimicking a “hinged tessellation” movement. In addition, the h -Ca 3 CrN 3 H exhibited stable ammonia synthesis activity when used as a catalyst.

The world's largest butterfly genus Delias, commonly known as Jezebels, comprises ca. 251 species found throughout Asia, Australia, and Melanesia. Most species are endemic to islands in the Indo-Australian Archipelago or to New Guinea and nearby islands in Melanesia, and many species are restricted to montane habitats over 1200 m. We inferred an extensively sampled and well-supported molecular phylogeny of the group to better understand the spatial and temporal dimensions of its diversification. The remarkable diversity of Delias evolved in just ca. 15–16 Myr (crown age). The most recent common ancestor of a clade with most of the species dispersed out of New Guinea ca. 14 Mya, but at least six subsequently diverging lineages dispersed back to the island. Diversification was associated with frequent dispersal of lineages among the islands of the Indo-Australian Archipelago, and the divergence of sister taxa on a single landmass was rare and occurred only on the largest islands, most notably on New Guinea. We conclude that frequent inter-island dispersal during the Neogene—likely facilitated by frequent sea level change—sparked much diversification during that period. Many extant New Guinea lineages started diversifying 5 Mya, suggesting that orogeny facilitated their diversification. Our results largely agree with the most recently proposed species group classification system, and we use our large taxon sample to extend this system to all described species. Finally, we summarize recent insights to speculate how wing pattern evolution, mimicry, and sexual selection might also contribute to these butterflies’ rapid speciation and diversification. © 2024 Elsevier Inc.

Herein, we present the statistical properties of active galactic nuclei (AGNs) for approximately 1 million member galaxies of galaxy groups and clusters with 0.1 < cluster redshift (z _cl) < 1.4 selected using the Subaru Hyper Suprime-Cam, the so-called CAMIRA clusters. In this research, we focused on the AGN power fraction (f _AGN), which is defined as the proportion of the contribution of AGNs to the total infrared (IR) luminosity, L _IR (AGN)/L _IR, and examined how f _AGN depends on (i) z _cl and (ii) the distance from the cluster center. We compiled multiwavelength data using the ultraviolet-mid-IR range. Moreover, we performed spectral energy distribution fits to determine f _AGN using the CIGALE code with the SKIRTOR AGN model. We found that (i) the value of f _AGN in the CAMIRA clusters is positively correlated with z _cl, with the correlation slope being steeper than that for field galaxies, and (ii) f _AGN exhibits a high value at the cluster outskirts. These results indicate that the emergence of the AGN population depends on the redshift and environment and that galaxy groups and clusters at high redshifts are important in AGN evolution. Additionally, we demonstrated that cluster-cluster mergers may enhance AGN activity at the outskirts of particularly massive galaxy clusters. Our findings are consistent with a related study on the CAMIRA clusters that was based on the AGN number fraction. © 2024. The Author(s). Published by the American Astronomical Society.
