The infection of Plasmodium vivax is relatively less virulent than the deathliest Plasmodium falciparum. However, it still can lead to a fatal case and often induces recurring malaria due to dormant parasites in the liver. Thus, the research to study the drug to treat Plasmodium vivax is essential, where the enzyme dihydroorotate dehydrogenase (DHODH) has recently become a new drug target. However, the drug-enzyme interaction study has only recently been conducted in Plasmodium falciparum (pfDHODH) due to the lack of the 3D structure of enzyme DHODH from Plasmodium vivax that is crucial for the study. Therefore, this study aimed to perform the modelling study of Plasmodium vivax DHODH (PvDHODH) to create a 3D structure as a basis for drug-protein interaction study in upcoming studies. Sequence pvDHODH (Accession: SCO68359.1) was used in homology modelling using Modeller 10.2 with the crystal structure of DHODH from DHODH (Accession: 7KZY) as a template. Overall, the model generated from the homology modelling was considered a good model, and the 3D structure was close to the native state according to several parameters, including DOPE score, GA341 score, QMEAN4 value, 3D-1D score, ERRAT2 score, and ProSA score. Ramachandran plot also revealed that almost all amino acids were distributed in the desirable and allowed area (99.1%), and only 0.9% were in generously allowed regions. Superimposition of the model with the template also indicated that the model has an almost similar structure and amino acids positioning, including in the binding pocket and active site. Therefore, the model can be used for downstream analysis in drug-protein interaction studies. Nevertheless, some improvements can still be performed to upgrade the quality of the model by deleting unaligned residues on the C-terminal and realigning the residues at the doubting site.

Predicting the best-quality of rice phenotypes is the priority among agricultural researchers to fulfill worldwide food security. Trend development of predictive models from statistics to machine learning is the subject of this review. Gathered from the Google Scholar database, 14 appropriate papers (2016-2020) related to the rice phenotypes prediction were selected through title and abstract content filtering. The outputs show that Support Vector Machine, Multi-layer Perceptron, and regression are the most used models, while yield is the priority prediction point besides tiller, panicle, and 1000-grain weight of rice. However, finding the accurate predictor is invariably challenging due to distinct rice varieties in the world and high confounding factors. Thus, developing an advanced deep learning model that accommodates these needs is worth considering further. © 2023 The Authors. Published by Elsevier B.V.

Examining topic-level variability in modeling Twitter data can potentially yield more comprehensive insights into public perception during critical periods, thereby enhancing natural disaster mitigation and surveillance efforts. In this study, we utilized generalized linear mixed models (GLMMs) to illustrate the variability in tweet counts related to specific topics in Indonesia during the flood events that occurred in February 2021. The glmmTMB library in R was employed for this purpose. The data were assumed to follow two distinct exponential distributions: Poisson and Negative Binomial. To incorporate random effects, random intercepts and random slopes were introduced, allowing them to vary randomly across topics in the initial two models. Additionally, the final model addressed issues related to dispersion and zero-inflation. By evaluating the Akaike Information Criteria scores, we determined that a model based on the Negative Binomial distribution with random zero-inflation intercepts best fit the data. The chosen model formulation and the estimated parameters have the potential to forecast topic-specific trends in Indonesian flood-related Twitter data. © 2023 The Authors. The implementation of computational approaches for protein glycosylation site prediction is becoming popular since the experimental-validated glycosylation data became more abundant. Some of the data were found to be wrong after the experiment was again carried out with more sophisticated technology. To solve this issue, the latest state-of-the-art model trained the model based on a positive-unlabelled algorithm. The aim of this research is to explore the possibility of an approach applying a simple neural network algorithm and still achieve high classification performance. The model proposed in this research gave competitive results with fewer preprocessing steps. Increasing the accuracy of glycosylation site prediction can complement laboratory-based methods and is very useful for understanding the role of glycosylation. © 2023 The Authors. Understanding drug-drug interactions (DDIs) can benefit us by enhancing drug effectiveness and preventing side effects that arise from consuming multiple drugs administered together. However, as the number of novel drugs increases, predicting potential DDIs becomes more challenging. Previous studies have used the molecular language model ChemBERTa to predict potential DDIs, but the predictions were only tested on unseen drugs and not dissimilar drugs, while also performing poorly. In this study, we demonstrate that a simple molecular preprocessing method using BRICS decomposition can enhance ChemBERTa robustness in predicting potential DDIs for unseen-dissimilar drugs. Specifically, we employ fragmentation with a minimum fragment size of 5 (BRICS-5), which balances the number of fragments and decomposition speed. Using this method, we were able to improve ChemBERTa robustness, reflected by an approximate increase of 1.5% in recall and 2.2% in the f1-score compared to non-decomposed molecules. Our findings suggest that this preprocessing method could be useful in the development of future AI-based approaches for solving challenging molecular tasks across different settings and various model architectures.

There is still a severe malaria problem worldwide, particularly in regions with limited access to diagnostic tools. It is crucial to develop a system for detecting malaria in blood cells. This paper presents a hybrid Convolutional Neural Network (CNN), and as a classifier, we use a Support Vector Machine (SVM) framework for the automated detection of malaria parasites in blood cell images. The proposed system leverages the strengths of CNNs in feature extraction and representation learning from images, combined with the discriminative power of SVMs for classification. Initially, CNN extracts intricate features from blood cell images, capturing essential patterns indicative of malaria infection. Subsequently, the extracted features are used to train an SVM classifier, enabling accurate discrimination between parasitized and uninfected blood cells. Experimental dataset evaluations were obtained from the Lister Hill National Center for Biomedical Communications website of the National Library of Medicine. The proposed model achieves a better f1-score, outperforming individual CNN or SVM models, around 0.015 compared to individual CNN models and 0.27 compared to individual SVM models. This hybrid CNN-SVM methodology offers a promising solution for accurately and efficiently detecting malaria parasites in blood cell images.

Coffee beans are one of the high-value commodities in Indonesia, but the sorting method for the quality of coffee beans still uses visual methods and sieves with mechanical machines. This study aims to provide an alternative to classifying coffee beans using Deep Learning algorithms, such as the ResNet-18 and MobileNetV2. The dataset used is USK-COFFEE which consists of two classes, the normal coffee bean class, and the defect coffee bean class. The models were trained using the balanced and imbalanced datasets, meaning that two scenarios were performed. From the results of this study, the accuracy value for the ResNet-18 model was 91.50% when trained on the balanced dataset and 90.87% on the imbalanced dataset. It outperformed the MobileNetV2 architecture, which only achieved 0.8125 and 0.8112 accuracy scores when trained on the balanced and imbalanced datasets, respectively. © The Author(s), under exclusive license to Springer Nature Switzerland AG 2023.

Dadahup Swamp Irrigation Area (DIR) in Kapuas Regency, Central Kalimantan is developed for agricultural activities to provide food security after the pandemic. The water system consists of various channels, gates, and a flood embankment structure, which is also connected to three different rivers: Barito River, Mangkatif River, and Kapuas Mumpung River. To quantify flood risk assessments in the area, we perform a hydrodynamic analysis using the unsteady flow method via HEC-RAS software version 4.1.0. We use geometrical profiles from topography measurements and the outer boundary of the Dadahup DIR as input for the hydrologic model. Our results estimate the maximum surface water level from both cross and longitudinal sections in the channels and find that several points near the flood embankment area are prone to flood events. Our modeling approach provides a preliminary assessment for the local government to formulate a flood mitigation plan and policy in the area. © 2021 IEEE.
