Despite their drawbacks, multiple-choice questions (MCQ) have been widely used to assess the students' understanding of lectures through examinations. The development of automatic MCQ generation is beneficial, especially for educators. As a starting point for further development, a Systematic Literature Review (SLR) is conducted to uncover current trends, future challenges, and opportunities in automatic MCQ generation. Previously, an SLR was conducted, but it lacks coverage of the utilization of transformer-based models. This SLR covers the development of automatic MCQ generation using either traditional or advanced approaches such as Transformers. The Preferred Reporting Items for Systematic Reviews and Meta-Analyses framework was used to gather the data from Scopus, IEEE Xplore, SpringerLink, arXiv, and Semantic Scholar. The included articles must be open-access computer science conference papers or journal articles and written in English less than five years ago. Four independent reviewers analyzed the research workflow, evaluation metric, and dataset used in each study. There are 18 included studies, where 17% (n = 3) studies are from 2024, 33% (n = 6) studies are from 2023, 22% (n = 4) studies are from 2022, 11% (n = 2) studies are from 2021, and 17% (n = 3) studies are from 2020. There are 33% (n = 6) of the studies used the traditional feature-based engineering approach, 39% (n = 7) of the studies used the Transformer-based model fine-tuning approach, and the remaining used novel approaches. The study found that BERT variants are the most utilized Transformer-based model in automatic MCQ. The research notes some challenges, but also open various opportunities for further research, including Large Language Model (LLM) utilization for automatic MCQ generation, the utilization BERT-based models for standardized machine-learned evaluation metrics, and the initiative for the creation of an MCQ dataset benchmark. © 2024 IEEE.

In educational institutions, an educator is responsible for assessing the student's knowledge grasp through examination. Creating exam questions, even the low-level factoid questions, is time-consuming, especially for inexperienced educators. Therefore, this study aims to create a sequence-to-sequence model using CopyNet by exploiting its copying mechanism advantage to automatically generate Bahasa Indonesia factoid questions to ease the educator's burden. Indonesian records in the TyDi QA dataset are used as the model input. GRU and Bi-GRU are employed as the CopyNet encoder, while LSTM is used as the CopyNet decoder. The model that utilizes GRU as the encoder achieves BLEU1, BLEU2, BLEU3, BLEU4, and ROUGE-L scores of 0.28, 0.19, 0.14, 0.1, and 0.32, respectively. Bi-GRU utilization as the model encoder achieves BLEU1, BLEU2, BLEU3, BLEU4, and ROUGE-L scores of 0.26, 0.17, 0.12, 0.09, and 0.30, respectively. Models using either encoder still achieve low scores. However, compared with the previous work, the result is still on par regarding the BLEU score. Further examination found that the generated questions do not adhere to semantic and syntactical correctness. Adding more records to the dataset and utilizing a more advanced architecture like CopyBERT are encouraged to improve the model performance in future work. Despite the result, this study has shown that CopyNet, primarily designed for text summarization or single-turn dialogue, can be tailored for factoid question generation. © 2024 The Authors.

Leveraging user-item interactions and hotel characteristics for hotel recommendations in Indonesia with graph neural networks

Travelers usually check information about the destination before they decide to go. However, sometimes the information is too much to handle and causes confusion . A filtering mechanism is needed to help them make their choices . The solution is to implement a recommendation system; some common techniques that are used for this are Collaborative Filtering and content- based filtering, but both techniques have their flaws. Therefore, we propose a solution to combine those two methods through Graph Neural Network architectures to help fix their flaws . The proposed method will be used for recommending hotels in Indonesia using the HotelRec dataset as the base dataset and hotel features acquired from the TripAdvisor API. We use several GNN architectures, such as GCN, LightGCN, GraphSAGE, and GAT, to implement our approach. Then, we compare it to several baseline models, such as SVD and NeuMF, which are common baselines in recommendation systems. The performance of these models is calculated based on three metrics: HitRate@K, NDCG@K, and Recall@K. Based on the result of this experiment, we found that incorporating hotel features into the learning process of the model, accompanied by user-item interactions, boosted the model's performance by at least 20% in all metrics, especially in datasets with a smaller number of interactions.

Patient-by-Patient Deep Transfer Learning for Drug-Response Profiling Using Confocal Fluorescence Microscopy of Pediatric Patient-Derived Tumor-Cell Spheroids

Image-based phenotypic drug profiling is receiving increasing attention in drug discovery and precision medicine. Compared to classical end-point measurements quantifying drug response, image-based profiling enables both the quantification of drug response and characterization of disease entities and drug-induced cell-death phenotypes. Here, we aim to quantify imagebased drug responses in patient-derived 3D spheroid tumor cell cultures, tackling the challenges of a lack of single-cell-segmentation methods and limited patientderived material. Therefore, we investigate deep transfer learning with patient-by-patient fine-tuning for cell-viability quantification. We fine-tune a convolutional neural network (pre-trained on ImageNet) with 210 control images specific to a single training cell line and 54 additional screenspecific assay control images. This method of image-based drug profiling is validated on 6 cell lines with known drug sensitivities, and further tested with primary patientderived samples in a medium-throughput setting. Network outputs at different drug concentrations are used for drugsensitivity scoring, and dense-layer activations are used in t-distributed stochastic neighbor embeddings of drugs to visualize groups of drugs with similar cell-death phenotypes. Image-based cell-line experiments show strong correlation to metabolic results (R approximate to 0.7) and confirm expected hits, indicating the predictive power of deep learning to identify drug-hit candidates for individual patients. In patient-derivedsamples, combiningdrug sensitivity scoring with phenotypic analysis may provide opportunities for complementary combination treatments. Deep transfer learning with patient-by-patient fine-tuning is a promising, segmentation-free image-analysis approach for precision medicine and drug discovery.

As one of the cancer types with the highest incidence rates, colorectal cancer (CRC) would benefit from treatments with fewer side effects and reduced treatment-resistant potential. One of the options is to harness the anti-CRC potential of natural products. Previous studies have shown that Calamus draco exudate, dragon's blood, has anticancer activity in liver cancer and acute myeloid leukemia, but its bioactivity has not been studied in CRC. Here we conduct a bioinformatics study based on network pharmacology to explore the anti-CRC potential and mechanism of C. draco-derived compounds. The bioinformatics pipeline is composed of compound and target collection, biological network evaluation, and enrichment analysis. We found that there are 43 bioactive compounds from C. draco targeting 91 CRC-related targets, of which most compounds target MEN1, PTGS2, and IDH1. Further analyses show that the targets of C. draco are involved in the cellular response to hypoxia. By inhibiting those targets, C. draco bioactive compounds can potentially hinder angiogenesis and increase treatment response efficacy. © 2024 The Authors.

The rapidly advancing field of artificial intelligence (AI) has transformed numerous scientific domains, including biology, where a vast and complex volume of data is available for analysis. This paper provides a comprehensive overview of the current state of AI-driven methodologies in genomics, proteomics, and systems biology. We discuss how machine learning algorithms, particularly deep learning models, have enhanced the accuracy and efficiency of embedding sequences, motif discovery, and the prediction of gene expression and protein structure. Additionally, we explore the integration of AI in the embedding and analysis of biological networks, including protein–protein interaction networks and multi-layered networks. By leveraging large-scale biological data, AI techniques have enabled unprecedented insights into complex biological processes and disease mechanisms. This work underlines the potential of applying AI to complex biological data, highlighting current applications and suggesting directions for future research to further explore AI in this rapidly evolving field. © 2025 The Authors

As intelligent technology and applications have become an integral part of nearly all aspects of people's daily lives, many intelligent systems have been designed to help people navigate the complex space of social interactions. One prominent strategy for such intelligent support is providing meaningful Ad Hoc Interventions (ADI), e.g., through timely notifications. An alternative is Technology-Supported Reflection (TSR), e.g., by offering information about activities in one's past for personal insights. In contrast to straight-up interventions, the aim of the latter strategy is not to directly augment human skills but instead support learning and personal growth over time. However, while TSR has seen widespread interest in applications in some areas, such as physical fitness and mental health, its use for improving human social interactions has not yet been systematically explored. Concretely, it is currently unclear 1) what forms of self-reflection systems intend to support, 2) how their different technological components (e.g., data collection, information integration) are involved in providing support, and 3) what common limitations and design challenges they face. In this article, we present the results of a systematic literature review focusing on these questions to provide a structured foundation for targeted research. Concretely, we identified and analysed a collection of 23 relevant papers, each describing a system deploying TSR to support humans with elements of social *** constructed a framework with a set of features to comprehensively describe and analyze the systems that support self-reflection, including their application domains, how they fit into the existing design framework, how they facilitate learning through reflection, how adaptive they are to individual users, and how they were evaluated. In this work, we propose our top-ranking (2nd place) pipeline for the generation of discharge summary subsections as a part of the BioNLP 2024 Shared Task 2: "Discharge Me!". We evaluate both encoder-decoder and state-of-the-art decoder-only language models on the generation of two key sections of the discharge summary. To evaluate the ability of NLP methods to further alleviate the documentation burden on physicians, we also design a novel pipeline to generate the brief hospital course directly from structured information found in the EHR. Finally, we evaluate a constrained beam search approach to inject external knowledge about relevant patient problems into the text generation process. We find that a BioBART model fine-tuned on a larger fraction of the data without constrained beam search outperforms all other models.. ©2024 Association for Computational Linguistics.

Accurately diagnosing Alzheimer's disease is essential for improving elderly ***,accurate prediction of the mini-mental state examination score also can measure cognition impairment and track the progression of Alzheimer's ***,most of the existing methods perform Alzheimer's disease diagnosis and mini-mental state examination score prediction separately and ignore the relation between these two *** address this challenging problem,we propose a novel multi-task learning method,which uses feature interaction to explore the relationship between Alzheimer's disease diagnosis and minimental state examination score *** our proposed method,features from each task branch are firstly decoupled into candidate and non-candidate parts for ***,we propose feature sharing module to obtain shared features from candidate features and return shared features to task branches,which can promote the learning of each *** validate the effectiveness of our proposed method on multiple *** Alzheimer's disease neuroimaging initiative 1 dataset,the accuracy in diagnosis task and the root mean squared error in prediction task of our proposed method is 87.86%and 2.5,*** results show that our proposed method outperforms most state-of-the-art *** proposed method enables accurate Alzheimer's disease diagnosis and mini-mental state examination score ***,it can be used as a reference for the clinical diagnosis of Alzheimer's disease,and can also help doctors and patients track disease progression in a timely manner.
