The presence of interference renders classic Fisher randomization tests infeasible due to nuisance unknowns. To address this issue, we propose imputing the nuisance unknowns and computing Fisher randomization p-values multiple times, then averaging them. We term this approach the imputation-based randomization test and provide theoretical results on its asymptotic validity. Our method leverages the merits of randomization and the flexibility of the Bayesian framework: for multiple imputations, we can either employ the empirical distribution of observed outcomes to achieve robustness against model mis-specification or utilize a parametric model to incorporate prior information. Simulation results demonstrate that our method effectively controls the type I error rate and significantly enhances the testing power compared to existing randomization tests for randomized experiments with interference. We apply our method to a two-round randomized experiment with multiple treatments and one-way interference, where existing randomization tests exhibit limited power. © 2024, CC BY.

Mathematical models that utilize network representations have proven to be valuable tools for investigating biological systems. Often dynamic models are not feasible due to their complex functional forms that rely on unknown rate parameters. Network propagation has been shown to accurately capture the sensitivity of nodes to changes in other nodes;without the need for dynamic systems and parameter estimation. Node sensitivity measures rely solely on network structure and encode a sensitivity matrix that serves as a good approximation to the Jacobian matrix. The use of a propagation-based sensitivity matrix as a Jacobian has important implications for network optimization. This work develops Integrated Graph Propagation and OptimizatioN (IGPON), which aims to identify optimal perturbation patterns that can drive networks to desired target states. IGPON embeds propagation into an objective function that aims to minimize the distance between a current observed state and a target state. Optimization is performed using Broydens method with the propagationbased sensitivity matrix as the Jacobian. IGPON is applied to simulated random networks, DREAM4 in silico networks, and over-represented pathways from STAT6 knockout data and YBX1 knockdown data. Results demonstrate that IGPON is an effective way to optimize directed and undirected networks that are robust to uncertainty in the network structure. © 2022 The Authors.

As energy consumption rises, finding ways to reduce energy usage in homes is crucial. This paper presents a case study using design thinking to create a daily energy tracker that helps users reduce energy consumption. We conduct user research, define the problem, brainstorm solutions (mobile app, smart thermostat, smart plug, physical tracker), and test prototypes. A mobile app that tracks energy usage in real-time and offers personalized tips emerges as the most promising solution. We develop and launch the app, partnering with an energy company. This case study showcases the effectiveness of design thinking in creating a user-centered solution for reducing energy consumption. © 2023 IEEE.

Automatic question generation for bahasa indonesia examination using copynet

In educational institutions, an educator is responsible for assessing the student's knowledge grasp through examination. Creating exam questions, even the low-level factoid questions, is time-consuming, especially for inexperienced educators. Therefore, this study aims to create a sequence-to-sequence model using CopyNet by exploiting its copying mechanism advantage to automatically generate Bahasa Indonesia factoid questions to ease the educator's burden. Indonesian records in the TyDi QA dataset are used as the model input. GRU and Bi-GRU are employed as the CopyNet encoder, while LSTM is used as the CopyNet decoder. The model that utilizes GRU as the encoder achieves BLEU1, BLEU2, BLEU3, BLEU4, and ROUGE-L scores of 0.28, 0.19, 0.14, 0.1, and 0.32, respectively. Bi-GRU utilization as the model encoder achieves BLEU1, BLEU2, BLEU3, BLEU4, and ROUGE-L scores of 0.26, 0.17, 0.12, 0.09, and 0.30, respectively. Models using either encoder still achieve low scores. However, compared with the previous work, the result is still on par regarding the BLEU score. Further examination found that the generated questions do not adhere to semantic and syntactical correctness. Adding more records to the dataset and utilizing a more advanced architecture like CopyBERT are encouraged to improve the model performance in future work. Despite the result, this study has shown that CopyNet, primarily designed for text summarization or single-turn dialogue, can be tailored for factoid question generation.

A semi-parametric estimation of personalized dose-response function using instrumental variables

In the application of instrumental variable analysis that conducts causal inference in the presence of unmeasured confounding, invalid instrumental variables and weak instrumental variables often exist which complicate the analysis. In this paper, we propose a model-free dimension reduction procedure to select the invalid instrumental variables and refine them into lower-dimensional linear combinations. The procedure also combines the weak instrumental variables into a few stronger instrumental variables that best condense their information. We then introduce the personalized dose-response function that incorporates the subject's personal characteristics into the conventional dose-response function, and use the reduced data from dimension reduction to propose a novel and easily implementable nonparametric estimator of this function. The proposed approach is suitable for both discrete and continuous treatment variables, and is robust to the dimensionality of data. Its effectiveness is illustrated by the simulation studies and the data analysis of ADNI-DoD study, where the causal relationship between depression and dementia is investigated.

Background: Exploring piRNA-disease associations can help discover candidate diagnostic or prognostic biomarkers and therapeutic targets. Several computational methods have been presented for identifying associations between piRNAs and diseases. However, the existing methods encounter challenges such as over-smoothing in feature learning and overlooking specific local proximity relationships, resulting in limited representation of piRNA-disease pairs and insufficient detection of association patterns. Results: In this study, we propose a novel computational method called iPiDA-LGE for piRNA-disease association identification. iPiDA-LGE comprises two graph convolutional neural network modules based on local and global piRNA-disease graphs, aimed at capturing specific and general features of piRNA-disease pairs. Additionally, it integrates their refined and macroscopic inferences to derive the final prediction result. Conclusions: The experimental results show that iPiDA-LGE effectively leverages the advantages of both local and global graph learning, thereby achieving more discriminative pair representation and superior predictive performance. © The Author(s) 2025.

A review: data pre-processing techniques used for diabetes prediction

When processing datasets in diabetes classification, common problems included a large number of missing values, outliers, and dataset imbalance. To deal with those issues, this study analyzed 18 studies on diabetes classification with machine learning algorithms over the past 5 years. This revealed the important role of data pre-processing in creating effective classification models, as it was found that by using different data pre-processing techniques, the same model can provide different performance. The study identified K-Nearest Neighbor (KNN) and support vector machine (SVM) as superior methods for filling in missing values, achieving an accuracy of 98.49% and 94.89%, respectively. These approaches outperformed traditional methods such as median or mean replacement. However, the challenge of imbalanced data sets remains in all studies reviewed. The common evaluation metrics used to evaluate the created models in previous studies included accuracy, precision, specificity, sensitivity/recall, and F1 Score. Overall, this review showed that the role of data pre-processing is no less important than algorithm selection to improve the performance of machine learning models in diabetes classification.

Literature study of stunting supplementation in Indonesian utilizing text mining approach

Numerous research on stunting supplementation interventions in Indonesia have been published. The information can be extracted through data mining, especially from academic research databases. In this paper, we presented a text mining-based literature review strategy to create a pipeline that researchers can use to accelerate the development of stunting supplementation intervention research in Indonesia. Utilizing various NLP (Natural Language Processing) techniques, data were crawled, processed, and visualized using Python. The crawling dataset used a module from the Pubmed API (Application Programming Interface) to collect literature papers. The NLTK (Natural Language Toolkit) module and itertools were used to process text data. The n-grams model was applied to process tokens into bigrams and trigrams. Text information was visualized using Matplotlib and Word cloud packages. There is an increasing number of publication in stunting supplementation intervention according to our result, which was observed from 2015 to 2021. West Java was the province where most of the stunting research has been conducted, as determined by research abstracts. Top occurrences obtained from the bigram and trigrams models calculation produced different terms. The word pairings that occurred the most frequently in the bigram and trigram model analyses were "child-aged" and "iron-folic-acid," respectively. The findings of this study are expected to help researchers to obtain the latest research topics related to stunting supplementation interventions in Indonesia.

There is still a severe malaria problem worldwide, particularly in regions with limited access to diagnostic tools. It is crucial to develop a system for detecting malaria in blood cells. This paper presents a hybrid Convolutional Neural Network (CNN), and as a classifier, we use a Support Vector Machine (SVM) framework for the automated detection of malaria parasites in blood cell images. The proposed system leverages the strengths of CNNs in feature extraction and representation learning from images, combined with the discriminative power of SVMs for classification. Initially, CNN extracts intricate features from blood cell images, capturing essential patterns indicative of malaria infection. Subsequently, the extracted features are used to train an SVM classifier, enabling accurate discrimination between parasitized and uninfected blood cells. Experimental dataset evaluations were obtained from the Lister Hill National Center for Biomedical Communications website of the National Library of Medicine. The proposed model achieves a better f1-score, outperforming individual CNN or SVM models, around 0.015 compared to individual CNN models and 0.27 compared to individual SVM models. This hybrid CNN-SVM methodology offers a promising solution for accurately and efficiently detecting malaria parasites in blood cell images.
