In contemporary biomedical research, the efficiency of data-driven approaches is hindered by large data volumes, tool selection complexity, and human resource limitations, necessitating the development of fully autonomous research systems to meet complex analytical needs. Such a system should include the ability to autonomously generate research questions, write analytical code, configure the computational environment, judge and interpret the results, and iteratively generate more in-depth questions or solutions, all without human intervention. In this study, we developed DREAM, the first biomedical data-dRiven self-Evolving Autonomous systeM, which can independently conduct scientific research without any human involvement. Utilizing a clinical dataset and two omics datasets, DREAM demonstrated its ability to raise and deepen scientific questions, with difficulty scores for clinical data questions surpassing top published articles by 5.7% and outperforming GPT-4 and bioinformatics graduate students by 58.6% and 56.0%, respectively. Overall, DREAM has a success rate of 80% in autonomous clinical data mining. Certainly, human can participate in different steps of DREAM to achieve more personalized goals. After evolution, 10% of the questions exceeded the average scores of top published article questions on originality and complexity. In the autonomous environment configuration of the eight bioinformatics workflows, DREAM exhibited an 88% success rate, whereas GPT-4 failed to configure any workflows. Using the clinical dataset as an example, DREAM was over 10,000 times more efficient than the average scientist with a single computer core, and capable of revealing new discoveries. As a self-evolving autonomous research system, DREAM provides an efficient and reliable solution for future biomedical research. Lockdowns, despite their conflicting restrictions and consequences they might offer when enforced as a national strategy, are deemed to be suggestive for a prompt conquer to the Coronavirus Disease-19 (COVID-19) outbreak. There have been some success stories such as in China, South Korea and our ASEAN member fellow, Vietnam, which exhibited extremely fallen numbers of COVID-19 cases post the enforcement of lockdown. Indonesia, however, remains in the crux of dispute whether or not the lockdown is opted to force COVID-19 transmission down under control. We, in this respect, employ the most popular model which has been broadly applied in the field of epidemiology, referred to as SEIRD (Susceptible, Exposed, Infectious, Recovered, and Death), the extension form of an age-structured SEIR, where the Death (D) is included to provide more factual situation. We modify the I (Infectious) fraction as symp-tomatic (Is) and asymptomatic (Ia) infectives. There are three lockdown scenarios simulated in our modified SEIRD with the starting date are 26 April 2020 when the immediate lockdown was enacted-and a-week and two-week-gaps, respectively. We figured out that by stipulating the lockdown without delay (26 April 2020), the new cases could be kept below 10,000. A week delay escalates case number to 5,000 and delay for one more week results in beyond 20,000 new cases. Furthermore, when the intervention is delayed following the delayed lockdown, normalization would demand a longer period within which dealing with more critical and dying patients is unavoidable and should be more anticipated. © Published under licence by IOP Publishing Ltd.

A GENERAL MODEL-CHECKING PROCEDURE FOR SEMIPARAMETRIC ACCELERATED FAILURE TIME MODELS

We propose a set of goodness-of-fit tests for the semiparametric accelerated failure time (AFT) model, including an omnibus test, a link function test, and a functional form test. This set of tests is derived from a multi-parameter cumulative sum process shown to follow asymptotically a zero-mean Gaussian process. Its evaluation is based on the asymptotically equivalent perturbed version, which enables both graphical and numerical evaluations of the assumed AFT model. Empirical p-values are obtained using the Kolmogorov-type supremum test, which provides a reliable approach for estimating the significance of both proposed un-standardized and standardized test statistics. The proposed procedure is illustrated using the induced smoothed rank-based estimator but is directly applicable to other popular estimators such as non-smooth rank-based estimator or least-squares *** proposed methods are rigorously evaluated using extensive simulation experiments that demonstrate their effectiveness in maintaining a Type I error rate and detecting departures from the assumed AFT model in practical sample sizes and censoring rates. Furthermore, the proposed approach is applied to the analysis of the Primary Biliary Cirrhosis data, a widely studied dataset in survival analysis, providing further evidence of the practical usefulness of the proposed methods in real-world scenarios. To make the proposed methods more accessible to researchers, we have implemented them in the R package afttest, which is publicly available on the Comprehensive R Archieve Network. Objective Survival analysis serves as a fundamental component in numerous healthcare applications, where the determination of the time to specific events (such as the onset of a certain disease or death) for patients is crucial for clinical decision-making. Scoring systems are widely used for swift and efficient risk prediction. However, existing methods for constructing survival scores presume that data originates from a single source, posing privacy challenges in collaborations with multiple data owners. Materials and Methods We propose a novel framework for building federated scoring systems for multi-site survival outcomes, ensuring both privacy and communication efficiency. We applied our approach to sites with heterogeneous survival data originating from emergency departments in Singapore and the United States. Additionally, we independently developed local scores at each site. Results In testing datasets from each participant site, our proposed federated scoring system consistently outperformed all local models, evidenced by higher integrated area under the receiver operating characteristic curve (iAUC) values, with a maximum improvement of 11.6%. Additionally, the federated score’s time-dependent AUC(t) values showed advantages over local scores, exhibiting narrower confidence intervals (CIs) across most time points. Discussion The model developed through our proposed method exhibits effective performance on each local site, signifying noteworthy implications for healthcare research. Sites participating in our proposed federated scoring model training gained benefits by acquiring survival models with enhanced prediction accuracy and efficiency. Conclusion This study demonstrates the effectiveness of our privacy-preserving federated survival score generation framework and its applicability to real-world heterogeneous survival data. © 2024, CC BY.

As soon as the lockdown was established in Jakarta, Indonesia, people experienced a change in Jakarta's air quality. This research was conducted to answer several challenges such as: where to find Indonesia's air quality open data platforms, how to handle the acquired data with SQL technology, and how to validate whether the air quality of Jakarta was significantly changed from a period to another or not. With particulate matter 2.5 (PM 2.5) data acquired by The United States Diplomatic Post in South Jakarta, a data visualization was generated to describe the fluctuation of PM 2.5 from February 29th to June 29th. By conducting a two-sample t-test, a significant change in South Jakarta's air quality was revealed. The test concluded that South Jakarta's air quality got worse even after a lockdown was established. © 2021 IEEE.

Covariate Adjustment in Randomized Experiments Motivated by Higher-Order Influence Functions

Higher-Order Influence Functions (HOIF), developed in a series of papers over the past twenty years, is a fundamental theoretical device for constructing rate-optimal causal-effect estimators from observational studies. However, the value of HOIF for analyzing well-conducted randomized controlled trials (RCTs) has not been explicitly explored. In the recent U.S. Food and Drug Administration (FDA) and European Medicines Agency (EMA) guidelines on the practice of covariate adjustment in analyzing RCTs, in addition to the simple, unadjusted difference-in-mean estimator, it was also recommended to report the estimator adjusting for baseline covariates via a simple parametric working model, such as a linear model. In this paper, we show that a HOIF-motivated estimator for the treatment-specific mean has significantly improved statistical properties compared to popular adjusted estimators in practice when the number of baseline covariates p is relatively large compared to the sample size n. We also characterize the conditions under which the HOIF-motivated estimator improves upon the unadjusted one. Furthermore, we demonstrate that a novel debiased adjusted estimator proposed recently by Lu et al. is, in fact, another HOIF-motivated estimator in disguise. COVID-19, the current global pandemic has caused immense damage to human lives and the global economy. It is instigated by the SARS-CoV-2 virus and there is an immediate need for the identification of effective drugs against this deadly virus. SARS-CoV-2 genome codes for four structural proteins, sixteen non-structural proteins (NSPs) and several accessory proteins for its survival inside the host cells. In the present study, through in silico approaches, we aim to identify compounds that are effective against the four NSPs namely, NSP1, NSP4, NSP6 and NSP13 of SARS-CoV-2. The selection criteria of these four NSP proteins are they are least explored and potential targets. First, we have modeled the 3D structures of these proteins using homology modeling methods. Further, through molecular docking studies, we have screened the FDA-approved compounds against these modeled proteins and reported their docking scores. To gain dynamic insights, molecular dynamics studies have also been carried out for the best scored ligand against the NSPs. This study can further pave way for exposing more number of compounds against these proteins and enhance COVID-19 treatment.

A combination of cloud-based deep learning (DL) algorithms with portable/wearable (P/W) devices has been developed as a smart heath care system to support automatic cardiac arrhythmias (CAs) classification using electrocardiography (ECG). However, long-term and continuous ECG monitoring is challenging because of limitations of batteries and transmission bandwidth of P/W devices while incorporated with consumer electronics (CE). A feasible approach to address this challenge is to decrease sampling rates. However, low sampling rates lead to low-resolution signals that hinder the CAs classification performance. In this study, we propose a DL-based ECG signal super-resolution framework (called SRECG) to enhance low-resolution ECG signals by jointly considering the accuracies when applied to the DL-based high-resolution multiclass classifier (HMC) of CAs. In our experiments, we downsampled the ECG signals from the CPSC2018 dataset and evaluated their HMC accuracies with and without the SRECG. Experimental results show that SRECG can well improve the HMC accuracies as compared to traditional interpolation methods. Moreover, approximately half of the CAs classification accuracies of HMC were maintained within the enhanced ECG signals by SRECG. The promising results confirm that SRECG can be suitably used to enhance low-resolution ECG signals from P/W devices with CE to improve their cloud-based HMC performances. © 1975-2011 IEEE.

Information engineering strategies play a significant and transformative role in shaping the landscape of digital agriculture. It drives innovation and efficiency in modern farming practices, with a specific focus on enhancing the value of agricultural commodities, such as sugarcane. The application of mobile technology plays a crucial part in achieving increased sugarcane productivity. Mobile applications, equipped with advanced developer features, offer rapid and user-friendly access to vital information. Traditional methods of estimating sugarcane production relied on manual data recording on paper, followed by data transfer to computer systems, typically managed by sugar factory junior plant officers. This conventional approach presents several inherent weaknesses, including time and effort intensiveness during data recording and entry. Additionally, the potential for errors in calculation and data input is a concern. The storage capacity for paper-based documents is finite, and farmers are often unable to autonomously assess their production potential. The objective of this research is to confront these obstacles by creating a sugarcane production application for Android. This application functions as an information engineering approach focused on forecasting sugarcane yields for plantation owners and their assistants. The development procedure adhered to the systematic waterfall method, following the principles of the Software Development Life Cycle (SDLC) model. data collection was carried out through observations, while interviews with junior plant officers provided valuable insights into sugarcane estimation techniques. Analysis involved the synthesis of observational and interview data to inform the design of the application’s interface and algorithmic system. The resulting application significantly simplifies the process of estimating production potential for farmers, enabling them to access sugarcane productivity data during harvest. Consequently, sugar

Diabetic retinopathy (DR) is a type of diabetes mellitus that attacks the retina of the eye. DR will cause patients to experience blindness slowly. Generally, DR can be detected by using a special instrument called an ophthalmoscope to view the inside of the eyeball. However, in conditions where there is a very small difference between the normal image and the DR image, computer-based assistance is needed for maximizing image reading value. In this research, a method of image quality improvement will be carried out which will then be integrated with a classification algorithm based on deep learning. The results of image improvement using Contrast Limited Adaptive Histogram Equalization (CLAHE) shows that the average accuracy of the method on several models is very competitive, 91% for the VGG16 model, 95% for InceptionV3, and 97% for EfficientNet compared to the results original image which only has an accuracy of 87% for VGG16 model, 90% for InceptionV3 model, and 95% for EfficientNet. However, in ResNet34 better accuracy is obtained in the original image with an accuracy of 95% while in the CLAHE image the accuracy value is only 84%. The results of this comprehensive evaluation and recommendation of famous backbone networks can be useful in the computer-Aided diagnosis of diabetic retinopathy. © 2022 Elsevier B.V..
