In the current landscape of deep learning research, there is a predominant emphasis on achieving high predictive accuracy in supervised tasks involving large image and language datasets. However, a broader perspective reveals a multitude of overlooked metrics, tasks, and data types, such as uncertainty, active and continual learning, and scientific data, that demand attention. Bayesian deep learning (BDL) constitutes a promising avenue, offering advantages across these diverse settings. This paper posits that BDL can elevate the capabilities of deep learning. It revisits the strengths of BDL, acknowledges existing challenges, and highlights some exciting research avenues aimed at addressing these obstacles. Looking ahead, the discussion focuses on possible ways to combine large-scale foundation models with BDL to unlock their full potential. © 2024, CC BY-NC-ND.

The asymmetric particle population density method for simulation of coupled noisy oscillators: A preprint

A wide variety of biological phenomena can be modeled by the collective activity of a population of individual units. A common strategy for simulating such a system, the population density approach, is to take the macroscopic limit and update its population density function. However, in many cases, the coupling between the units and noise gives rise to complex behaviors challenging to existing population density approach methods. To address these challenges, we develop the asymmetric particle population density (APPD) method that efficiently and accurately simulates such populations consist of coupled elements. The APPD is well-suited for a parallel implementation. We compare the performance of the method against direct Monte-Carlo simulation and verify its accuracy by applying it to the well-studied Hodgkin-Huxley model, with a range of challenging scenarios. We find that our method can accurately reproduce complex macroscopic behaviors such as inhibitory coupling-induced clustering and noise-induced firing while being faster than the direct *** Codes 65M75 © 2021, CC BY-NC-ND.

The identification of human leukocyte antigen (HLA)-presented peptides as targets of anti-cancer T cell response is pivotal for the development of novel immunotherapies. Mass spectrometry (MS)-based immunopeptidomics enables the detection of these peptides, yet confident identifications and thus implementation in immunotherapy design are hampered by the high diversity and low abundance of naturally presented HLA peptides. Here, we introduce MHCquant2, a Nextflow-based open-source pipeline that leverages OpenMS tools and peptide property predictors (DeepLC, MS2PIP) for highly sensitive and scalable HLA peptide identification and quantification across various MS platforms. MHCquant2 increased peptide identifications up to 27% with a significant expansion of low-abundant peptides, outperforming state-of-the-art pipelines. Using MHCquant2 we build a comprehensive benign tissue repository comprising re-analyzed data from available benign immunopeptidomes and a novel benignMHCquant2 dataset, adding more than 160,000 novel naturally presented HLA peptides. First applications of this benign repository and the MHCquant2 pipeline enabled (i) the refinement of tumor-associated antigens, (ii) the detection of novel, high-frequent tumor-exclusive peptide antigens for multiple tumor entities, and (iii) the identification and quantification of mutation-derived low-abundant neoepitopes. MHCquant2 refines tumor antigen discovery in immunopeptidomics, paving the way for the implementation of off-the-shelf and personalized immunotherapy design. © 2024, CC BY.

We analyze Elman-type Recurrent Reural Networks (RNNs) and their training in the mean-field regime. Specifically, we show convergence of gradient descent training dynamics of the RNN to the corresponding mean-field formulation in the large width limit. We also show that the fixed points of the limiting infinite-width dynamics are globally optimal, under some assumptions on the initialization of the weights. Channa striata or the striped snakehead fish is one of snakehead fish species which inhabits all types of freshwater bodies distributed across Asian countries. Because this fish is known to have higher albumin fraction (64.61%) of protein and other economic values, domestication, and cultivation of this fish has been done in many Asian countries such as Indonesia, China, Malaysia, Thailand, Bangladesh, and India. Environmental factors such as temperature, water pH, dissolved oxygen, total dissolved solids, and turbidity are important parameters must be considered inbreeding and growing this type of fish. The aim of this paper is to propose an IoT solution to automatically monitor these environmental factors. It is designed with affordable and open-source electrical components to provide a cost-efficient solution for farmers. Five sensors are used to measure each parameter. A web application prototype is also presented as a companion application for the users to get useful information from the IoT device. It is developed using a Pythonframework. By accessing this web application, the users can immediately detect any abnormal conditions of the pond. © 2020 Published under licence by IOP Publishing Ltd.

Now in the era of big data, many are applying information methods accurately especially by social media. The aims of this study to classify the weather based on Twitter automatically using text mining by using Support Vector Machine (SVM), MultinomialNaive Bayes (MNB), and Logistic Regression (LR) method. The experimental results show that SVM substantially outperforms various other machine learning algorithms for the task of text classification with an accuracy value of 93%. This result proves that SVM is very suitable for text categorization. We use clustering technique to read the pattern in customers’ opinion about the restaurant based on some measurement variables.

A large amount of high-dimensional and heterogeneous data appear in practical applications, which are often published to third parties for data analysis, recommendations, targeted advertising, and reliable predictions. However, publishing these data may disclose personal sensitive information, resulting in an increasing concern on privacy violations. Privacy-preserving data publishing has received considerable attention in recent years. Unfortunately, the differentially private publication of high dimensional data remains a challenging problem. In this paper, we propose a differentially private high-dimensional data publication mechanism (DP2-Pub) that runs in two phases: a Markov-blanket-based attribute clustering phase and an invariant post randomization (PRAM) phase. Specifically, splitting attributes into several low-dimensional clusters with high intra-cluster cohesion and low inter-cluster coupling helps obtain a reasonable allocation of privacy budget, while a double-perturbation mechanism satisfying local differential privacy facilitates an invariant PRAM to ensure no loss of statistical information and thus significantly preserves data utility. We also extend our DP2-Pub mechanism to the scenario with a semi-honest server which satisfies local differential privacy. We conduct extensive experiments on four real-world datasets and the experimental results demonstrate that our mechanism can significantly improve the data utility of the published data while satisfying differential privacy. The concept of smart building includes the optimization of energy usage in a building. One of the possible solutions for this is to adaptively adjust appliances utilization according to activity level in the building. Thus, an intelligent activity estimation system needs to be developed. However, massive annotated dataset is necessary to train the system. Therefore, we propose a system that enables rapid data annotation to collect the massive dataset. Background: The widespread use of electronic health records in the clinical and biomedical fields makes the removal of protected health information (PHI) essential to maintain privacy. However, a significant portion of information is recorded in unstructured textual forms, posing a challenge for deidentification. In multilingual countries, medical records could be written in a mixture of more than one language, referred to as code mixing. Most current clinical natural language processing techniques are designed for monolingual text, and there is a need to address the deidentification of code-mixed text. Objective: The aim of this study was to investigate the effectiveness and underlying mechanism of fine-tuned pretrained language models (PLMs) in identifying PHI in the code-mixed context. Additionally, we aimed to evaluate the potential of prompting large language models (LLMs) for recognizing PHI in a zero-shot manner. Methods: We compiled the first clinical code-mixed deidentification data set consisting of text written in Chinese and English. We explored the effectiveness of fine-tuned PLMs for recognizing PHI in code-mixed content, with a focus on whether PLMs exploit naming regularity and mention coverage to achieve superior performance, by probing the developed models’ outputs to examine their decision-making process. Furthermore, we investigated the potential of prompt-based in-context learning of LLMs for recognizing PHI in code-mixed text. Results: The developed methods were evaluated on a code-mixed deidentification corpus of 1700 discharge summaries. We observed that different PHI types had preferences in their occurrences within the different types of language-mixed sentences, and PLMs could effectively recognize PHI by exploiting the learned name regularity. In recent years, research in human counting from CCTV (Closed Circuit Television) images have found an increasing demand to be deployed in real-world applications. The applications have been implemented in various settings, both indoor and outdoor. In the case of indoor setting, we found a type of room setting that conveys a problem to human counting model if we need to count only humans inside a room. With this respect, we present RHC (Room Human Counting) dataset, which images are captured in the aforementioned setting. The dataset can be used to develop a robust model that can differentiate between humans inside and outside a room. The dataset is publicly available at https://***/datasets/vt5c8h6kmh/1.
