Background: Several studies show that large language models (LLMs) struggle with phenotype-driven gene prioritization for rare diseases. These studies typically use Human Phenotype Ontology (HPO) terms to prompt foundation models like GPT and LLaMA to predict candidate genes. However, in real-world settings, foundation models are not optimized for domain-specific tasks like clinical diagnosis, yet inputs are unstructured clinical notes rather than standardized terms. How LLMs can be instructed to predict candidate genes or disease diagnosis from unstructured clinical notes remains a major challenge. Methods: We introduce RAG-driven CoT and CoT-driven RAG, two methods that combine Chain-of-Thought (CoT) and Retrieval Augmented Generation (RAG) to analyze clinical notes. A five-question CoT protocol mimics expert reasoning, while RAG retrieves data from sources like HPO and OMIM (Online Mendelian Inheritance in Man). We evaluated these approaches on rare disease datasets, including 5,980 Phenopacket-derived notes, 255 literature-based narratives, and 220 in-house clinical notes from Children’s Hospital of Philadelphia. Results: We found that recent foundations models, including Llama 3.3-70B-Instruct and DeepSeek-R1-Distill-Llama-70B, outperformed earlier versions such as Llama 2 and GPT-3.5. We also showed that RAG-driven CoT and CoT-driven RAG both outperform foundation models in candidate gene prioritization from clinical notes;in particular, both methods with DeepSeek backbone resulted in a top-10 gene accuracy of over 40% on Phenopacket-derived clinical notes. RAG-driven CoT works better for high-quality notes, where early retrieval can anchor the subsequent reasoning steps in domain-specific evidence, while CoT-driven RAG has advantage when processing lengthy and noisy notes. Conclusions: Integrating CoT and RAG enhances LLMs’ understanding of clinical notes in the context of rare disease diagnosis, and can facilitate various downstream medical tasks. © 2025, CC

Nowadays mixing one language with another language either in spoken or written communication has become a common practice for bilingual speakers in daily conversation as well as in social media. Lexicon based approach is one of the approaches in extracting the sentiment analysis. This study is aimed to compare two lexicon models which are SentiNetWord and VADER in extracting the polarity of the code-mixed sentences in Indonesian language and Javanese language. 3,963 tweets were gathered from two accounts that provide code-mixed tweets. Pre-processing such as removing duplicates, translating to English, filter special characters, transform lower case and filter stop words were conducted on the tweets. Positive and negative word score from lexicon model was then calculated using simple mathematic formula in order to classify the polarity. By comparing with the manual labelling, the result showed that SentiNetWord perform better than VADER in negative sentiments. However, both of the lexicon model did not perform well in neutral and positive sentiments. On overall performance, VADER showed better performance than SentiNetWord. This study showed that the reason for the misclassified was that most of Indonesian language and Javanese language consist of words that were considered as positive in both Lexicon model. © Published under licence by IOP Publishing Ltd.

Context-dependent gene regulatory network reveals regulation dynamics and cell trajectories using unspliced transcripts

Gene regulatory networks govern complex gene expression programs in various biological phenomena, including embryonic development, cell fate decisions and oncogenesis. Single-cell techniques are increasingly being used to study gene expression, providing higher resolution than traditional approaches. However, inferring a comprehensive gene regulatory network across different cell types remains a challenge. Here, we propose to construct context-dependent gene regulatory networks (CDGRNs) from single-cell RNA sequencing data utilizing both spliced and unspliced transcript expression levels. A gene regulatory network is decomposed into subnetworks corresponding to different transcriptomic contexts. Each subnetwork comprises the consensus active regulation pairs of transcription factors and their target genes shared by a group of cells, inferred by a Gaussian mixture model. We find that the union of gene regulation pairs in all contexts is sufficient to reconstruct differentiation trajectories. Functions specific to the cell cycle, cell differentiation or tissue-specific functions are enriched throughout the developmental process in each context. Surprisingly, we also observe that the network entropy of CDGRNs decreases along differentiation trajectories, indicating directionality in differentiation. Overall, CDGRN allows us to establish the connection between gene regulation at the molecular level and cell differentiation at the macroscopic level. © The Author(s) 2023.

Methane is produced in a microbial electrosynthesis system(MES) without organic substrates. However, a relatively high applied voltage is required for the bioelectrical *** this study, we demonstrated that electrotrophic methane production at the biocathode was achieved even at a very low voltage of 0.1 V in an MES, in which abiotic HS-oxidized to SO_(4)^(2-) at the anodic carbon-cloth surface coated with platinum powder. In addition, microbial community analysis revealed the most probable pathway for methane production from electrons. First, electrotrophic H_(2) was produced by syntrophic bacteria, such as Syntrophorhabdus, Syntrophobacter, Syntrophus, Leptolinea, and Aminicenantales, with the direct acceptance of electrons at the biocathode. Subsequently, most of the produced H_(2) was converted to acetate by homoacetogens, such as Clostridium and Spirochaeta 2. In conclusion,the majority of the methane was indirectly produced by a large population of acetoclastic methanogens, namely Methanosaeta, via acetate. Further, hydrogenotrophic methanogens,including Methanobacterium and Methanolinea, produced methane via H_(2).

Utilizing the Theory of Planned Behavior, a meaningful connection between an organization and its consumers can be established, transcending mere appearances and delving into emotions, relationships, and brand experiences. In line with these principles, this study aims to present an empirical model grounded in factual evidence derived from the perspectives of entrepreneurs and consumers of environmentally sustainable brands in the Brazilian Amazon. The proposed model adopts a mixed-modeling approach, utilizing data analysis techniques such as fuzzy-set qualitative comparative analysis (fsQCA). Two independent data sets were collected: one from 8 companies operating in the Amazon rainforest and another from 535 potential consumers. By analyzing these datasets, consumer motivations for the consumption of sustainable brands, entrepreneurial practices, and the role of traditional communities and the forest environment in shaping brand perceptions were identified. The results reveal that, from the consumer’s perspective, the key factors influencing a positive inclination to purchase sustainable brands include the brand’s engagement with traditional com munities, perceived product quality, brand innovation, and a transparently communicated positioning strategy. These constructs form the core components of the main solution. This article provides valuable information for entrepreneurs operating sustainable brands in tropical forests as well as for policymakers in community-based entrepreneurship. It is also of interest to researchers and individuals involved in brand management as a strategy for empowering small businesses engaged in sustainable practices and community collaboration. The study’s findings and recommendations have the potential to foster more sustainable and socially responsible business practices, thereby enhancing local economies and contributing to environmental preservation.

Spin-Derived Electric Polarization and Chirality Density Inherent in Localized Electron Orbitals

In solid state physics, any phase transition is commonly observed as a change in the microscopic distribution of charge, spin, or current. However, there is an exotic order parameter inherent in the localized electron orbitals that cannot be primarily captured by these three fundamental quantities. This order parameter is described as the electric toroidal multipoles connecting different total angular momenta under the spin-orbit coupling. The corresponding microscopic physical quantity is the spin current tensor on an atomic scale, which induces spin-derived electric polarization aligned circularly and the chirality density of the Dirac equation. Here, elucidating the nature of this exotic order parameter, we obtain the following general consequences that are not restricted to localized electron systems; chirality density is indispensable to unambiguously describe electronic states and it is a species of electric toroidal multipoles, just as the charge density is a species of electric multipoles. Furthermore, we derive the equation of continuity for chirality and discuss its relation to chiral anomaly and optical chirality. These findings link microscopic spin currents and chirality in the Dirac theory to the concept of multipoles and provide a new perspective for quantum states of matter.

Chitosan has been utilized as a popular biopolymer to fabricate hydrogels for biomedical applications. However, chitosan hydrogels are generally too brittle to mimic the deformability of the extracellular matrix in many tissues and organs. In particular, the role of the varied crosslinkers in determining the elasticity of chitosan hydrogels is lack of discussion. Here, three aldehyde-functionalized crosslinkers (i.e., aldehyde-modified poly(xylitol sebacate)-co-poly(ethylene glycol) (APP), glutaraldehyde (GA), and polydextran aldehyde (PDA)) are used to react with quaternized chitosan (QCS) through imine bonds to form hydrogels. The microstructures, mechanical performances, and cytocompatibility of the three hydrogels are systematically investigated. The APP/QCS hydrogels presented the best compressive and stretch properties among the three hydrogels. The mechanical property and antibacterial activity of APP/QCS hydrogels can be further modulated using varied QCS amounts, where more QCS contributed higher stiffness and stretchability as well as better bacterial inhibition to the APP/QCS hydrogels. Taken together, it is demonstrated that the inherent elastomeric characteristic of APP crosslinker provides the desirable elasticity and stretchability to QCS hydrogels compared to the other aldehyde-functionalized crosslinkers of GA and PDA. This strategy of using multivalent elastomeric crosslinkers to fabricate deformable chitosan hydrogels can expand the use of chitosan hydrogels in tissue engineering applications.

Permanganate is a common preoxidant applied in water treatment to remove organic pollutants and to reduce the formation of disinfection by-products. However, the effect of permanganate preoxidation on the transformation of dissolved effluent organic matter (dEfOM) and on the formation of unknown chlorinated disinfection by-products (Cl-DBPs) during chlorination remains unknown at molecular level. In this work, the molecular changes of dEfOM during permanganate preoxidation and subsequent chlorination were characterized using Fourier transform ion cyclotron resonance mass spectrometry (FT-ICR MS). Permanganate preoxidation was found to decrease the DBE (double bond equivalent) and AImod (modified aromaticity index) of the dEfOM. The identity and fate of over 400 unknown Cl-DBPs during KMnO4-chlorine treatment were investigated. Most Cl-DBPs and the precursors were found to be highly unsaturated aliphatic and phenolic compounds. The Cl-DBPs precursors with lower H/C and lower O/C were preferentially removed by permanganate preoxidation. Additionally, permanganate preoxidation decreased the number of unknown Cl-DBPs by 30% and intensity of unknown Cl-DBPs by 25%. One-chlorine-containing DBPs were the major Cl-DBPs and had more CH2 groups and higher DBEw than Cl-DBPs containing two and three chlorine atoms. 60% of the Cl-DBPs formation was attributed to substitution reactions (i.e., +Cl–H, +2Cl–2H, +3Cl–3H, +ClO–H, +Cl2O3–2H). This work provides detailed molecular level information on the efficacy of permanganate preoxidation on the control of overall Cl-DBPs formation during chlorination. © 2023 Elsevier Ltd

This article presents a performance investigation of a fault detection approach for bearings using different chaotic features with fractional order, where the five different chaotic features and three combinations are clearly described, and the detection achievement is organized. In the architecture of the method, a fractional order chaotic system is first applied to produce a chaotic map of the original vibration signal in the chaotic domain, where small changes in the signal with different bearing statuses might be present;then, a 3D feature map can be obtained. Second, five different features, combination methods, and corresponding extraction functions are introduced. In the third action, the correlation functions of extension theory used to construct the classical domain and joint fields are applied to further define the ranges belonging to different bearing statuses. Finally, testing data are fed into the detection system to verify the performance. The experimental results show that the proposed different chaotic features perform well in the detection of bearings with 7 and 21 mil diameters, and an average accuracy rate of 94.4% was achieved in all cases. © 2023 by the authors.

The fate of antibiotics during phosphate recovery processes - A critical review

The principles of circular economy encourage the recovery of phosphorus from nutrient-rich waste streams such as animal manure, domestic wastewater, and urine to supplement existing sources of raw phosphorus. However, these waste streams also contain a wide variety of contaminants of emerging concern including antibiotics, and the recovery of phosphorus from these waste streams results in the co-occurrence of antibiotics with the recovered phosphorus products. This paper provides a comprehensive overview of the fate of environmentally relevant antibiotics in three major existing and upcoming phosphorus recovery processes: precipitation-, membrane-, and adsorption-based treatment. In general, the co-occurrence of antibiotics in recovered phosphorus increases with the presence of dissolved organic matter (DOM) and cations due to π-π interaction and cationic bridge formation, respectively. Additionally, antibiotics display pH-based speciation resulting in electrostatic interactions with recovered phosphorus at pH > 7.0. Furthermore, this critical review establishes a new metric, the relative antibiotic-to‑phosphorus (RAP), defined as the ratio of the concentration of antibiotics to phosphorus in recovered phosphorus to that of the phosphorus-rich waste. Precipitation-based methods, particularly struvite, demonstrated the lowest RAP, while the RAP in carbon-based adsorbents was 1.8 × 108 times higher than in membrane-based processes. In reviewing literature on the fate of antibiotics in phosphorus recovery processes, several research needs are also highlighted: the fate of non-tetracycline antibiotics, simultaneous investigation of phosphorus and antibiotic fate in membrane- and adsorption-based methods, treatment methods to mitigate the co-occurrence of antibiotics in recovered phosphorus product, and the release of antibiotics from recovered phosphate products. © 2024
