Parallel distributed architectures are essential for solving large-scale scientific and engineering problems. Its increasing use has generated the need for performance prediction for both deterministic applications and non-deterministic applications. The parallel performance prediction of data-dependent applications is an extremely challenging problem because for a specific issue the input data sets may cause variability in execution times. Some examples of this kind of applications are the sorting algorithms, the searching algorithms, the traveling salesman problem (TSP), and practical problems that can be formulated as TSP problems. The development of a new practical prediction methodology to estimate the execution time of data-dependent parallel applications is the primary target of this study. The entire methodology consists of several stages: the hypotheses formulation, the composition of experiments, the execution of the studied application, the knowledge discovery in databases (KDD) process, the understanding of the model, the quality evaluation, and finally the comparison module. Three different parallel TSP algorithms are used to show the usefulness of the proposed methodology. The experimental results are quite promising;the capacity of prediction is greater than 75%. © 2007 IADIS

In high performance clusters current parallel application communication needs such as traffic pattern, communication volume, etc., change along time and are difficult to know in advance. Such needs often exceed or do not match available resources causing resource use imbalance, network congestion, throughput reduction and message latency increase, thus degrading the overall system performance. Studies on parallel applications show repetitive behavior that can be characterized by a set of representative phases. This work presents a Predictive and Distributed Routing Balancing (PRDRB) technique, a new method developed to gradually control network congestion, based on paths expansion, traffic distribution, applications pattern repetitiveness and speculative adaptive routing, in order to maintain low latency values. PRDRB monitors messages latencies on routers and logs solutions to congestion, to quickly respond in future similar situations. Traffic congestion experiments were conducted in order to evaluate the performance of the method, and improvements were observed. © 2011 IEEE.

This paper deals with the cellular biological network analysis of the tumor-growth model, consisting of multiple spaces and time scales. In this paper, we present a model in graph simulation using ABM for tumor growth. In particular, we propose a graph agent-based modeling and simulation system in the format of tumor growth scenario for evolving analysis. To manage cellular biological network analysis, we developed a workflow that allows us to estimate the tumor model and the complexity of the evolving behavior in a principled manner. By developing the model using Python, which has enabled us to run the model multiple times (more than what is possible by conventional means) to generate a large amount of data, we have succeeded in getting deep in to the micro-environment of the tumor, employing network *** agent-based modeling with graph-based modeling to simulate the structure, dynamics, and functions of complex networks is exclusively important for biological systems with a large number of open parameters, e.g., epidemic models of disease spreading or cancer. Extracting data from evolutionary directed graphs and a set of centrality algorithms helps us to tackle the problems of pathway analysis and to develop the ability to predict, control, and design the function of metabolisms. Reproducing and performing complex parametric simulations a known phenomenon at a sufficient level of detail for computational biology could be an impressive achievement for fast analysis purposes in clinics, both on the predictive diagnostic and therapeutic side. © 2019 IEEE.

We present a design of a transparent fault tolerance middleware for message passing applications. The approach consists in transforming the interconnections used by the application in reliable ones and support log-based rollback recovery protocol. When one of the nodes of the cluster fails, the processes are recovered in a new one and the connections are reestablished. All this work is made automatically and in a transparent way for the application. This service can be optionally activated at runtime at user level. The models used for protection and recovering application and detection of failures are based on RADIC architecture. We have tested this middleware by executing a master-worker (M/W) and SPMD applications which follow different communication patterns. © 2012 IEEE.

We present a transparent middleware for fault tolerance based on RADIC, Redundant Array of Distributed Independent Controllers, a transparent and scalable fault tolerant architecture for parallel applications. It is designed at socket level and makes a secure tunnel connection able to keep the tcp sessions established by the application in spite of node failures. It is located at user level and is independent of the message-passing communication library being used. The protection gets through uncoordinated checkpoints and log message and the recovery are done in a automatic way so in case of node failures there is no need of intervention of the administrator. We have tested our fault tolerance system by executing a master-worker (M/W) and SPMD applications that follow different communication patterns. © 2012 IEEE.

The interconnection network communicates and links together the processing units of modern high-performance computing systems. In this context, network faults have an extremely high impact since most routing algorithms were not designed to tolerate faults. Because of this, just a single fault may stall messages in the network, preventing the finalization of applications, or may lead to deadlocked configurations. In this paper we introduce a scalable deadlock avoidance technique specifically designed to deal with large interconnection networks suffering from a large number of dynamic faults. Our method is based on adding one-slot deadlock avoidance buffers and does not require the use of any virtual channels. Additionally, fully-adaptive routing algorithms may be designed on the basis of our proposal. © 2010 IEEE.

Forest fire propagation prediction is a crucial issue when fighting these hazards as efficiently as possible. Several propagation models have been developed and integrated in computer simulators. Such models require a set of input parameters that, in some cases, are difficult to know or even estimate precisely beforehand. Therefore, a calibration technique based on genetic algorithm (GA) was introduced to reduce the uncertainty in input parameters values and improve the accuracy of the predictions. Such a technique requires the execution of a set of simulations and several iterations of the process to calibrate the values of the input parameters. To reduce the execution time of this calibration stage, an Message Passing Interface master/worker scheme was developed to distribute the simulations of one iteration among the worker processes. However, the execution time of each simulation varies drastically depending on the particular input parameters used, provoking a significant load imbalance. To overcome this imbalance and reduce execution time to operational requirements, core allocation policies have been developed. These policies are based on execution time estimation and classification of simulations according to the estimated execution time. Then, multicore capabilities of the current systems are applied to devote more resources (cores) to the longest simulations reducing the load imbalance. These simulations that are estimated as taking too long, even when many resources are devoted to them, require especial consideration. So, a generation time limit has been introduced, and three different strategies have been designed considering individuals that exceed the generation execution time limit. In the first one, the longest individuals are replaced before starting the execution with shorter individuals (Time Aware Core allocation with replacement). Every year, forest fires burn thousands of hectares of forest around the world and cause significant damage to the economy and people from the affected zone. For that reason, computational fire spread models arise as useful tools to minimize the impact of wildfires. It is well known that part of the forest fire forecast error comes from the uncertainty in the input data required by the models. Different strategies have been developed to reduce the impact of this input-data uncertainty during the last few years. One of these strategies consists of introducing a data-driven calibration stage where the input parameters are adjusted according to the actual evolution of the fire using an evolutionary scheme. In particular, the approach described in this work consists of a Genetic Algorithm (GA). This calibration strategy is computationally intensive and time-consuming. In the case of natural hazards, it is necessary to maintain a balance between accuracy and time needed to calibrate the input parameters. Most scientific codes have over-engineered the numerical precision required to obtain reliable results. In this paper, we propose to use a mixed-precision methodology to accelerate the calibration of the input parameters involved in forest fire spread prediction without sacrificing the accuracy of the forecast. The proposed scheme has been tested on a real fire. The results have led us to conclude that using the mixed-precision approach does not compromise the quality of the result provided by the forest fire spread simulator and can also speed up the whole evolutionary prediction system. © 2023, The Author(s), under exclusive license to Springer Nature Switzerland AG.

The main goal of parallel/distributed applications is to solve the considered problem as fast as possible using the available resources. In this context, the application performance becomes a crucial issue. Developers of these applications must optimize them if they are to fulfill the promise of high-performance computation. To improve performance, developers search for bottlenecks by analyzing application behavior, try to identify performance problems, determine their causes and overcome them by changing the source code of the application. Current approaches require developers to do these tasks manually and imply a high degree of expertise. Therefore, another approach is needed to help developers during the optimization process. This paper presents the dynamic tuning approach that addresses these issues. In this approach, many tasks are automated and the user intervention and required experience may be significantly reduced. An application is monitored, its performance bottlenecks are detected and it is modified automatically during execution, without recompiling or re-running it. The introduced modifications adapt the application behavior to changing conditions. We present an environment called MATE (Monitoring, Analysis and Tuning Environment) that has been developed to provide dynamic tuning of parallel/distributed applications.
