Robots with lights is a model of autonomous mobile computational entties operating in the plane in Look-Compute-Move cycles: each agent has an externally visible light which can assume colors from a fixed set;the lights are persistent (i.e., the color is not erased at the end of a cycle), but otherwise the agents are oblivious. The investigation of computability in this model is under way, and several results have been recently established. In these investigations, however, an agent is assumed to be capable to see through another *** this paper we start the study of computing when visibility is obstructable, and investigate the most basic problem for this setting, Complete Visibility: The agents must reach within finite time a configuration where they can all see each other and *** do not make any assumption on a-priori knowledge of the number of agents, on rigidity of movements nor on chirality. The local coordinate system of an agent may change at each activation. Also, by definition of lights, an agent can communicate and remember only a constant number of bits in each cycle. In spite of these weak conditions, we prove that COMPLETE VISIBILITY is always solvable, even in the asynchronous setting, without collisions and using a small constant number of colors. The proof is constructive. We also show how to extend our protocol for COMPLETE VISIBILITY so that, with the same number of colors, the agents solve the (non-uniform) CIRCLE FORMATION problem with obstructed visibility. © Springer International Publishing Switzerland 2014.

Next generation sequencing reads comparison with an alignment-free distance

Background: Next Generation Sequencing (NGS) machines extract from a biological sample a large number of short DNA fragments (reads). These reads are then used for several applications, e.g., sequence reconstruction, DNA assembly, gene expression profiling, mutation analysis. Methods: We propose a method to evaluate the similarity between reads. This method does not rely on the alignment of the reads and it is based on the distance between the frequencies of their substrings of fixed dimensions (k-mers). We compare this alignment-free distance with the similarity measures derived from two alignment methods: Needleman-Wunsch and Blast. The comparison is based on a simple assumption: the most correct distance is obtained by knowing in advance the reference sequence. Therefore, we first align the reads on the original DNA sequence, compute the overlap between the aligned reads, and use this overlap as an ideal distance. We then verify how the alignment-free and the alignment-based distances reproduce this ideal distance. The ability of correctly reproducing the ideal distance is evaluated over samples of read pairs from Saccharomyces cerevisiae, Escherichia coli, and Homosapiens. The comparison is based on the correctness of threshold predictors cross-validated over different samples. Results: We exhibit experimental evidence that the proposed alignment-free distance is a potentially useful read-to-read distance measure and performs better than the more time consuming distances based on alignment. Conclusions: Alignment-free distances may be used effectively for reads comparison, and may provide a significant speed-up in several processes based on NGS sequencing (e.g., DNA assembly, reads classification). © 2014 Weitschek et al.

To investigate the genetic basis of type 2 diabetes (T2D) to high resolution, the GoT2D and T2D-GENES consortia catalogued variation from whole-genome sequencing of 2,657 European individuals and exome sequencing of 12,940 individuals of multiple ancestries. Over 27M SNPs, indels, and structural variants were identified, including 99% of low-frequency (minor allele frequency [MAF] 0.1-5%) non-coding variants in the whole-genome sequenced individuals and 99.7% of low-frequency coding variants in the whole-exome sequenced individuals. Each variant was tested for association with T2D in the sequenced individuals, and, to increase power, most were tested in larger numbers of individuals (>80% of low-frequency coding variants in ~82 K Europeans via the exome chip, and ~90% of low-frequency non-coding variants in ~44 K Europeans via genotype imputation). The variants, genotypes, and association statistics from these analyses provide the largest reference to date of human genetic information relevant to T2D, for use in activities such as T2D-focused genotype imputation, functional characterization of variants or genes, and other novel analyses to detect associations between sequence variation and T2D.

This paper deals with the design of an on-board control strategy for Electric Vehicle recharging under the hypothesis of missing knowledge of the future energy price and the presence of vehicle to grid capability. For this purpose the charging session is modeled as a finite horizon Markov Decision Process and the optimal charging policy is computed according to Reinforcement Learning techniques, the learning phase makes use of the revenues received when taking actions in states represented by the current level of charge, the leftover charging time and the last realization of energy price. Simulation results show the effectiveness of the proposed approach with respect to the fulfillment of driver preferences in charging and the diversification of the control action during charging for the exploitation of the vehicle to grid concept.
