Tuberculosis (TB) is one of the top ten reasons for death from an infectious agent. Although TB is curable and preventable, delay in diagnosis and treatment can lead the patient to death. Advancements in computer-Aided diagnosis (CAD), particularly in medical images classification, significantly contribute to early TB detection. The current state-of-Art CAD for medical images classification applications using a method base on deep learning techniques. The problem faced in this deep learning technique is that, in general, it only uses a single modal for the model. In contrast, in medical practice, the data used for TB analysis not only focuses on images but also includes clinical data such as demographics, patient assessments, and lab test results. This systematic literature review describes different deep learning methods using single modal or multimodal techniques that combined images with other clinical data. We conducted a systematic search on Springer, PubMed, ResearchGate, and google scholar for original research leveraging deep learning for Pulmonary TB detection. © 2021 IEEE.

Proteins naturally occur in crowded cellular environments and interact with other proteins, nucleic acids, and organelles. Since most previous experimental protein structure determination techniques require that proteins occur in idealized, non-physiological environments, the effects of realistic cellular environments on protein structure are largely unexplored. Recently, Förster resonance energy transfer (FRET) has been shown to be an effective experimental method for investigating protein structure in vivo. Inter-residue distances measured in vivo can be incorporated as restraints in molecular dynamics (MD) simulations to model protein structural dynamics in vivo. Since most FRET studies only obtain inter-residue separations for a small number of amino acid pairs, it is important to determine the minimum number of restraints in the MD simulations that are required to achieve a given root-mean-square deviation (RMSD) from the experimental structural ensemble. Further, what is the optimal method for selecting these inter-residue restraints? Here, we implement several methods for selecting the most important FRET pairs and determine the number of pairs Nr that are needed to induce conformational changes in proteins between two experimentally determined structures. We find that enforcing only a small fraction of restraints, Nr/N 0.08, where N is the number of amino acids, can induce the conformational changes. These results establish the efficacy of FRET-assisted MD simulations for atomic scale structural modeling of proteins in vivo. © 2024, CC BY.

Coronaviruses not only pose significant global public health threats but also cause extensive damage to livestock-based industries. Previous studies have shown that 5-benzyloxygramine (P3) targets the Middle East respiratory syndrome coronavirus (MERS-CoV) nucleocapsid (N) protein N-terminal domain (N-NTD), inducing non-native protein-protein interactions (PPIs) that impair N protein function. Moreover, P3 exhibits broad-spectrum antiviral activity against CoVs. The sequence similarity of N proteins is relatively low among CoVs, further exhibiting notable variations in the hydrophobic residue responsible for non-native PPIs in the N-NTD. Therefore, to ascertain the mechanism by which P3 demonstrates broad-spectrum anti-CoV activity, we determined the crystal structure of the SARS-CoV-2 N-NTD:P3 complex. We found that P3 was positioned in the dimeric N-NTD via hydrophobic contacts. Compared with the interfaces in MERS-CoV N-NTD, P3 had a reversed orientation in SARS-CoV-2 N-NTD. The Phe residue in the MERS-CoV N-NTD:P3 complex stabilized both P3 moieties. However, in the SARS-CoV-2 N-NTD:P3 complex, the Ile residue formed only one interaction with the P3 benzene ring. Moreover, the pocket in the SARS-CoV-2 N-NTD:P3 complex was more hydrophobic, favoring the insertion of the P3 benzene ring into the complex. Nevertheless, hydrophobic interactions remained the primary stabilizing force in both complexes. These findings suggested that despite the differences in the sequence, P3 can accommodate a hydrophobic pocket in N-NTD to mediate a non-native PPI, enabling its effectiveness against various CoVs. © 2024 Biophysical Society

Mutations in tumor suppressor genes, such as Tumor Protein 53 (TP53), are heavily implicated in aggressive cancers giving rise to gain- and loss-of-function phenotypes. While individual domains of the p53 protein have been studied extensively, structural information for full-length p53 remains incomplete. Functionalized microprocessor chips (microchips) with properties amenable to electron microscopy permitted us to visualize complete p53 assemblies for the first time. The new structures revealed p53 in an inactive dimeric state independent of DNA binding. Residues located at the protein-protein interface corresponded with modification sites in cancer-related hot spots. Changes in these regions may amplify the toxic effects of clinical mutations. Taken together, these results contribute advances in technology and imaging approaches to decode native protein models in different states of activation. © 2022 Wiley-VCH GmbH.

Diabetic retinopathy (DR) is a type of diabetes mellitus that attacks the retina of the eye. DR will cause patients to experience blindness slowly. Generally, DR can be detected by using a special instrument called an ophthalmoscope to view the inside of the eyeball. However, in conditions where there is a very small difference between the normal image and the DR image, computer-based assistance is needed for maximizing image reading value. In this research, a method of image quality improvement will be carried out which will then be integrated with a classification algorithm based on deep learning. The results of image improvement using Contrast Limited Adaptive Histogram Equalization (CLAHE) shows that the average accuracy of the method on several models is very competitive, 91% for the VGG16 model, 95% for InceptionV3, and 97% for EfficientNet compared to the results original image which only has an accuracy of 87% for VGG16 model, 90% for InceptionV3 model, and 95% for EfficientNet. However, in ResNet34 better accuracy is obtained in the original image with an accuracy of 95% while in the CLAHE image the accuracy value is only 84%. The results of this comprehensive evaluation and recommendation of famous backbone networks can be useful in the computer-Aided diagnosis of diabetic retinopathy. © 2022 Elsevier B.V.. Many economically essential crops in Indonesia (such as coffee, tea, chocolate, or copra) require storage or drying under certain environmental conditions, especially temperature and humidity. The solar dryer dome, typically used for agricultural purposes in Indonesia, produces a sufficient amount of heat to increase the evaporation rate inside the dome and reduce the moisture content of the commodity. A hybrid solar dryer accompanied by a photovoltaic panel, fan, and ventilation system is generally suitable. The system can provide an optimum environment with minimum control. However, as the outdoor temperature and humidity change dramatically, such as at night time, more control is required. Based on Industry 4.0 technologies, we have developed a new kind of hybrid solar dryer that provides an optimum environment 24/7. The system, called Smart Dome 4.0, is an intelligent, low-cost, self-sufficient drying and storage system to support Indonesia Agriculture 4.0. The system has a local power generation unit to self-sustain the required energy and operate without connecting to the electricity grid. The system utilizes a machine-learning algorithm to predict the environmental condition and optimally uses self-generated electric power. The developed Smart Dome 4.0 technology is critical to producing a sustainable solar dome under drastic environmental dynamics. © Published under licence by IOP Publishing Ltd.

The area of oil palm plantations in Indonesia increased by 7% from 14 million ha in 2017 to 15 million ha in 2021. The vast land requires the support of effective and efficient management techniques to maintain sustainable productivity. The high-performance computing technologies, Internet of Things (IoT), Big Data, Artificial Intelligence, spatial modeling, and drones are the answers to these needs. This study aims to design an application that can obtain plantation image data and analyze the calculation of the number of oil palm trees. The image of oil palm plantations is obtained from processing photo data from drones through a mosaic and composite process. This study also employed Scrum and UML as a system model development method. The image of the oil palm plantation area is used to build a tree counting model using the Viola-Jones algorithm. The oil palm tree count information generated by this system can then be used by management for fertilizing, harvesting, and monitoring the condition of oil palm trees. © 2022 IEEE.

Dataset management systems are essential for assisting research and development (R&D) organizations in applying data governance protocols, especially in managing the utilization of datasets. In R&D, datasets are vital sources for producing analysis, machine learning prediction, and supporting decision-making. As such, it is important to deploy dataset management systems with considerations regarding the aspects of Confidentiality, Integrity, and Availability (CIA) which is a design principle that emphasized information protection and collaboration facilitation among dataset users. The study proposed an analysis and a design for a dataset management system that takes CIA aspects into account. In the future, the proposed design will be utilized as a benchmark for building a dataset management system. In this study, the Waterfall method was adopted. A use case diagram, an ERD (Entity Relationship Diagram), and an activity diagram were constructed in the design stage. In the project implementation stage, the Laravel framework including Laravel Jetstream was considered to be used.

The need for an early screening and Computer-Aided Diagnosis (CAD) system based on Artificial Intelligence (AI) for the field of radiology is essential to realize considering the large impact of lung diseases globally. However, developing AI requires a lot of data, which is a challenge because data in the health sector tends to be limited in quantity and has disparities between diagnostic categories (data imbalance). To overcome this issue, DINO ViT models was trained with the publicly available COVID-19 Radiography Database in our previous study. The model was subsequently implemented into a web application, with this study focusing on the development of a prototype for the application. The study found this application can be useful for medical personnel and doctors in carrying out early screening and CAD. Meanwhile, it also highlighted the general unfamiliarity with AI applications among medical staff, emphasizing the need for increased education and training on AI's role in healthcare.

Microsatellite instability (MSI) is a pivotal genetic marker influencing the efficacy of immunotherapy in colorectal cancer. Traditional MSI examination often requires additional genetic or immunohistochemical tests, whereas histology images, widely available in colorectal cancer diagnosis, offer a valuable alternative for MSI prediction. Although Transformer-based models have demonstrated promising outcomes in predicting MSI from histology images, they are hampered by traditional local attention mechanisms that struggle to capture long-range interdependencies and establish a comprehensive global receptive field. In this study, we introduce DiNAT-MSI, a novel framework for histology-based MSI prediction that incorporates the Dilated Neighborhood Attention Transformer (DiNAT). This model enhances global context recognition and substantially expands receptive fields, all without additional computational burden. Our results demonstrate that DiNAT-MSI achieves a superior patientwise AUROC compared to ResNet18 and Swin Transformer, along with commendable explainability. Our work not only illustrates a more accessible diagnostic tool for leveraging histological data but also underscores the potential of Transformerbased models with sophisticated attention designs in advancing precision medicine for colorectal cancer patients.
