A wide variety of disciplines contribute to bioinformatics research, including computer science, biology, chemistry, mathematics, and physics. This study determines the number of research articles published on arXiv classified as bioinformatics topics and the most frequently used bioinformatics terms using topic modeling, Latent Dirichlet Allocation (LDA). An algorithm based on LDA is used to discover topics hidden within large collections of documents through the use of statistical analysis. Our research examined 226453 articles on arXiv between January 2023 and January 2024. As a result, there are more than 10521 articles categorized into bioinformatics topics. Most commonly, 6352 documents are in the "Mathematical Physics" category. The second most popular category is "Computer Science," with 2950 documents. Accordingly, the terms 'RNA,' 'sequence,' 'tree,' and 'homology' are the three most commonly used terms in bioinformatics. The study of RNA plays a vital role in molecular biology;thus, the study of RNA is prevalent in bioinformatics. Sequential data refer to the order in which nucleotides or amino acids can be found in a DNA molecule or a protein. © 2024 The Authors.

There is still a severe malaria problem worldwide, particularly in regions with limited access to diagnostic tools. It is crucial to develop a system for detecting malaria in blood cells. This paper presents a hybrid Convolutional Neural Network (CNN), and as a classifier, we use a Support Vector Machine (SVM) framework for the automated detection of malaria parasites in blood cell images. The proposed system leverages the strengths of CNNs in feature extraction and representation learning from images, combined with the discriminative power of SVMs for classification. Initially, CNN extracts intricate features from blood cell images, capturing essential patterns indicative of malaria infection. Subsequently, the extracted features are used to train an SVM classifier, enabling accurate discrimination between parasitized and uninfected blood cells. Experimental dataset evaluations were obtained from the Lister Hill National Center for Biomedical Communications website of the National Library of Medicine. The proposed model achieves a better f1-score, outperforming individual CNN or SVM models, around 0.015 compared to individual CNN models and 0.27 compared to individual SVM models. This hybrid CNN-SVM methodology offers a promising solution for accurately and efficiently detecting malaria parasites in blood cell images. © 2024 IEEE.

Enzymes are biocatalysts with vital roles in biological functions and many industrial applications. Diverse enzymes are classified using Enzyme Commission (EC) nomenclature, making differentiation challenging. On the other hand, another biological information, gene ontology (GO), can describe the biological aspects of enzymes, covering related biological processes (BP), molecular functions (MF), and their locations within cells (CC). This study proposes a novel EC class and subclass classification of enzymes within the ontology subclass based on their GO semantics using a Bidirectional Encoder Representation of Transformer (BERT). The BERT model is first fine-tuned using the preprocessed GO term name and definition, with the enzymes in each ontology class (BP, MF, or CC) are also divided based on how the GO assigned, either through manual annotation (NONIEA) or electronically inferred (IEA). BERT successfully obtained 0.93, 0.60, 0.99, 0.90, 0.40, and 0.35 F1 scores during fine-tuning for BP IEA, BP NONIEA, MF IEA, MF NONIEA, CC IEA, and CC NONIEA, respectively. On the test set, the fine-tuned BERT significantly outperformed GOntoSim, a framework to calculate semantic similarity based on classical information theory, in EC class classification across all metrics with less inference time in all ontology subclass. Expanded further to the EC subclass, BERT can classify the enzyme on the EC subclass level in BP IEA and MF IEA ontology subclass. However, longer epochs are needed in fine-tuning. This result shows that the names and definitions of GO terms are distinguishable features in classifying enzymes as an alternative to the information content approach. © 2024 IEEE.

Within observational Data Science workloads, Berkson's paradox can lead to false causal inferences. One of the prominent quasi-experimental methods to mitigate this selection bias is Propensity Score Matching (PSM). An approach called Neural PSM (NPSM) was developed to overcome the drawbacks of conventional regression-based PSM, including its limited flexibility to model high-dimensional data and non-linear relationships that could cause imperfect covariate balance. In this study, a three-layer depth of Deep Neural Networks was designed to estimate propensity scores and finally balance both control and treatment groups of the Groupon dataset. An unsupervised k-Nearest Neighbor algorithm then helped the model to efficiently detect and cluster similar matching points. From the five salient features presented, NPSM successfully achieved lower differences in Cohen's d effect size, i.e., 0.313 for coupon duration, 0.017 for promotion length, 0.425 for quantity sold, -0.199 for limited supply, and 0.395 for Facebook likes. While these results mostly outperformed Linear Regression (LR) and Random Forest (RF) models, further evaluation is needed to verify the true effectiveness of NPSM in mitigating Berkson's paradox in broader e-commerce contexts. © 2024 IEEE.

Searching reads from unknown origins in a reference database and finding evolutionarily similar genomes is central to many applications. Quantifying the similarity by estimating the distance between each read and matching references could further help downstream analyses such as taxonomic characterization or even placing the read on a reference phylogeny. Such distances can be computed using alignment. Since alignment becomes impractical for ultra-large reference databases, many use k-mer-based tools for downstream tasks, but these methods do not compute distances. We introduce krepp to compute the distance between a read and a genome using a maximum likelihood framework built around k-mers. We further introduce algorithms to place reads on a reference tree. Empirical evaluations show that krepp accurately estimates distances, scales well with large databases, and can place short reads coming from any part of the genome on a reference phylogeny. © The Author(s), under exclusive license to Springer Nature Switzerland AG 2025.

In organizational knowledge management, Large Language Model (LLM) caches act as a semantic repository gathered from previous LLM responses. Due to intensive calls from multiple users, LLM may suffer from high inference latency. While there are many prior available approaches to solve this problem, most of them are inherently complex. This paper introduced a Knowledge Graph-enhanced Semantic Cache mechanism as an alternative, lightweight technique to boost retrieval for similar prompts. The latest state-of-the-art open-source LLM, named Google's Gemma-2B-it, was used to generate sample prompts and responses as a draft, while a knowledge graph (KG) was built from Wikipedia sentences. To create embeddings of prompts and KG, all-MiniLM-L6-v2 from SentenceTransformer was used. This new cache system resulted in up to 28% improvement over a standard model. In particular, reinforcement with KG cache embeddings yielded more than 85% semantic cache accuracy. To map the next trajectory of this pilot study, an overview of the extended framework for LLM knowledge management was also presented in this paper. The framework includes the new KG- enhanced cache system equipped with scalable security and fallback mechanisms that can promote green technology through substantial improvements in latency, throughput, and overall LLM costs. © 2024 IEEE.

As one of the cancer types with the highest incidence rates, colorectal cancer (CRC) would benefit from treatments with fewer side effects and reduced treatment-resistant potential. One of the options is to harness the anti-CRC potential of natural products. Previous studies have shown that Calamus draco exudate, dragon's blood, has anticancer activity in liver cancer and acute myeloid leukemia, but its bioactivity has not been studied in CRC. Here we conduct a bioinformatics study based on network pharmacology to explore the anti-CRC potential and mechanism of C. draco-derived compounds. The bioinformatics pipeline is composed of compound and target collection, biological network evaluation, and enrichment analysis. We found that there are 43 bioactive compounds from C. draco targeting 91 CRC-related targets, of which most compounds target MEN1, PTGS2, and IDH1. Further analyses show that the targets of C. draco are involved in the cellular response to hypoxia. By inhibiting those targets, C. draco bioactive compounds can potentially hinder angiogenesis and increase treatment response efficacy. © 2024 The Authors.

Reduced alertness because of fatigue or drowsiness accounts for a major cause of road accidents globally. To minimize the likelihood of alertness reduction-related crashes, a video-based detection emerges as a non-intrusive method and can offer high accuracy for the countermeasure development. Many Artificial Intelligence (AI) techniques have been developed to aid in video analysis for fatigue detection. However, the issues in AI-based video analysis for fatigue countermeasure development are rarely discussed. This paper reviews current video-based countermeasure development in the literature and highlights some reliability issues of AI-based fatigue countermeasure development in terms of underlying dataset, labelling method, and alertness level classification. The result serves as insights and consideration to academics and industrialists in developing a high reliable AI-based video analysis for driver fatigue countermeasure. © The Author(s), under exclusive license to Springer Nature Switzerland AG 2023.

The box office (BO) income had significantly declined up to 80% in 2020, as the COVID-19 pandemic emerged. To minimize further financial risks, multiplex (multiple cinema complexes) owners need to analyze their potential income for each movie, each week. Therefore, we developed a proper data mining strategy that allows multiplex owners to analyze and discover insights on how successfully produced movies could be. The methodology comprises (1) data loading and exploration, (2) data cleaning, (3) data selection, integration, and transformation using Pentaho, (4) data mining in which the results were stored in the MySQL database, and (5) pattern evaluation and presentation using Qlik Sense as the Business Intelligence (BI) dashboard. Based on our data mining methodology, we revealed that drama, comedy, action, and thriller are favorite genres. We also found that DreamWorks Animation and Pixar Animation Studios are both the most popular production houses, even Apatow Productions and Escape Artists still have the biggest revenue on average. © 2022 The Authors. This systematic review provides a comprehensive overview of the methods used to integrate genomic and clinical data in cancer prediction. The review includes 19 studies across various cancers, including breast, colorectal, melanoma, lung, pancreatic, and thyroid. The studies employed different methods to combine genomic and clinical data, including weighted polygenic risk scores, genetic and non-genetic risk scores, and different machine learning algorithms. The results show significant improvements in model prediction performance accuracy across multiple studies. The review highlights the potential benefits of integrating genetic and phenotypic information to improve disease risk prediction models and inform personalized healthcare strategies. © 2024 IEEE.
