The genetic information coded in DNA leads to trait innovation via a gene regulatory network(GRN)in ***,we developed a conserved non-coding element interpretation method to integrate multi-omics data into gene regulatory network(CNEReg)to investigate the ruminant multi-chambered stomach *** generated paired expression and chromatin accessibility data during rumen and esophagus development in sheep,and revealed 1601 active ruminantspecific conserved non-coding elements(active-RSCNEs).To interpret the function of these activeRSCNEs,we defined toolkit transcription factors(TTFs)and modeled their regulation on rumenspecific genes via batteries of active-RSCNEs during *** developmental GRN revealed 18 TTFs and 313 active-RSCNEs regulating 7 rumen functional ***,6 TTFs(OTX1,SOX21,HOXC8,SOX2,TP63,and PPARG),as well as 16 active-RSCNEs,functionally distinguished the rumen from the *** study provides a systematic approach to understanding how gene regulation evolves and shapes complex traits by putting evo-devo concepts into practice with developmental multi-omics data.

Structural characterization of many-particle systems on approach to hyperuniform states

The study of hyperuniform states of matter is an emerging multidisciplinary field, impinging on topics in the physical sciences, mathematics, and biology. The focus of this work is the exploration of quantitative descriptors that herald when a many-particle system in d-dimensional Euclidean space Rd approaches a hyperuniform state as a function of the relevant control parameter. We establish quantitative criteria to ascertain the extent of hyperuniform and nonhyperuniform distance-scaling regimes as well as the crossover point between them in terms of the “volume” coefficient A and “surface-area” coefficient B associated with the local number variance σ2(R) for a spherical window of radius R. The larger the ratio B/A, the larger the hyperuniform scaling regime, which becomes of infinite extent in the limit B/A→∞. To complement the known direct-space representation of the coefficient B in terms of the total correlation function h(r), we derive its corresponding Fourier representation in terms of the structure factor S(k), which is especially useful when scattering information is available experimentally or theoretically. We also demonstrate that the free-volume theory of the pressure of equilibrium packings of identical hard spheres that approach a strictly jammed state either along the stable crystal or metastable disordered branch dictates that such end states be exactly hyperuniform. Using the ratio B/A, as well as other diagnostic measures of hyperuniformity, including the hyperuniformity index H and the direct-correlation function length scale ξc, we study three different exactly solvable models as a function of the relevant control parameter, either density or temperature, with end states that are perfectly hyperuniform. Specifically, we analyze equilibrium systems of hard rods and “sticky” hard-sphere systems in arbitrary space dimension d as a function of density. Bayesian multinomial logistic-normal (MLN) models are popular for the analysis of sequence count data (e.g., microbiome or gene expression data) due to their ability to model multivariate count data with complex covariance structure. However, existing implementations of MLN models are limited to small datasets due to the non-conjugacy of the multinomial and logistic-normal distributions. Motivated by the need to develop efficient inference for Bayesian MLN models, we develop two key ideas. First, we develop the class of Marginally Latent Matrix-T Process (Marginally LTP) models. We demonstrate that many popular MLN models, including those with latent linear, non-linear, and dynamic linear structure are special cases of this class. Second, we develop an efficient inference scheme for Marginally LTP models with specific accelerations for the MLN subclass. Through application to MLN models, we demonstrate that our inference scheme are both highly accurate and often 4-5 orders of magnitude faster than MCMC.

Understanding degeneracy of two-point correlation functions via Debye random media

It is well known that the degeneracy of two-phase microstructures with the same volume fraction and two-point correlation function S2(r) is generally infinite. To elucidate the degeneracy problem explicitly, we examine Debye random media, which are entirely defined by a purely exponentially decaying two-point correlation function S2(r). In this work, we consider three different classes of Debye random media. First, we generate the “most probable” class using the Yeong-Torquato construction algorithm [Yeong and Torquato, Phys. Rev. E 57, 495 (1998)]. A second class of Debye random media is obtained by demonstrating that the corresponding two-point correlation functions are effectively realized in the first three space dimensions by certain models of overlapping, polydisperse spheres. A third class is obtained by using the Yeong-Torquato algorithm to construct Debye random media that are constrained to have an unusual prescribed pore-size probability density function. We structurally discriminate these three classes of Debye random media from one another by ascertaining their other statistical descriptors, including the pore-size, surface correlation, chord-length probability density, and lineal-path functions. We also compare and contrast the percolation thresholds as well as the diffusion and fluid transport properties of these degenerate Debye random media. We find that these three classes of Debye random media are generally distinguished by the aforementioned descriptors, and their microstructures are also visually distinct from one another. Our work further confirms the well-known fact that scattering information is insufficient to determine the effective physical properties of two-phase media. Additionally, our findings demonstrate the importance of the other two-point descriptors considered here in the design of materials with a spectrum of physical properties.

Diffusion spreadability as a probe of the microstructure of complex media across length scales

Understanding time-dependent diffusion processes in multiphase media is of great importance in physics, chemistry, materials science, petroleum engineering, and biology. Consider the time-dependent problem of mass transfer of a solute between two phases and assume that the solute is initially distributed in one phase (phase 2) and absent from the other (phase 1). We desire the fraction of total solute present in phase 1 as a function of time, S(t), which we call the spreadability, since it is a measure of the spreadability of diffusion information as a function of time. We derive exact direct-space formulas for S(t) in any Euclidean space dimension d in terms of the autocovariance function as well as corresponding Fourier representations of S(t) in terms of the spectral density, which are especially useful when scattering information is available experimentally or theoretically. These are singular results because they are rare examples of mass transport problems where exact solutions are possible. We derive closed-form general formulas for the short- and long-time behaviors of the spreadability in terms of crucial small- and large-scale microstructural information, respectively. The long-time behavior of S(t) enables one to distinguish the entire spectrum of microstructures that span from hyperuniform to nonhyperuniform media. For hyperuniform media, disordered or not, we show that the “excess” spreadability, S(∞)−S(t), decays to its long-time behavior exponentially faster than that of any nonhyperuniform two-phase medium, the “slowest” being antihyperuniform media. The stealthy hyperuniform class is characterized by an excess spreadability with the fastest decay rate among all translationally invariant microstructures. We obtain exact results for S(t) for a variety of specific ordered and disordered model microstructures across dimensions that span from hyperuniform to antihyperuniform media. Antithetic Multilevel Methods for Elliptic and Hypo-Elliptic Diffusions with Applications

In this paper we present a new antithetic multilevel Monte Carlo (MLMC) method for the estimation of expectations with respect to laws of diffusion processes that can be elliptic or hypo-elliptic. In particular, we consider the case where one has to resort to time discretization of the diffusion and numerical simulation of such schemes. Motivated by recent developments, we introduce a new MLMC estimator of expectations, which does not require simulation of intractable Lévy areas but has a weak error of order 2 and achieves the optimal computational complexity. We then show how this approach can be used in the context of the filtering problem associated to partially observed diffusions with discrete time observations. We illustrate with numerical simulations that our new approaches provide efficiency gains for several problems relative to some existing methods. © 2024, CC BY.

Transferable Learning of Reaction Pathways from Geometric Priors

Identifying minimum-energy paths (MEPs) is crucial for understanding chemical reaction mechanisms but remains computationally demanding. We introduce MEPIN, a scalable machine-learning method for efficiently predicting MEPs from reactant and product configurations, without relying on transition-state geometries or pre-optimized reaction paths during training. The task is defined as predicting deviations from geometric interpolations along reaction coordinates. We address this task with a continuous reaction path model based on a symmetry-broken equivariant neural network that generates a flexible number of intermediate structures. The model is trained using an energy-based objective, with efficiency enhanced by incorporating geometric priors from geodesic interpolation as initial interpolations or pre-training objectives. Our approach generalizes across diverse chemical reactions and achieves accurate alignment with reference intrinsic reaction coordinates, as demonstrated on various small molecule reactions and [3+2] cycloadditions. Social network analysis of manga: similarities to real-world social networks and trends over decades

Manga, Japanese comics, has been popular on a global scale. Social networks among characters, which are often called character networks, may be a significant contributor to their popularity. We collected data from 162 popular manga that span over 70 years and analyzed their character networks. First, we found that many of static and temporal properties of the character networks are similar to those of real human social networks. Second, the character networks of most manga are protagonist-centered such that a single protagonist interacts with the majority of other characters. Third, the character networks for manga mainly targeting boys have shifted to denser and less protagonist-centered networks and with fewer characters over decades. Manga mainly targeting girls showed the opposite trend except for the downward trend in the number of characters. The present study, which relies on manga data sampled on an unprecedented scale, paves the way for further population studies of character networks and other aspects of comics. A Portable Multiscopic Camera for Novel View and Time Synthesis in Dynamic Scenes

We present a portable multiscopic camera system with a dedicated model for novel view and time synthesis in dynamic scenes. Our goal is to render high-quality images for a dynamic scene from any viewpoint at any time using our portable multiscopic camera. To achieve such novel view and time synthesis, we develop a physical multiscopic camera equipped with five cameras to train a neural radiance field (NeRF) in both time and spatial domains for dynamic scenes. Our model maps a 6D coordinate (3D spatial position, 1D temporal coordinate, and 2D viewing direction) to view-dependent and time-varying emitted radiance and volume density. Volume rendering is applied to render a photo-realistic image at a specified camera pose and time. To improve the robustness of our physical camera, we propose a camera parameter optimization module and a temporal frame interpolation module to promote information propagation across time. We conduct experiments on both real-world and synthetic datasets to evaluate our system, and the results show that our approach outperforms alternative solutions qualitatively and quantitatively. Hyperuniformity scaling of maximally random jammed packings of two-dimensional binary disks

Jammed (mechanically rigid) polydisperse circular-disk packings in two dimensions (2D) are popular models for structural glass formers. Maximally random jammed (MRJ) states, which are the most disordered packings subject to strict jamming, have been shown to be hyperuniform. The characterization of the hyperuniformity of MRJ circular-disk packings has covered only a very small part of the possible parameter space for the disk-size distributions. Hyperuniform heterogeneous media are those that anomalously suppress large-scale volume-fraction fluctuations compared to those in typical disordered systems, i.e., their spectral densities χV (k) tend to zero as the wavenumber k ≡ |k| tends to zero and are often described by the power-law χV (k) ∼ kα as k → 0 where α is the so-called hyperuniformity scaling exponent. In this work, we generate and characterize the structure of strictly jammed binary circular-disk packings with a size ratio β = DL/DS, where DL and DS are the large and small disk diameters, respectively, and molar ratio of the two disk sizes is 1:1. In particular, by characterizing the rattler fraction φR, the fraction of configurations in an ensemble with fixed β that are isostatic, and the n-fold orientational order metrics n of ensembles of packings with a wide range of size ratios β, we show that size ratios 1.2 β 2.0 produce maximally random jammed (MRJ)-like states, which we show are the most disordered strictly jammed packings according to several criteria. Using the large-R scaling of the volume fraction variance σ2 V (R) associated with a spherical sampling window of radius R, we extract the hyperuniformity scaling exponent α from these packings, and find the function α (β) is maximized at β = 1.4 (with α = 0.450±0.002) within the range 1.2 ≤ β ≤ 2.0. Just outside of this range of β values, α (β) begins to decrease more quickly, and far outside of this range the packings are nonhyperuniform, i.e., α = 0.
