Accelerating BWA Aligner Using Multistage Data Parallelization on Multicore and Manycore architectures

Nowadays, rapid progress in next generation sequencing (NGS) technologies has drastically decreased the cost and time required to obtain genome sequences. A series of powerful computing accelerators, such as GPUs and Xeon Phi MIC, are becoming a common platform to reduce the computational cost of the most demanding processes when genomic data is analyzed. GPU has received more attention at literature so far. However, Xeon Phi constitutes a very attractive approach to improve performance because applications don’t need to be rewritten in a different programming language specifically oriented to it. Sequence alignment is a fundamental step in any variant analysis study and there are many tools that cope with this problem. We have selected BWA, one of the most popular sequence aligner, and studied different data management strategies to improve its execution time on hybrid systems made of multicore CPUs and Xeon Phi accelerators. Our main contributions are focused on designing new strategies that combine data splitting and index replication in order to achieve a better balance in the use of system memory and reduce latency penalties. Our experimental results show significant speed-up improvements when such strategies are executed in our hybrid platform, taking advantage of the combined computing power of a standard multicore CPU and a Xeon Phi accelerator.

This paper aims to develop a sensor based monitoring and analyzing system for Neuro-Degenerative Disorder patients (NDD);this may consist on SpO2 sensor, Electrophysiological sensors, NIBP, Motion Capture sensors and Eye Monitoring sensor, taking into consideration an acceptable cost for the whole system. Recorded data will be sent to an embedded decision making unit where detection, analysis, classification, prediction and action control will occur. The sensors and the decision making unit will be implemented in a comfortable jacket that doesn't affect the patients' movements and that can be used by several patients with reduced sensor placement alterations. The decision that can be made is creating a stimulus to avoid falling in case of sudden stop while moving, initiating an alarm, sending a notification to a mobile phone application, and/or telemedicine monitoring features. Artificial Neural Networks will be used to classify and predict the abnormal cases where action should be taken, and since the sensors will be continuously recording, it is possible to achieve continuous learning for the ANN as a first phase. Initial models will be defined by testing normal behaviors and some known abnormal behaviors or symptoms related to the electrical activity and other characteristics of the heart, oxygen saturation level, eye activity and body motion. © 2016 IEEE.

In this paper, the Test Pattern Generation (TPG) with a new simple hybrid (dynamic and static) compaction technique for combinational logic circuits and systems is presented. Digital systems are implemented nowadays on an advance VLSI technology, which is called Field Programmable Gate Array (FPGA). The test procedure requires a deliberate introduction of faults in the system Under Test (SUT). FPGA circuits and systems are developed and written in Hardware Description Languages (HDLs). In addition, a novel method is also proposed and implemented in order to intentionally inject faults in the Verilog HDL code design of the SUT. It covers all possible fault locations in the SUT. This approach provides high quality compact test vectors and efficient memory utilization in comparison with other state-of-the-art methods. Not only are the hardness of individual faults and the sensitiveness of fault locations determined, but also their effectiveness is proposed in the fault tolerance strategy.

Echo state transfer learning for data correlation aware resource allocation in wireless virtual reality

In this paper, the problem of data correlation-aware resource management is studied for a network of wireless virtual reality (VR) users communicating over cloud-based small cell networks (SCNs). In the studied model, small base stations (SBSs) with limited computational resources act as VR control centers that collect the tracking information from VR users over the cellular uplink and send them to the VR users over the downlink. In such a setting, VR users may send or request correlated or similar data (panoramic images and tracking data). This potential spatial data correlation can be factored into the resource allocation problem to reduce the traffic load in both uplink and downlink. This VR resource allocation problem is formulated as a noncooperative game that allows jointly optimizing the computational and spectrum resources, while being cognizant of the data correlation. To solve this game, a transfer learning algorithm based on the machine learning framework of echo state networks (ESNs) is proposed. Unlike conventional reinforcement learning algorithms that must be executed each time the environment changes, the proposed algorithm can intelligently transfer information on the learned utility, across time, to rapidly adapt to environmental dynamics due to factors such as changes in the users' content or data correlation. Simulation results show that the proposed algorithm achieves up to 16.7% and 18.2% gains in terms of delay compared to the Q-learning with data correlation and Q-learning without data correlation. The results also show that the proposed algorithm has a faster convergence time than Q-learning and can guarantee low delays. Copyright © 2017, The Authors. All rights reserved.

Wind field calculation is a common problem in different environmental applications from design of wind farms to forest fire propagation prediction. Calculating the wind field is a complex problem that involves solving huge linear systems. Solving such systems requires the use of iterative methods, such as Preconditioned Conjugate Gradient (PCG) that in most cases take long execution time. The PCG solver with different preconditioners has been analyzed and the performance and scalability of this solver has been determined. The most time consuming operations have been identified and a new method has been developed to improve the parallelization reducing the execution time and increasing the scalability. The new method has been applied on a wind field simulator, called WindNinja, usually coupled to forest fire propagation models. The results are very promising and the new parallelization method appears as a key point to be integrated in other approaches.

This paper aims to present a universal mask that enables all adult patients to use it. This mask has a universal size and head gear. It has many options; from among we list the embedded SpO2 and EEG electrode connections. This mask enables also the input of oxygen, nebulizer, air CPAP and medication. A mechanical switch is used to select between air CPAP and nebulizer.

The validation and verification of models becomes increasingly important as the complexity and overall costs of later development stages increase. Although, a variety of tools exists for this purpose, the majority are academic - used as a proof of concept for the theory behind them. Thus, implementations are mostly applicable to subsets of model verification tasks only. In order to execute all necessary verification tasks, the model under verification has to be manually prepared for each tool - usually involving several modeling languages and techniques. The manual work requires expert knowledge and is a source for errors. Simplifying this process is a desired aspect and poses new challenges to tool developers. We demonstrate how a common framework can be used to provide access to multiple model checking techniques by integrating an SMT-based ModelFinder including a high level interface to its functionality. Afterwards, the benefits are discussed comparing the new technique with the existing tool coverage in the framework.

The rising demands for computational performance is a current trend in our increasingly digital world. Keeping up with this trend poses a challenge for every embedded processor system. This paper proposes the use of reconfigurable processor architectures to increase "on demand" processing performance while running a specific target application. The reconfiguration is used to interchange specialized co-processors attached to a static soft-core processor during run-time. Different self-optimization software-hardware substitution mechanisms, inspired by the field of organic computing, are implemented and evaluated using two different synthetic benchmarks and an exemplary application from the field of parallel robotics. For a reduced number of reconfigurable co-processors, the results show, that the proposed software-hardware reconfiguration strategy provides, in general, better trade-offs between the required hardware resources and performance improvement when compared to the equivalent soft-core processor with the same number of static co-processors.
