LOFT (Large Observatory for X-ray Timing) is one of the five candidates that were considered by ESA as an M3 mission (with launch in 2022-2024) and has been studied during an extensive assessment phase. It is specifically designed to perform fast X-ray timing and probe the status of the matter near black holes and neutron stars. Its pointed instrument is the Large Area Detector (LAD), a 10 m2-class instrument operating in the 2-30keV range, which holds the capability to revolutionise studies of variability from X-ray sources on the millisecond time scales. The LAD instrument has now completed the assessment phase but was not down-selected for launch. However, during the assessment, most of the trade-offs have been closed leading to a robust and well documented design that will be reproposed in future ESA calls. In this talk, we will summarize the characteristics of the LAD design and give an overview of the expectations for the instrument capabilities. © 2014 SPIE.

As the leading distributed cyberinfrastructure for open scientific research in the United States, XSEDE supports several supercomputers across the country, as well as computational tools that are critical to the success of those researchers. In most cases, users are looking for a systematic way of selecting and configuring the available systems software and libraries for their applications so as to obtain optimal application performance. However, few scientific application developers have the time for an exhaustive search of all the possible configurations to determine the best one, and performing such a search empirically can consume a significant proportion of their allocation hours. We present here a framework, called the Performance Environment Autoconfiguration frameworK (PEAK), to help developers and users of scientific applications to select the optimal configuration for their application on a given platform and to update that configuration when changes in the underlying hardware and systems software occur. The choices to be made include the compiler with its settings of compiling options, the numerical libraries and settings of library parameters, and settings of other environment variables to take advantage of the NUMA systems. The framework has helped us choose the optimal configuration to get a significant speedup for some scientific applications executed on XSEDE platforms such as Kraken and Nautilus. © 2012 ACM.

An algorithm is presented to obtain a parametrization from a three dimensional surface described as a set of triangular faces, possibly originating from different geometric patches. It is considered as an extension of the unfolding algorithm presented by Sorkine et al.23 In the aforementioned work, triangles are unfolded on the plane by solid rotations until some criterion stops the progression, creating numerous patches. In this work, a unique patch is sought. A general backbone of the algorithm is provided by considering the geodesic polar map in order to get a bijective mapping. As the original method, arbitrary genus can be handled as well as free boundary. An emphasis is put on trying to minimize discontinuities in the parametrization. Details of the algorithm are presented as well as timings and numerical examples, in order to show the capabilities of this new version. © 2012 by the authors.

Viruses are very small organisms that incorporate their DNA into host cells and cause several diseases. They evolve extremely faster when compared to other organisms. Viruses can develop into new strains easily due to their shorter generation times and due to rapid changes in their genome sequences (in the form of mutations) during the course of evolution. In view of the recent pandemics of viruses such as HIV, SARS, Swine flu, Huntavirus, etc., studying the evolution of viruses at genomic level would be very informative. A special type of DNA repeats named compound microsatellites are often studied to understand the genomic evolution of organisms. This paper presents the details of the study performed to analyze the distribution of compound microsatellites and their motif preferences in all sequenced viral genomes using the classical data mining algorithm called Apriori Algorithm. It is interesting to note that the dynamics of compound microsatellites in viruses differ from that of higher organisms. We observed that viral compound microsatellites are not composed of similar or identical motifs unlike humans and other higher organisms where more than 90% of them are composed of similar motifs.

A hybrid differential evolution-binary particle swarm optimization (DE-BPSO) algorithm is proposed as a feature selection algorithm in the development of quantitative structure-activity relationship (QSAR) models. DE is used to evolve the velocities of the particle swarm from which a series of rules are used to determine the discrete values of the position vectors which form chemical descriptor subsets. These descriptor subsets are then used to develop models for QSAR analysis. DE-BPSO was found to outperform the standalone BPSO algorithm. The DE-BPSO algorithm was then used to develop multiple linear regression models for the analysis of aryl β-diketo acid compounds for the inhibition of HIV-1 integrase. This model highlights the significance of hydrophobicity and partial positive charges of the hydrogen atoms on the molecular surface in influencing the biological activities of these compounds for the inhibition of HIV-1 integrase. © 2012 IEEE.

One of the ultimate objectives of studying gene regulatory networks is to derive potential intervention strategies to avoid aberrant cellular behavior. Boolean networks (BNs) and their stochastic extension, probabilistic Boolean networks (PBNs), provide a convenient framework to design different types of intervention strategies. In this paper, we focus on studying structural intervention, in which we perturb regulatory Boolean functions to alter the long-term network dynamics to obtain desirable behavior. Specifically, we extend our previous work that derives optimal structural intervention for rank-1 function perturbations to more general solutions for arbitrary rank-k function perturbations. The analytic solution is derived using the Sherman-Morrison-Woodbury (SMW) formula. We apply the derived structural intervention to a mutated mammalian cell cycle network. Our results show that our intervention strategy correctly identifies the main targets to stop uncontrolled cell growth in the mutated cell cycle network.

Microsatellites are short, dynamic tandem repeats in DNA sequences that are unique in nature and are widely used in several fields including DNA Fingerprinting, Paternity Studies, Forensics, Population Studies and Evolutionary studies. This paper presents the first comprehensive computational study of microsatellite repeats in viruses. Microsatellites from more than 3,500 viral sequences have been analyzed to underpin the genomic differences in them, their variation in terms of size and genes, distribution of microsatellite repeats based on their motif-size, location and also the motif preferences of such microsatellite repeats in all these sequences. The study revealed that the viral genomes differ a lot in terms of their genome composition and also in terms of the microsatellite distribution. We found that the majority of microsatellites are in the coding regions suggesting selection towards pathogen adaptation and faster evolution. It is also observed that viruses are selective in nature to form microsatellites with certain motifs only.

Devices such as mobile phones, tablets, and sensors are often equipped with GPS that accurately report a person's location. Combined with wireless communication, these devices enable a wide range of new social tools and applications. These same qualities, however, leave location-aware applications vulnerable to privacy violations. This paper introduces the Negative Quad Tree, a privacy protection method for location aware applications. The method is broadly applicable to applications that use spatial density information, such as social applications that measure the popularity of social venues. The method employs a simple anonymization algorithm running on mobile devices, and a more complex reconstruction algorithm on a central server. This strategy is well suited to low-powered mobile devices. The paper analyzes the accuracy of the reconstruction method in a variety of simulated and real-world settings and demonstrates that the method is accurate enough to be used in many realworld scenarios.

Social media contributions are manifestations of humans acting as sensors, participating in activities, reacting to events, and reporting issues that are considered important. Harvesting this information offers a unique opportunity to monitor the human landscape, and gain unparalleled situational awareness, especially as it relates to sociocultural dynamics. However, this requires the emergence of a novel GeoSocial analysis paradigm. Towards this goal, in this paper we present a framework for collaborative GeoSocial analysis, which is designed around data harvesting from social media feeds (starting with twitter and flickr) and the concept of a collaborative GeoSocial Analysis Workbench (G-SAW). We present key concepts of this framework, and early test implementation results in order to demonstrate the potential of the G-SAW framework for enhanced situational awareness. © 2012 ACM.
