The breadth of biological data collected in the last decade has far outstripped the methods available to process it. To effectively investigate and explore this abundance of data, novel automated collection and analysis approaches must be devised. We have developed a new open software framework, the Open Genomic Analysis Platform (OGAP), to aid in the analysis of genomic data. It is capable of analyzing a variety of data source, and focuses on using information theory to characterize data. The frameworks has is capable of import a variety of genome tied data, and provides custom analysis and visualization of results. We then demonstrate the use of this framework analyzing the Prochlorococcus Marinus organism. We show a strong correlation between the information content of sequence data and up regulation of gene expression during lytic infection.

HER-2/neu (HER2) has been shown to be a valuable biomarker for breast cancer. However, inter-observer variability has been reported in the evaluation of HER2 with immunohistochemistry. It has been suggested that automated computer-based evaluation can provide a consistent and objective measure of HER2 expression. In this manuscript, we present an automated method for the quantitative assessment of HER2 using digital microscopy. The method employs imaging algorithms on whole slide images of tissue specimens for the extraction of two features describing HER2 membrane staining, namely membrane staining completeness and membrane staining intensity. A classifier was trained to merge the extracted features into an overall slide assessment score. Preliminary results showed good agreement with the provided truth. The developed automated method has the potential to be used as a computer aid for the immunohistochemical evaluation of HER2 expression with the objective of increasing observer reproducibility.

In the United States, more than 10% of traditional electrical engineering programs have combined with computer science into a single department \Historically computer science programs emerged from mathematics or electrical engineering departments in the mid to late 1960's. Since mathematics is not typically in the engineering college many computer science programs developed independently from engineering programs. In the 1970's and early 1980's, with the advent of the microprocessor and embedded computer systems, computer engineering evolved mostly out of existing electrical engineering programs and has since become a separate discipline distinct from electrical engineering with its own accreditation process. It is common to see electrical engineering and computer engineering in the same department. computer engineering course work complements courses in computer science and in many cases there is considerable duplication. Thus, it makes sense to consider a combined electrical engineering and computer science department. At the authors' university, electrical engineering and computer science have been combined into a single department since 1990, with computer science, computer engineering, and the more traditional electrical engineering as ABET accredited programs within that department. A combined department offers the obvious advantages of administrative efficiency and elimination of duplication. There are many not-so-obvious advantages as well in the areas of program assessment, shared resources, team projects, and the new ideas and opportunities that are generated when programs are mixed. Disadvantages of a combined department have arisen as well. This paper presents the advantages and disadvantages of a combined department, details the methods used to accomplish the successful combination, and provides advice for those contemplating such a change. © American Society for engineering Education, 2007.

Anisotropic fluorocarbon plasma etching of Si/SiGe heterostruetures

Fluorocarbon plasma etching of Si/SiGe heterostructures is demonstrated as a method for fabrication of quantum devices with vertical sidewalls. The heterostructures consist of layers of Si and SiGe, and anisotropic etching of the heterostructures using plasmas to isolate device elements is an attractive approach to fabricating devices. A challenge that has limited the use of fluorocarbon etching is the difference in Si and SiGe etch rates under comparative conditions. Preferential etching of SiGe can lead to undercutting beneath the top Si layer, causing a reduction in critical device dimensions of unknown magnitude. By using fluorocarbon etch gases with high carbon content, fluorocarbon sidewall passivation improves the anisotropy of etched feature profiles by preventing lateral etching of SiGe. Etch results with a C 4F8/Ar/N2 gas mixture show a straight sidewall profile through the layers of the heterostructure. © 2007 American Vacuum Society.

We describe recruitment and selection procedures of the computer science, engineering, and Mathematics Scholarship (CSEMS) program at the University of Wisconsin-Milwaukee that are designed to attract students who are academically talented, financially needy, and diverse. In particular, we address the possible exclusion of underrepresented minority students that could result if standardized test scores are used indiscriminately as metrics of student performance in both recruitment and selection procedures. We describe a "conditional award" process that enables students whose calculus placement is moderately below calculus to competitively apply for and receive scholarships;awards to such students are activated on the condition that they attempt to attain calculus placement prior to matriculation. We present data that demonstrate moderate effectiveness of these methods in fostering diversity among our scholars and reasonably encouraging retention and estimated graduation rates. We discuss areas of improvement for future program years, such as forging new partnerships with local Project Lead The Way high schools to recruit higher numbers of females and minorities, and developing new mentoring opportunities to reduce attrition, especially among underrepresented minority students. © American Society for engineering Education, 2007.

Faculty members from Georgia Tech's School of electrical and computer engineering (ECE) have worked jointly with engineers from National Instruments (NI) to develop a new freshman engineering course. This course is entitled 'Introduction to ECE Design' and is constructed around the use of the LEGO MINDSTORMS NXT robotics system. NI partnered with LEGO to jointly develop the programming software for the MINDSTORMS NXT, and their engineers are uniquely positioned to provide insight into the use and functionality of these kits. NI engineers have not only provided technical support but have also conceived and designed most of the laboratories for the course. This course addresses the diverse objectives of providing students with a systems-level design experience at the beginning of their academic programs and introducing them to a broad range of ECE disciplines. A primary goal is to enable students to make better-informed decisions when choosing whether or not to major in electrical engineering or computer engineering. © American Society for engineering Education, 2007.
