Dataset management systems are essential for assisting research and development (R&D) organizations in applying data governance protocols, especially in managing the utilization of datasets. In R&D, datasets are vital sources for producing analysis, machine learning prediction, and supporting decision-making. As such, it is important to deploy dataset management systems with considerations regarding the aspects of Confidentiality, Integrity, and Availability (CIA) which is a design principle that emphasized information protection and collaboration facilitation among dataset users. The study proposed an analysis and a design for a dataset management system that takes CIA aspects into account. In the future, the proposed design will be utilized as a benchmark for building a dataset management system. In this study, the Waterfall method was adopted. A use case diagram, an ERD (Entity Relationship Diagram), and an activity diagram were constructed in the design stage. In the project implementation stage, the Laravel framework including Laravel Jetstream was considered to be used. © 2024 IEEE.

Several studies suggest that sleep quality is associated with physical activities. Moreover, deep sleep time can be used to determine the sleep quality of an individual. In this work, we aim to find the association between physical activities and deep sleep time by modeling the time series data such as heart rate and a number of steps captured from a commercial wearable device. Our previous study demonstrates that deep learning-based time series modeling is well suited for our problem since the temporal patterns in the two physical parameters need to be captured to obtain more accurate results. We first preprocess our series data to have a time-step size of 10 minutes. To improve our previous effort in this modeling, we compare four different variants of Long Short-Term Memory (LSTM)-based models, ranging from single input to dual input models. Our result shows that the simple stacked LSTM model performs better for our data because the remaining models suffer from overfitting due to a larger number of the trained parameters. © 2023 The Authors. Competition during range expansions is of great interest from both practical and theoretical view points. Experimentally, range expansions are often studied in homogeneous Petri dishes, which lack spatial anisotropy that might be present in realistic populations. Here, we analyze a model of anisotropic growth, based on coupled Kardar-Parisi-Zhang and Fisher-Kolmogorov-Petrovsky-Piskunov equations that describe surface growth and lateral competition. Compared to a previous study of isotropic growth, anisotropy relaxes a constraint between parameters of the model. We completely characterize spatial patterns and invasion velocities in this generalized model. In particular, we find that strong anisotropy results in a distinct morphology of spatial invasion with a kink in the displaced strain ahead of the boundary between the strains. This morphology of the out-competed strain is similar to a shock wave and serves as a signature of anisotropic growth. Copyright © 2024, The Authors. All rights reserved.

A vast number of spatiotemporal datasets collected from a wide range of sources has motivated scientists to develop effective approaches to identify interesting patterns hidden in these datasets. In this respect, kernel density estimators, which belong to a class of non-parametric estimators in statistics, have been widely exploited in recent years. With this background, we have developed a novel kernel density estimator aiming to provide accurate analysis results. According to the evaluation with a real spatiotemporal dataset, which collected emergency medical service records in a county in the United States, the proposed kernel density estimator can approximate the probability density function significantly more accurately than a conventional kernel density estimator. Furthermore, we have exploited the proposed kernel density estimator to identify interesting patterns hidden in the real spatiotemporal dataset. © 2023 IEEE.

Viruses possess specific conserved regions known as RNA recognition motifs, which are shared within taxonomic groups. Applying these to the Baltimore virus classification system, there are genes/proteins that serve as biomarkers for each of the seven groups. Mutations in conserved sequence regions can have a significant impact on the function of a virus, especially if these conserved regions are part of a major protein. In this study, we analyzed the RdRp gene, known to be a representative RRM of RNA viruses, from viruses of five families (Alternaviridae, Chrysoviridae, Totiviridae, Sedoreoviridae, and Spinareoviridae) within the phylum Duplornaviricota. Data were retrieved from the NCBI non-redundant (nr) database (https://***/protein) applying a cut-off of 300 amino acids in length. RdRp protein sequences were aligned using PROMALS3D, and PhyML (v3.0) was used for phylogenetic analysis. In the next step, we utilized the officially provided ICTV taxonomy and bioinformatics tools to assign the phylogenetic position of RdRp. Although this analysis focused solely on RdRp, it can be concluded that using this gene as a marker may be sufficient for taxonomic assignment. Subsequent analyses will target DNA viruses and RT viruses to perform a more comprehensive assessment. This extensive analysis aims to validate the usefulness of marker genes in the overall viral taxonomy.

Searching reads from unknown origins in a reference database and finding evolutionarily similar genomes is central to many applications. Quantifying the similarity by estimating the distance between each read and matching references could further help downstream analyses such as taxonomic characterization or even placing the read on a reference phylogeny. Such distances can be computed using alignment. Since alignment becomes impractical for ultra-large reference databases, many use k-mer-based tools for downstream tasks, but these methods do not compute distances. We introduce krepp to compute the distance between a read and a genome using a maximum likelihood framework built around k-mers. We further introduce algorithms to place reads on a reference tree. Empirical evaluations show that krepp accurately estimates distances, scales well with large databases, and can place short reads coming from any part of the genome on a reference phylogeny. © The Author(s), under exclusive license to Springer Nature Switzerland AG 2025.

Typhoid fever is an endemic disease that burdens Indonesia and has a potentially fatal infection multisystem. Salmonella typhi bacterium is responsible for typhoid fever disease. Poor sanitation, crowding, and slums are the main factors of increasing typhoid fever incidences. Environmental factors directly connected to meteorological factors are the main factor in breeding the Salmonella typhi bacterium. This study aims to identify the correlation between meteorological parameters and typhoid fever disease occurrence. The study was carried out in Jakarta, Indonesia, and the Bureau of Meteorological, Climatology, and Geophysics (BMKG) provided the meteorological parameter data. In addition, the Jakarta health surveillance office provided information on typhoid fever hospitalizations from 2019 to 2021. Pearson's concept was utilized d to investigate the correlation between typhoid fever incidences and the meteorological parameters. Humidity, precipitation, and wind speed are the meteorological parameters that significantly affect in contribute to the occurrence of typhoid fever disease. These findings might be used as a reference for Indonesia's government in making public policy to prevent typhoid fever in Indonesia. © 2022 Elsevier B.V.. All rights reserved.

Detecting COVID-19 as early as possible and quickly is one way to stop the spread of COVID-19. Machine learning development can help to diagnose COVID-19 more quickly and accurately. This report aims to find out how far research has progressed and what lessons can be learned for future research in this sector. By filtering titles, abstracts, and content in the Google Scholar database, this literature review was able to find 19 related papers to answer two research questions, i.e. what medical images are commonly used for COVID-19 classification and what are the methods for COVID-19 classification. According to the findings, chest X-ray were the most commonly used data to categorize COVID-19 and transfer learning techniques were the method used in this study. Researchers also concluded that lung segmentation and use of multimodal data could improve performance. © 2022 Elsevier B.V.. All rights reserved.

Deep learning-based denoising for unbiased analysis of morphology and stiffness in amyloid fibrils

Understanding the morphology of amyloid fibrils is crucial for comprehending the aggregation and degradation mechanisms of abnormal proteins implicated in various diseases, such as Alzheimer's disease, Parkinson's disease, type II diabetes, and various forms of amyloidosis. Atomic force microscopy (AFM) stands as the most representative method for studying amyloid fibril morphology. However, obstacles in AFM images, including noise, salt, and amorphous aggregates, often impede accurate sample quantification. In this study, we developed denoising software employing a U-Net deep learning architecture to address this issue. The software efficiently eliminated various impediments that interfere with fibril analysis in noisy AFM images, thereby facilitating precise quantification of amyloid fibrils. We also developed automated fibril analysis technologies using the denoised AFM images, leading to quicker, more precise, and more objective assessments of fibril morphology. Furthermore, we presented a method for fibril stiffness extraction from a modulus image through mask creation based on a denoised height image. Our approach secures time efficiency and precision in analyzing amyloid morphology, and we believe it will significantly advance the currently stagnant research on amyloid-related diseases. © 2024 The Authors
