Noise response in monomolecular closed systems

One of the primary interests in understanding biological systems is the interaction between noise and cellular regulation. Noise levels can be altered by rate constant perturbations, which may result in an imbalance of important biological functions. Although the theory of noise localization can estimate noise perturbation response, it is currently limited to open systems, where the majority of biological networks belong. However, during their lifetime, some components of biological systems participate in reactions that can be categorized under a closed system. Therefore, a counterpart theory for closed systems is desirable. In this work, steady-state perturbations of monomolecular closed systems and ways to estimate the response of noise as (co)variances are explored. We extend the structural sensitivity analysis for analyzing noise response patterns by using additional clues derived from multinomial assumptions. We identified scenarios in which this combination might fail in noise prediction, which we call noise flip, arising from the nonlinear dependence of variance upon composition. Nevertheless, theoretical intuition and simulation show that noise flip diminishes with increasing system size. This work provides an efficient and scalable means to estimate noise responses with potential applications in model discrimination, network-wide response scanning, and reconstruction. © 2023 The Chemical Society Located in Taipei & Wiley-VCH GmbH.

There is still a severe malaria problem worldwide, particularly in regions with limited access to diagnostic tools. It is crucial to develop a system for detecting malaria in blood cells. This paper presents a hybrid Convolutional Neural Network (CNN), and as a classifier, we use a Support Vector Machine (SVM) framework for the automated detection of malaria parasites in blood cell images. The proposed system leverages the strengths of CNNs in feature extraction and representation learning from images, combined with the discriminative power of SVMs for classification. Initially, CNN extracts intricate features from blood cell images, capturing essential patterns indicative of malaria infection. Subsequently, the extracted features are used to train an SVM classifier, enabling accurate discrimination between parasitized and uninfected blood cells. Experimental dataset evaluations were obtained from the Lister Hill National Center for Biomedical Communications website of the National Library of Medicine. The proposed model achieves a better f1-score, outperforming individual CNN or SVM models, around 0.015 compared to individual CNN models and 0.27 compared to individual SVM models. This hybrid CNN-SVM methodology offers a promising solution for accurately and efficiently detecting malaria parasites in blood cell images. © 2024 IEEE.

Enzymes are biocatalysts with vital roles in biological functions and many industrial applications. Diverse enzymes are classified using Enzyme Commission (EC) nomenclature, making differentiation challenging. On the other hand, another biological information, gene ontology (GO), can describe the biological aspects of enzymes, covering related biological processes (BP), molecular functions (MF), and their locations within cells (CC). This study proposes a novel EC class and subclass classification of enzymes within the ontology subclass based on their GO semantics using a Bidirectional Encoder Representation of Transformer (BERT). The BERT model is first fine-tuned using the preprocessed GO term name and definition, with the enzymes in each ontology class (BP, MF, or CC) are also divided based on how the GO assigned, either through manual annotation (NONIEA) or electronically inferred (IEA). BERT successfully obtained 0.93, 0.60, 0.99, 0.90, 0.40, and 0.35 F1 scores during fine-tuning for BP IEA, BP NONIEA, MF IEA, MF NONIEA, CC IEA, and CC NONIEA, respectively. On the test set, the fine-tuned BERT significantly outperformed GOntoSim, a framework to calculate semantic similarity based on classical information theory, in EC class classification across all metrics with less inference time in all ontology subclass. Expanded further to the EC subclass, BERT can classify the enzyme on the EC subclass level in BP IEA and MF IEA ontology subclass. However, longer epochs are needed in fine-tuning. This result shows that the names and definitions of GO terms are distinguishable features in classifying enzymes as an alternative to the information content approach. © 2024 IEEE.

Viruses possess specific conserved regions known as RNA recognition motifs, which are shared within taxonomic groups. Applying these to the Baltimore virus classification system, there are genes/proteins that serve as biomarkers for each of the seven groups. Mutations in conserved sequence regions can have a significant impact on the function of a virus, especially if these conserved regions are part of a major protein. In this study, we analyzed the RdRp gene, known to be a representative RRM of RNA viruses, from viruses of five families (Alternaviridae, Chrysoviridae, Totiviridae, Sedoreoviridae, and Spinareoviridae) within the phylum Duplornaviricota. Data were retrieved from the NCBI non-redundant (nr) database (https://***/protein) applying a cut-off of 300 amino acids in length. RdRp protein sequences were aligned using PROMALS3D, and PhyML (v3.0) was used for phylogenetic analysis. In the next step, we utilized the officially provided ICTV taxonomy and bioinformatics tools to assign the phylogenetic position of RdRp. Although this analysis focused solely on RdRp, it can be concluded that using this gene as a marker may be sufficient for taxonomic assignment. Subsequent analyses will target DNA viruses and RT viruses to perform a more comprehensive assessment. This extensive analysis aims to validate the usefulness of marker genes in the overall viral taxonomy. © 2023 IEEE.

Circular permutation (CP) is a protein sequence rearrangement in which the amino- and carboxyl-termini of a protein can be created in different positions along the imaginary circularized sequence. Circularly permutated proteins usually exhibit conserved three-dimensional structures and functions. By comparing the structures of circular permutants (CPMs), protein research and bioengineering applications can be approached in ways that are difficult to achieve by traditional mutagenesis. Most current CP detection algorithms depend on structural information. Because there is a vast number of proteins with unknown structures, many CP pairs may remain unidentified. An efficient sequence-based CP detector will help identify more CP pairs and advance many protein studies. For instance, some hypothetical proteins may have CPMs with known functions and structures that are informative for functional annotation, but existing structure-based CP search methods cannot be applied when those hypothetical proteins lack structural information. Despite the considerable potential for applications, sequence-based CP search methods have not been well developed. We present a sequence-based method, SeqCP, which analyzes normal and duplicated sequence alignments to identify CPMs and determine candidate CP sites for proteins. SeqCP was trained by data obtained from the Circular Permutation Database and tested with nonredundant datasets from the Protein Data Bank. It shows high reliability in CP identification and achieves an AUC of 0.9. SeqCP has been implemented into a web server available at: http://***/SeqCP/. © 2022 The Authors

In organizational knowledge management, Large Language Model (LLM) caches act as a semantic repository gathered from previous LLM responses. Due to intensive calls from multiple users, LLM may suffer from high inference latency. While there are many prior available approaches to solve this problem, most of them are inherently complex. This paper introduced a Knowledge Graph-enhanced Semantic Cache mechanism as an alternative, lightweight technique to boost retrieval for similar prompts. The latest state-of-the-art open-source LLM, named Google's Gemma-2B-it, was used to generate sample prompts and responses as a draft, while a knowledge graph (KG) was built from Wikipedia sentences. To create embeddings of prompts and KG, all-MiniLM-L6-v2 from SentenceTransformer was used. This new cache system resulted in up to 28% improvement over a standard model. In particular, reinforcement with KG cache embeddings yielded more than 85% semantic cache accuracy. To map the next trajectory of this pilot study, an overview of the extended framework for LLM knowledge management was also presented in this paper. The framework includes the new KG- enhanced cache system equipped with scalable security and fallback mechanisms that can promote green technology through substantial improvements in latency, throughput, and overall LLM costs. © 2024 IEEE.

Reduced alertness because of fatigue or drowsiness accounts for a major cause of road accidents globally. To minimize the likelihood of alertness reduction-related crashes, a video-based detection emerges as a non-intrusive method and can offer high accuracy for the countermeasure development. Many Artificial Intelligence (AI) techniques have been developed to aid in video analysis for fatigue detection. However, the issues in AI-based video analysis for fatigue countermeasure development are rarely discussed. This paper reviews current video-based countermeasure development in the literature and highlights some reliability issues of AI-based fatigue countermeasure development in terms of underlying dataset, labelling method, and alertness level classification. The result serves as insights and consideration to academics and industrialists in developing a high reliable AI-based video analysis for driver fatigue countermeasure. © The Author(s), under exclusive license to Springer Nature Switzerland AG 2023.

The box office (BO) income had significantly declined up to 80% in 2020, as the COVID-19 pandemic emerged. To minimize further financial risks, multiplex (multiple cinema complexes) owners need to analyze their potential income for each movie, each week. Therefore, we developed a proper data mining strategy that allows multiplex owners to analyze and discover insights on how successfully produced movies could be. The methodology comprises (1) data loading and exploration, (2) data cleaning, (3) data selection, integration, and transformation using Pentaho, (4) data mining in which the results were stored in the MySQL database, and (5) pattern evaluation and presentation using Qlik Sense as the Business Intelligence (BI) dashboard. Based on our data mining methodology, we revealed that drama, comedy, action, and thriller are favorite genres. We also found that DreamWorks Animation and Pixar Animation Studios are both the most popular production houses, even Apatow Productions and Escape Artists still have the biggest revenue on average. © 2022 The Authors. The projected increase in PayLater utilization reaches up to five million people by 2025. To optimize the yearly profit from their PayLater service, fintech companies must examine all possible risks before a unanimous decision is taken. Therefore, we proposed a unified decision framework derived from decision theory and the Monte Carlo simulation technique. Two schemes were coined: (1) a decision-making scheme, and (2) a risk simulation scheme. Throughout experiments, the framework was able to estimate several alternative decisions and their impacts, analyze the causes of failure and delays in the development of the PayLater service, and execute Monte Carlo simulations in up to 10,000 trials. Outputs of this study will benefit decision-makers in the fintech initiative before launching their PayLater products. © 2023 Elsevier B.V.. All rights reserved.

In growing populations, the fate of mutations depends on their competitive ability against the ancestor and their ability to colonize new territory. Here we present a theory that integrates both aspects of mutant fitness by coupling the classic description of one-dimensional competition (Fisher equation) to the minimal model of front shape (Kardar-Parisi-Zhang equation). We solve these equations and find three regimes, which are controlled solely by the expansion rates, solely by the competitive abilities, or by both. Collectively, our results provide a simple framework to study spatial competition.
