Single Nucleotide Polymorphisms (SNP) is a DNA sequence variation that occurs when a single nucleotide differs between members of a biological species or paired chromosomes in an individual. Studies on SNP data are important for scientists to shed light on identifying genetic variations underlying complex diseases. While recent advances in high-throughput genotyping technologies are resulting in data accumulation at large scales, the need for collection and service of this data under a standard format and globally normalized and structured metadata that houses the structured SNP data is becoming essential. Here, we present iSNP that is a regularly updated, machine curated database that holds SNP and its associated metadata from publicly available databases under a structured standard format that can be efficiently utilized within different applications.

High-throughput short-hairpin RNA (shRNA) lentivirus screening is a powerful tool for identifying multiple functional regulators in embryonic stem cells (ESCs). shRNA libraries can efficiently down-regulate target genes persistently with high efficiency. The concurrent measurement of relative cell number by alamarBlue (AB) assay and undifferentiated ESC markers via an alkaline phosphatase (ALP) activity assay in the same cell culture well provides an efficient and economical way to pinpoint factors crucial for ESC pluripotency and/or expansion. Most of the renewal pathways affect ALP activity. Thus, multiple positive and negative regulators can be identified by this method. In addition, morphological changes and/or the expression levels of specific pluripotency or differentiation markers examined by immunofluorescence can be used as secondary screens for target-gene selection. In summary, we describe an efficient way to identify multiple regulators of ESC renewal using shRNAs. © 2013 by John Wiley & Sons, Inc.

Genome wide association studies (GWAS) aim to identify genomic variance associated with certain disease conditions. Major bottleneck of standard GWAS approaches are the prioritization and subset selection after the statistically significant SNPs are determined. Our group has recently developed an analysis pipeline, where p-value and combined p value statistics are integrated with the novel AHP based SNP prioritization algorithm for the detailed analysis of associated SNPs considering statistical significance and biological relevance. Following this pipeline, we have done the GWAS of Alzheimer's Disease (AD) on ADNI SNP genotyping data set where 148 AD cases and 182 controls are investigated. Among the top 100 SNPs 18 of them mapped to AD linked genes. Additionally further analysis of the gene and pathway results suggested new associations, providing basis for new hypothesis for the AD Biomarker research. © 2012 IEEE.

Personalized medicine will improve heath outcomes and patient satisfaction. However, implementing personalized medicine based on individuals’ biological information is far from simple, requiring genetic biomarkers that are mainly developed and used by the pharmaceutical companies for selecting those patients who benefit more, or have less risk of adverse drug reactions, from a particular drug. Genome-wide Association Studies (GWAS) aim to identify genetic variants across the human genome that might be utilized as genetic biomarkers for diagnosis and prognosis. During the last several years, high-density genotyping SNP arrays have facilitated GWAS that successfully identified common genetic variants associated with a variety of phenotypes. However, each of the identified genetic variants only explains a very small fraction of the underlying genetic contribution to the studied phenotypic trait. The replication studies demonstrated that only a small portion of associated loci in the initial GWAS can be replicated, even within the same populations. Given the complexity of GWAS, multiple sources of Type I (false positive) and Type II (false negative) errors exist. The inconsistency in genotypes that caused either by the genotypeing experiment or by genotype calling process is a major source of the false GWAS findings. Accurate and reproducible genotypes are paramount as inconsistency in genotypes can lead to an inflation of false associations. This article will review the sources of inconsistency in genotypes and discuss its effect in GWAS findings.
