The recent advance in SNP genotyping has made a significant contribution to reduction of the costs for large-scale genotyping. The development also has dramatically increased the size of the SNP genotype data. The increase of the volume of the data, however, has posed a huge obstacle to the conventional analysis techniques that are typically vulnerable to the high-dimensionality problem. To address the issue, we propose a method that exploits two well-tested models: the document-term model and the transaction analysis model. The proposed method consists of two phases. In the first phase, we reduce the dimensions of the SNP genotype data by extracting significant SNPs through transformation of the data in lieu of the document-term model. In the second phase, we discover the association rules that signify the relations between the SNPs and the traits, through the application of the transactional analysis in the reduced-dimension genotype data. We validated the discovered rules through the literature survey. Experiments were also carried out using the HGDP panel data provided by the Foundation Jean Dausset-CEPH, which prove the validity of our new method for identifying appropriate dimensional reduction and associations of multiple SNPs and traits.

Recent advances in imaging technologies for generating large quantities of high-resolution 3D images, especially multispectral labeling technology such as Brainbow, permits unambiguous differentiation of neighboring neurons in a densely labeled brain. This enables, for the first time, the possibility of studying the connectivity between many neurons from a light microscopy image. The lack of reliable automated neuron morphology reconstruction, however, makes data analysis the bottleneck of extracting rich informatics in neuroscience. Supervoxel-based neuron segmentation methods have been proposed to solve this problem, however, previous approaches have been impeded by the large numbers of errors which arise in the final segmentation. In this paper, we present a novel unsupervised approach to trace neurons from multispectral Brainbow images, which prevents segmentation errors and tracing continuity errors using two innovations: First, we formulate a Gaussian mixture model-based clustering strategy to improve the separation of segmented color channels that provides accurate skeletons for the next steps. Then, a skeleton graph approach is proposed to allow the identification and correction of discontinuities in the neuron tree topology. We find that these innovations allow better performance over current state-of-the-art approaches, which results in more accurate neuron tracing results close to human expert annotation.

Determinants of translation speed are randomly distributed across transcripts resulting in a universal scaling of protein synthesis times

Ribosome profiling experiments have found greater than 100-fold variation in ribosome density along mRNA transcripts, indicating that individual codon elongation rates can vary to a similar degree. This wide range of elongation times, coupled with differences in codon usage between transcripts, suggests that the average codon translation-rate per gene can vary widely. Yet, ribosome run-off experiments have found that the average codon translation rate for different groups of transcripts in mouse stem cells is constant at 5.6 AA/s. How these seemingly contradictory results can be reconciled is the focus of this study. Here, we combine knowledge of the molecular factors shown to influence translation speed with genomic information from Escherichia coli, Saccharomyces cerevisiae and Homo sapiens to simulate the synthesis of cytosolic proteins in these organisms. The model recapitulates a near constant average translation rate, which we demonstrate arises because the molecular determinants of translation speed are distributed nearly randomly amongst most of the transcripts. Consequently, codon translation rates are also randomly distributed and fast-translating segments of a transcript are likely to be offset by equally probable slow-translating segments, resulting in similar average elongation rates for most transcripts. We also show that the codon usage bias does not significantly affect the near random distribution of codon translation rates because only about 10% of the total transcripts in an organism have high codon usage bias while the rest have little to no bias. Analysis of Ribo-Seq data and an in vivo fluorescent assay supports these conclusions.

The popularity of social media amplified the amount of text data that is used to enrich text classification research with machine learning approach. The modernization in weather information system is needed to produce real-time weather information using the involvement of Twitter users. GetOldTweets was used to cover data acquisition from Twitter. Support Vector Machine (SVM) was deployed as a machine learning model for text classification. The result was delivered in Esri Maps features. It facilitated a social sensing for Indonesia weather information system by using Twitter posts from Indonesian users with 93% accuracy. © 2021 IEEE.

Simulation of developmental changes in action potentials with ventricular cell models

During cardiomyocyte development, early embryonic ventricular cells show spontaneous activity that disappears at a later stage. Dramatic changes in action potential are mediated by developmental changes in individual ionic currents. Hence, reconstruction of the individual ionic currents into an integrated mathematical model would lead to a better understanding of cardiomyocyte development. To simulate the action potential of the rodent ventricular cell at three representative developmental stages, quantitative changes in the ionic currents, pumps, exchangers, and sarcoplasmic reticulum (SR) Ca²⁺ kinetics were represented as relative activities, which were multiplied by conductance or conversion factors for individual ionic systems. The simulated action potential of the early embryonic ventricular cell model exhibited spontaneous activity, which ceased in the simulated action potential of the late embryonic and neonatal ventricular cell models. The simulations with our models were able to reproduce action potentials that were consistent with the reported characteristics of the cells in vitro. The action potential of rodent ventricular cells at different developmental stages can be reproduced with common sets of mathematical equations by multiplying conductance or conversion factors for ionic currents, pumps, exchangers, and SR Ca ²⁺ kinetics by relative activities. © Springer Science + Business Media B.V. 2007.

Traveling fronts describe the transition between two alternative states in a great number of physical and biological systems. Examples include the spread of beneficial mutations, chemical reactions, and the invasions by foreign species. In homogeneous environments, the alternative states are separated by a smooth front moving at a constant velocity. This simple picture can break down in structured environments such as tissues, patchy landscapes, and microfluidic devices. Habitat fragmentation can pin the front at a particular location or lock invasion velocities into specific values. Locked velocities are not sensitive to moderate changes in dispersal or growth and are determined by the spatial and temporal periodicity of the environment. The synchronization with the environment results in discontinuous fronts that propagate as periodic pulses. We characterize the transition from continuous to locked invasions and show that it is controlled by positive density-dependence in dispersal or growth. We also demonstrate that velocity locking is robust to demographic and environmental fluctuations and examine stochastic dynamics and evolution in locked invasions. Copyright © 2018, The Authors. As soon as the lockdown was established in Jakarta, Indonesia, people experienced a change in Jakarta's air quality. This research was conducted to answer several challenges such as: where to find Indonesia's air quality open data platforms, how to handle the acquired data with SQL technology, and how to validate whether the air quality of Jakarta was significantly changed from a period to another or not. With particulate matter 2.5 (PM 2.5) data acquired by The United States Diplomatic Post in South Jakarta, a data visualization was generated to describe the fluctuation of PM 2.5 from February 29th to June 29th. By conducting a two-sample t-test, a significant change in South Jakarta's air quality was revealed. The test concluded that South Jakarta's air quality got worse even after a lockdown was established. © 2021 IEEE.

multidisciplinary collaboration between public health, system engineering, and UX is able to generate a solution in healthcare problem like stunting. The principle of Agile UX gathers requirements to generate an application design. Currently, various website and mobile applications are available to be utilized for stunting research. StuntingDB is one of many web-based applications that specialized in stunting data management. The application required several types of users to operate hierarchically. This research focused on Public Health Officers' workflow that require a solution to in the form of assessment module for stunting DBMS by using Agile UX principle. The method collaborates agile team and UX team to solve Public Health Officer's difficulty in changing stunting status at pre-saved child patient's profile. Collaboration of both agile team and UX team successfully proposed an application design that system design. © 2022 IEEE.

The launch of StuntingDB is believed to enliven the role of database management systems (DBMS) in Indonesia's stunting research. However, a novelty in stunting data management that enables parallel project activation in multiple observation areas is necessary. Several improved functionalities in StuntingDB must be designed to prevent the high demand for accessibility in the middle of stunting research. Connolly and Begg's principle of database design is adopted along with Software Development Life Cycle's Waterfall model for creating a continuous development of the system. This research produces a new database design in the form of Entity Relationship Diagram (ERD) and Use Case Diagram to help system developers realizing a new version of StuntingDB for stunting research in several observation areas. © 2022 IEEE.
