Respiratory auscultation can help healthcare professionals detect abnormal respiratory conditions if adventitious lung sounds are heard. The state-of-the-art artificial intelligence technologies based on deep learning show great potential in the development of automated respiratory sound analysis. To train a deep learning-based model, a huge number of accurate labels of normal breath sounds and adventitious sounds are needed. In this paper, we demonstrate the work of developing a respiratory sound labeling software to help annotators identify and label the inhalation, exhalation, and adventitious respiratory sound more accurately and quickly. Our labeling software integrates six features from MATLAB Audio Labeler, and one commercial audio editor, RX7. As of October, 2019, we have labeled 9,765 15- second-long audio files of breathing lung sounds, and accrued 34,095 inhalation labels,18,349 exhalation labels, 13,883 continuous adventitious sounds (CASs) labels and 15,606 discontinuous adventitious sounds (DASs) labels, which are significantly larger than previously published studies. The trained convolutional recurrent neural networks based on these labels showed good performance with F1-scores of 86.0% on inhalation event detection, 51.6% on CASs event detection and 71.4% on DASs event detection. In conclusion, our results show that our proposed respiratory sound labeling software could easily pre-define a label, perform one-click labeling, and overall facilitate the process of accurately labeling. This software helps develop deep learning-based models that require a huge amount of labeled acoustic data. © 2021 SPIE.

Genomics study, as opposed to socio-anthropology, has been demonstrated as an excellent tool to picture biological relatedness and disease risk factors. To analyze the data obtained from the study, Genome-wide Association Study (GWAS) has been more than decades known as the mainstay approach., is the most popular approach in analysing genomics data. The confounding variables selection, being that ancestry estimation or population stratification, is substantial to maintain the quality of GWAS. Researchers have developed various methods in extracting the population stratification information from high dimensional genomics data, especially Single Nucleotide Polymorphisms (SNPs) data. In the present study, we proposed an implementation of Principal Component Analysis (PCA)-complemented Gaussian Mixture Model (GMM) as an unsupervised model to estimate population stratification from samples. The results derived from this approach was further compared to that resulted from K-means and from the commonly used ancestry estimation software, fast STRUCTURE. We figured out that our recent improved approach outperformed the two later mentioned as shown by the average cluster and population scores. Furthermore, it was able to generate the probability distribution of each sample across all population, despite its limited quality. These intriguing results worth further investigations with much more comprehensive population coverage and more advanced algorithm.

Microsatellite instability (MSI) is a pivotal genetic marker influencing the efficacy of immunotherapy in colorectal cancer. Traditional MSI examination often requires additional genetic or immunohistochemical tests, whereas histology images, widely available in colorectal cancer diagnosis, offer a valuable alternative for MSI prediction. Although Transformer-based models have demonstrated promising outcomes in predicting MSI from histology images, they are hampered by traditional local attention mechanisms that struggle to capture long-range interdependencies and establish a comprehensive global receptive field. In this study, we introduce DiNAT-MSI, a novel framework for histology-based MSI prediction that incorporates the Dilated Neighborhood Attention Transformer (DiNAT). This model enhances global context recognition and substantially expands receptive fields, all without additional computational burden. Our results demonstrate that DiNAT-MSI achieves a superior patientwise AUROC compared to ResNet18 and Swin Transformer, along with commendable explainability. Our work not only illustrates a more accessible diagnostic tool for leveraging histological data but also underscores the potential of Transformerbased models with sophisticated attention designs in advancing precision medicine for colorectal cancer patients.

Urinary tract stones are a common and frequently recurring medical issue. Accurately predicting the success rate after surgery can help avoid ineffective medical procedures and reduce unnecessary healthcare costs. This study collected data from patients with upper ureter stones who underwent extracorporeal shock wave lithotripsy, including cases of successful as well as unsuccessful stone removal after the first and second lithotripsy procedures, and constructed prediction systems for the outcomes of the first and second lithotripsy procedures. Features were extracted from three categories of information: patient characteristics, stone characteristics, and extracorporeal shock wave lithotripsy machine data, and additional features were created using Feature Creation. Finally, the impact of features on the models was analyzed using six methods to calculate feature importance. Our prediction model for the first lithotripsy, selected from among 43 methods and seven ensemble learning techniques, achieves an AUC of 0.91. For the second lithotripsy, the AUC reaches 0.76. The results indicate that the detailed and binary information provided by patients regarding their history of stone experiences contributes differently to the predictive accuracy of the first and second lithotripsy procedures. The need for an early screening and Computer-Aided Diagnosis (CAD) system based on Artificial Intelligence (AI) for the field of radiology is essential to realize considering the large impact of lung diseases globally. However, developing AI requires a lot of data, which is a challenge because data in the health sector tends to be limited in quantity and has disparities between diagnostic categories (data imbalance). To overcome this issue, DINO ViT models was trained with the publicly available COVID-19 Radiography Database in our previous study. The model was subsequently implemented into a web application, with this study focusing on the development of a prototype for the application. The study found this application can be useful for medical personnel and doctors in carrying out early screening and CAD. Meanwhile, it also highlighted the general unfamiliarity with AI applications among medical staff, emphasizing the need for increased education and training on AI's role in healthcare.

Background: Gene regulation is a key mechanism in higher eukaryotic cellular processes. One of the major challenges in gene regulation studies is to identify regulators affecting the expression of their target genes in specific biological processes. Despite their importance, regulators involved in diverse biological processes still remain largely unrevealed. In the present study, we propose a kernel-based approach to efficiently identify core regulatory elements involved in specific biological processes using gene expression profiles. Results: We developed a framework that can detect correlations between gene expression profiles and the upstream sequences on the basis of the kernel canonical correlation analysis (kernel CCA). Using a yeast cell cycle dataset, we demonstrated that upstream sequence patterns were closely related to gene expression profiles based on the canonical correlation scores obtained by measuring the correlation between them. Our results showed that the cell cycle-specific regulatory motifs could be found successfully based on the motif weights derived through kernel CCA. Furthermore, we identified co-regulatory motif pairs using the same framework. Conclusion: Given expression profiles, our method was able to identify regulatory motifs involved in specific biological processes. The method could be applied to the elucidation of the unknown regulatory mechanisms associated with complex gene regulatory processes. © 2012 BioMed Central Ltd .

The spread of Corona Virus Disease 19 (COVID-19) in Indonesia is still relatively high and has not shown a significant decrease. One of the main reasons is due to the lack of supervision on the implementation of health protocols such as wearing masks in daily activities. Recently, state-of-the-art algorithms were introduced to automate face mask detection. To be more specific, the researchers developed various kinds of architectures for the detection of masks based on computer vision methods. This paper aims to evaluate well-known architectures, namely the ResNet50, VGG11, InceptionV3, EfficientNetB4, and YOLO (You Only Look Once) to recommend the best approach in this specific field. By using the MaskedFace-Net dataset, the experimental results showed that the EfficientNetB4 architecture has better accuracy at 95.77% compared to the YOLOv4 architecture of 93.40%, InceptionV3 of 87.30%, YOLOv3 of 86.35%, ResNet50 of 84.41%, VGG11 of 84.38%, and YOLOv2 of 78.75%, respectively. It should be noted that particularly for YOLO, the model was trained using a collection of MaskedFace-Net images that had been pre-processed and labelled for the task. The model was initially able to train faster with pre-trained weights from the COCO dataset thanks to transfer learning, resulting in a robust set of features expected for face mask detection and classification.

Previous observations suggest the existence of ‘Active sleep’ in cephalopods. To investigate in detail the behavioral structure of cephalopod sleep, we video-recorded four adult specimens of Octopus insularis and quantified their distinct states and transitions. Changes in skin color and texture and movements of eyes and mantle were assessed using automated image processing tools, and arousal threshold was measured using sensory stimulation. Two distinct states unresponsive to stimulation occurred in tandem. The first was a ‘Quiet sleep’ state with uniformly pale skin, closed pupils, and long episode durations (median 415.2 s). The second was an ‘Active sleep’ state with dynamic skin patterns of color and texture, rapid eye movements, and short episode durations (median 40.8 s). ‘Active sleep’ was periodic (60% of recurrences between 26 and 39 min) and occurred mostly after ‘Quiet sleep’ (82% of transitions). These results suggest that cephalopods have an ultradian sleep cycle analogous to that of amniotes. © 2021 The Authors

An accurate assessment of p53's functional statuses is critical for cancer genomic ***,there is a significant challenge in identifying tumors with non-mutational p53 inactivation which is not detectable through DNA *** undetected cases are often misclassified as p53-normal,leading to inaccurate prognosis and downstream association *** address this issue,we built the support vector machine(SVM)models to systematically reassess p53's functional statuses in TP53 wild-type(TP53^(WT))tumors from multiple The Cancer Genome Atlas(TCGA)***-validation demonstrated the good performance of the SVM models with a mean area under the receiver operating characteristic curve(AUROC)of 0.9822,precision of 0.9747,and recall of *** study revealed that a significant proportion(87%-99%)of TP53^(WT) tumors actually had compromised p53 *** analyses uncovered that these genetically intact but functionally impaired(termed as predictively reduced function of p53 or TP53^(WT)-pRF)tumors exhibited genomic and pathophysiologic features akin to TP53-mutant tumors:heightened genomic instability and elevated levels of ***,patients with TP53^(WT)-pRF tumors experienced significantly shortened overall survival or progression-free survival compared to those with predictively normal function of p53(TP53^(WT)-pN)tumors,and these patients also displayed increased sensitivity to platinum-based chemotherapy and radiation therapy.

Sentiment analysis is crucial method in business intelligence to extract insights, which typically begin with sentiment classification. One of the latest frameworks for generating sentence embeddings for sentiment classification is LLM2Vec, which allows Transformer decoder-based models to generate sentence embeddings for text representation. Its capability is deemed language-agnostic, which, in this study, the framework is leveraged for Tokopedia tweet sentiment analysis to prove the claim. The base decoder models used in the LLM2Vec framework were Llama 3 8B, Llama 2 7B, Sheared Llama 1.3B, and Mistral 7B. Two BERT-based models, which are the Indonesian SBERT model and IndoBERT trained with the SimCSE approach, were employed as a comparison. The generated embeddings were classified using logistic regression, SVM, and MLP Classifier. Classifiers using embedding generated by LLM2Vec with Llama 3 8B and Mistral 7B achieves on-par performance with classifiers that utilize IndoBERT SimCSE embeddings, while classifiers using embeddings generated by LLM2Vec with Llama 2 7B and Sheared Llama 1.3B achieves much lower performance. Classifiers with Indonesian SBERT embeddings achieve the highest F1 score performance. Despite slightly lower performance, this study has proven the language-agnostic capability of LLM2Vec, especially with Llama 3 8B and Mistral 7B in colloquial Bahasa Indonesia sentiment analysis, since none of the base decoders were ever trained using the Bahasa Indonesia corpus.
