Improved Combinatorial Benders Decomposition for a Scheduling Problem with Unrelated Parallel Machines

This paper addresses the unrelated parallel machines scheduling problem with sequence and machine dependent setup times. Its goal is to minimize the makespan. The problem is solved by a combinatorial Benders decomposition. This method can be slow to converge. Therefore, three procedures are introduced to accelerate its convergence. The first procedure is a new method that consists of terminating the execution of the master problem when a repeated optimal solution is found. The second procedure is based on the multicut technique. The third procedure is based on the warm-start. The improved Benders decomposition scheme is compared to a mathematical formulation and a standard implementation of Benders decomposition algorithm. In the experiments, two test sets from the literature are used, with 240 and 600 instances with up to 60 jobs and 5 machines. For the first set the proposed method performs 21.85% on average faster than the standard implementation of the Benders algorithm. For the second set the proposed method failed to find an optimal solution in only 31 in 600 instances, obtained an average gap of 0.07%, and took an average computational time of 377.86 s, while the best results of the other methods were 57, 0.17%, and 573.89 s, respectively. © 2017 Francisco Regis Abreu Gomes and Geraldo Robson Mateus.

Reconstruction of biological and biochemical networks is a crucial step in extracting knowledge and causal information from large biological data sets. This task is particularly challenging when dealing with time-series data from dynamic networks. We have developed a new method, called doubly penalized least absolute shrinkage and selection operator (DPLASSO), for the reconstruction of dynamic biological networks. Our method consists of two components: statistical significance testing of model coefficients and penalized/constrained optimization. A partial least squares (PLS) with statistical significance testing acts as a supervisory-level filter to extract the most informative components of the network from a data set. Then, LASSO with extra weights on the smaller parameters identified in the first layer is employed to retain the main predictors and to set the smallest coefficients to zero. We present two case studies to compare the relative performance of DPLASSO and LASSO in terms of several metrics, such as sensitivity, specificity, and accuracy. The first case study employs a synthetic data set;it demonstrates that DPLASSO substantially improves network reconstruction in terms of accuracy and specificity. The second case study relies on simulated data sets for cell division cycle of fission yeast and shows that DPLASSO overall outperforms LASSO and PLS in terms of sensitivity, specificity, and accuracy. Combining PLS with statistical significance testing and LASSO provides good performance with respect to several metrics. DPLASSO is well suited for reconstruction of networks with low and moderate density. For high-density networks, high specificity is desired, making PLS a more suitable approach. © 1963-2012 IEEE.

Given the difficulty of invasive methods to assess muscle action during natural human movement, surface electromyography (sEMG) has been increasingly used to capture muscle activity in relation to kinesiological analysis of specific tasks. Isolated isometric, concentric and eccentric forms of muscle action have been receiving the most attention for research purposes. Nevertheless natural muscle action frequently involves the use of a preceding eccentric muscle action as a form of potentiation of immediate muscle concentric action, in what is designated as muscle stretch-shortening cycle (SSC). The most frequently applied protocols for the evaluation of SSC on vertical jumps are by virtue of their reproducibility and control of experimental conditions, squat jump (SJ) without countermovement (CM), countermovement jump (CMJ) with long CM and drop jump (DJ) with short CM. The methods used to extract information and relationship of the captured signals also present a high diversity, with the question about the consistency of the methods and obtained results. The objective of this study is to evaluate the consistency of the analysis and results by applying different EMGs signal analysis techniques related to strategic muscle groups of the lower limbs at different countermovement evaluated in vertical jumps. Raw sEMG signals of 5 lower limb muscles of 6 subjects during SJ, CMJ and DJ were rectified, filtered and obtained their envelope, and then correlated (CR) for detection of synergistic, agonist and antagonist activity, applied principal component analysis (PCA) for the detection of uncorrelated components explaining maximum variability and normalized cross-correlation (CCRN) for detection of maximum correlations and time lag. CR of EMG envelopes presented higher coactivities (CoA) in DJ relative to SJ and these CoA superior to CMJ with greater synergy in DJ relative to SJ and CMJ that present several loop cycles corresponding to time lag of activity. Chemical-genetic approaches offer the potential for unbiased functional annotation of chemical libraries. Mutations can alter the response of cells in the presence of a compound, revealing chemical-genetic interactions that can elucidate a compound's mode of action. We developed a highly parallel, unbiased yeast chemical-genetic screening system involving three key components. First, in a drug-sensitive genetic background, we constructed an optimized diagnostic mutant collection that is predictive for all major yeast biological processes. Second, we implemented a multiplexed (768-plex) barcode-sequencing protocol, enabling the assembly of thousands of chemical-genetic profiles. Finally, based on comparison of the chemical-genetic profiles with a compendium of genome-wide genetic interaction profiles, we predicted compound functionality. Applying this high-throughput approach, we screened seven different compound libraries and annotated their functional diversity. We further validated biological process predictions, prioritized a diverse set of compounds, and identified compounds that appear to have dual modes of action.

Computed tomography (CT) examinations are commonly used to predict lung nodule malignancy in patients, which are shown to improve noninvasive early diagnosis of lung cancer. It remains challenging for computational approaches to achieve performance comparable to experienced radiologists. Here we present NoduleX, a systematic approach to predict lung nodule malignancy from CT data, based on deep learning convolutional neural networks (CNN). For training and validation, we analyze >1000 lung nodules in images from the LIDC/IDRI cohort. All nodules were identified and classified by four experienced thoracic radiologists who participated in the LIDC project. NoduleX achieves high accuracy for nodule malignancy classification, with an AUC of ~0.99. This is commensurate with the analysis of the dataset by experienced radiologists. Our approach, NoduleX, provides an effective framework for highly accurate nodule malignancy prediction with the model trained on a large patient population. Condensed-matter systems that simultaneously exhibit superconductivity and ferromagnetism are rare due the antagonistic relationship between conventional spin-singlet superconductivity and ferromagnetic order. In materials in which superconductivity and magnetic order are known to coexist (such as some heavy-fermion materials), the superconductivity is thought to be of an unconventional nature. Recently, the conducting gas that lives at the interface between the perovskite band insulators LaAlO3 (LAO) and SrTiO3 (STO) has also been shown to host both superconductivity and magnetism. Most previous research has focused on LAO/STO samples in which the interface is on the (001) crystal plane. Relatively little work has focused on the (111) crystal orientation, which has hexagonal symmetry at the interface, and has been predicted to have potentially interesting topological properties, including unconventional superconducting pairing states. Here we report measurements of the magnetoresistance of (111) LAO/STO heterostructures at temperatures at which they are also superconducting. As with the (001) structures, the magnetoresistance is hysteretic, indicating the coexistence of magnetism and superconductivity, but in addition, we find that this magnetoresistance is anisotropic. Such an anisotropic response is completely unexpected in the superconducting state and suggests that (111) LAO/STO heterostructures may support unconventional superconductivity.

Reproducibility of computational studies is a hallmark of scientific methodology. It enables researchers to build with confidence on the methods and findings of others, reuse and extend computational pipelines, and thereby drive scientific progress. Since many experimental studies rely on computational analyses, biologists need guidance on how to set up and document reproducible data analyses or simulations. In this paper, we address several questions about reproducibility. For example, what are the technical and non-technical barriers to reproducible computational studies? What opportunities and challenges do computational notebooks offer to overcome some of these barriers? What tools are available and how can they be used effectively? We have developed a set of rules to serve as a guide to scientists with a specific focus on computational notebook systems, such as Jupyter Notebooks, which have become a tool of choice for many applications. Notebooks combine detailed workflows with narrative text and visualization of results. Combined with software repositories and open source licensing, notebooks are powerful tools for transparent, collaborative, reproducible, and reusable data analyses. Copyright © 2018, The Authors. Augmented Reality is a technology that allows users to see the real world, with virtual objects placed on it or combined with the real world. Augmented Reality itself can be applied to various things, including as an educational media. In the field of education, technology can be used a culture introduction to society. One part of Indonesian culture is traditional houses. Traditional house is a building that symbolizes the culture of the local community. In North Sumatra itself, there are several traditional houses that have different forms. The use of Vuforia SDK in the construction of this application can display augmented objects in the form of 3-dimentional objects and also provide information on the house. This application will run on the Android mobile platform to make it easier for users to access it. In addition, users can choose their own objects to be used as markers to make the application use much easier.
