Genome wide association studies (GWAS) aim to identify genomic variance associated with certain disease conditions. Major bottleneck of standard GWAS approaches are the prioritization and subset selection after the statistically significant SNPs are determined. Our group has recently developed an analysis pipeline, where p-value and combined p value statistics are integrated with the novel AHP based SNP prioritization algorithm for the detailed analysis of associated SNPs considering statistical significance and biological relevance. Following this pipeline, we have done the GWAS of Alzheimer's Disease (AD) on ADNI SNP genotyping data set where 148 AD cases and 182 controls are investigated. Among the top 100 SNPs 18 of them mapped to AD linked genes. Additionally further analysis of the gene and pathway results suggested new associations, providing basis for new hypothesis for the AD Biomarker research. © 2012 IEEE.

RNA induced gene silencing complex (RISC) has a role in many cellular processes which includes regulation of gene expression, immune response, cell differentiation and embryonic development. Dicer protein is a key regulator of these processes. Dicer1 specifically has central role in maturation of RISC substrate RNA and RISC assembly in mouse. Here the results of a microarray study that investigates the molecular level changes in dicer1 knockout mouse liver hepatocytes is re-analysed and the differentially regulated genes are hierarchically clustered based on molecular function and co-expression to construct the suggested regulation network of Dicer1 in mouse hepatocytes. © 2012 IEEE.

Single Nucleotide Polymorphisms (SNP) is a DNA sequence variation that occurs when a single nucleotide differs between members of a biological species or paired chromosomes in an individual. Studies on SNP data are important for scientists to shed light on identifying genetic variations underlying complex diseases. While recent advances in high-throughput genotyping technologies are resulting in data accumulation at large scales, the need for collection and service of this data under a standard format and globally normalized and structured metadata that houses the structured SNP data is becoming essential. Here, we present iSNP that is a regularly updated, machine curated database that holds SNP and its associated metadata from publicly available databases under a structured standard format that can be efficiently utilized within different applications. © 2012 IEEE.

There are two methods for detecting videos illegally recorded in theaters. One uses digital watermarks to identify on what dates and in what theaters such videos were recorded. The other method uses infrared light, which degrades such videos by using the difference between human and device sensitivities. However, neither method detects the act of recording a video. Therefore, these methods are not the best to prevent movies from being illegally recorded. Our previously proposed method uses reflected infrared light to identify places where surreptitious filming takes place (in this paper, we call a camera used for surreptitious filming a surreptitious filming camera (SFC)). This method focuses infrared light on places where surreptitious filming takes place and disrupts it. In addition, this method distinguishes camera lenses from other lenses, such as those for eyeglasses, to analyze the RGB of reflected infrared light. However, this method cannot capture reflected infrared light depending on a SFC's location and direction. As a result, we propose using a moving infrared detection camera (IDC) to solve these problems and a method for more effectively detecting reflected infrared light. © 2012 IEEE.

This paper reports the highest results (95% in MUC and 92% in CoNLL metric) in the literature for Turkish named entity recognition;more specifically for the task of detecting person, location and organization entities in general news texts. We give an in depth analysis of the previous reported results and make comparisons with them whenever possible. We use conditional random fields (CRFs) as our statistical model. The paper presents initial explorations on the usage of rich morphological structure of the Turkish language as features to CRFs together with the use of some basic and generative gazetteers. © 2012 The COLING.

In this study, we explored the students' computer-supported collaborative learning behavior based on the Facebook platform. Sixty two senior college students major in Information Management took Decision Support System (DSS) class. Besides the lectures and class discussion, the students participated in the DSS Facebook for collaborative learning. We found that students' characteristics (e.g., gender and mindset of learning) are important factors to affect their Facebook usage behavior and learning performance. The students using DSS Facebook more often get better performance in their final projects, learning satisfaction and the online communication behavior survey. We also found that gender affects the usage of social networks platform. For instance, male students use social networks platform several times per week and get better performance in online communication, learning satisfaction and creativity self-efficacy.

The activities of organizing knowledge recorded in texts and obtaining knowledge from human experts-the knowledge acquisition process-are essential for scientific development. The methodological steps are tested in a real case of knowledge acquisition in the domain of the human blood. We hope to contribute to the improvement of knowledge acquisition for the representation of scientific knowledge in ontologies.

The assessment of solitary pulmonary nodules (SPN) is a very difficult task in PET imaging due to adjacent normal structures. Physicians and computational systems as well, would gain benefit if trained to a large number of SPN cases with controlled topological and morphological characteristics. Our objective was to develop a method for the modeling of the solitary pulmonary nodules in CT and PET images. The modeling of SPN was implemented by Monte Carlo methods taking into consideration morphological characteristics, internal features and Standardized Uptake Value (SUV) activity distribution. For the validation of the model, an observer study from three independent medical experts was performed. The reviewers characterized the lesions as simulated or real and finally they classified them as benign or malignant. According to the results of the human observer study a significant percentage of simulated images could not be differentiated from real ones and the simulated class (benign or malignant) was consistent with the observers' classification.
