A comprehensive study of the atmospheric neutrino flux in the energy region from sub-GeV up to several TeV using the Super-Kamiokande (SK) water Cherenkov detector is presented in this paper. The energy and azimuthal spectra, and variation over time, of the atmospheric νe+ν¯e and νμ+ν¯μ fluxes are measured. The energy spectra are obtained using an iterative unfolding method by combining various event topologies with differing energy responses. The azimuthal spectra depending on energy and zenith angle, and their modulation by geomagnetic effects, are also studied. A predicted east-west asymmetry is observed in both the νe and νμ samples at 8.0σ and 6.0σ significance, respectively, and an indication that the asymmetry dipole angle changes depending on the zenith angle was seen at the 2.2σ level. The measured energy and azimuthal spectra are consistent with the current flux models within the estimated systematic uncertainties. A study of the long-term correlation between the atmospheric neutrino flux and the solar magnetic activity cycle is performed, and a weak preference for a correlation was seen at the 1.1σ level, using SK-I–SK-IV data spanning a 20-year period. For several particularly strong solar activity periods, corresponding to Forbush decrease events, no theoretical prediction is available but a deviation below the typical neutrino event rate is seen at the 2.4σ level. The seasonal modulation of the neutrino flux is also examined, but the change in flux at the SK site is predicted to be negligible, and, as expected, no evidence for a seasonal correlation is seen.

Upgraded electronics, improved water system dynamics, better calibration and analysis techniques allowed Super-Kamiokande-IV to clearly observe very low-energy B8 solar neutrino interactions, with recoil electron kinetic energies as low as ∼3.5 MeV. Super-Kamiokande-IV data-taking began in September of 2008; this paper includes data until February 2014, a total livetime of 1664 days. The measured solar neutrino flux is (2.308±0.020(stat)−0.040+0.039(syst))×106/(cm2 sec) assuming no oscillations. The observed recoil electron energy spectrum is consistent with no distortions due to neutrino oscillations. An extended maximum likelihood fit to the amplitude of the expected solar zenith angle variation of the neutrino-electron elastic scattering rate in SK-IV results in a day/night asymmetry of (−3.6±1.6(stat)±0.6(syst))%. The SK-IV solar neutrino data determine the solar mixing angle as sin2θ12=0.327−0.031+0.026, all SK solar data (SK-I, SK-II, SK III and SK-IV) measures this angle to be sin2θ12=0.334−0.023+0.027, the determined mass-squared splitting is Δm212=4.8−0.8+1.5×10−5 eV2.

Measurements of surface air temperatures in Lombok with low cost miniature data loggers

The global warming and climate change are two of our major problems in this decade. Local impacts of global warming need to be investigated since it depends on local conditions. Understanding variability of local weather especially surface air temperature requires many observations, not only periodic but also covers large area. In this paper, we report our progress in developing low cost miniature data loggers for temperature measurements. The data loggers are based on microcontrollers ATMega8L and 10 kΩ thermistors. Calibration results in laboratory and in field have indicated that the temperature obtained by data loggers shows good agreement with thermometer readings. It is found that errors of temperature measurements are less than 0.3 °C. We have performed preliminary temperature measurements in Lombok Island using twenty data loggers for about one week duration. Temperature variation in Lombok shows localized temperature distribution that is affected by position and topography.

In the FANTOM5 project, transcription initiation events across the human and mouse genomes were mapped at a single base-pair resolution and their frequencies were monitored by CAGE (Cap Analysis of Gene Expression) coupled with single-molecule sequencing. Approximately three thousands of samples, consisting of a variety of primary cells, tissues, cell lines, and time series samples during cell activation and development, were subjected to a uniform pipeline of CAGE data production. The analysis pipeline started by measuring RNA extracts to assess their quality, and continued to CAGE library production by using a robotic or a manual workflow, single molecule sequencing, and computational processing to generate frequencies of transcription initiation. Resulting data represents the consequence of transcriptional regulation in each analyzed state of mammalian cells. Non-overlapping peaks over the CAGE profiles, approximately 200,000 and 150,000 peaks for the human and mouse genomes, were identified and annotated to provide precise location of known promoters as well as novel ones, and to quantify their activities.

Trees representing hierarchical knowledge are prevalent in biology and medicine. Some examples are phylogenetic trees, the hierarchical structure of biological tissues and cell lines. The increasing throughput of techniques generating such trees poses new challenges to the analysis of tree ensembles. Some typical tasks include the determination of common patterns of lineage decisions in cellular differentiation trees. Partitioning the dataset is crucial for further analysis of the cellular genealogies. In this work, we develop a method to cluster labeled binary tree structures. Furthermore, for every cluster our method selects a centroid tree that captures the characteristic mitosis patterns of the group. We evaluate this technique on synthetic data and apply it to experimental trees that embody the lineages of differentiating cells under specific conditions over time. The results of the cell lineage trees are thoroughly interpreted with expert domain knowledge. © 2014 Springer International Publishing.

To investigate the genetic basis of type 2 diabetes (T2D) to high resolution, the GoT2D and T2D-GENES consortia catalogued variation from whole-genome sequencing of 2,657 European individuals and exome sequencing of 12,940 individuals of multiple ancestries. Over 27M SNPs, indels, and structural variants were identified, including 99% of low-frequency (minor allele frequency [MAF] 0.1-5%) non-coding variants in the whole-genome sequenced individuals and 99.7% of low-frequency coding variants in the whole-exome sequenced individuals. Each variant was tested for association with T2D in the sequenced individuals, and, to increase power, most were tested in larger numbers of individuals (>80% of low-frequency coding variants in ~82 K Europeans via the exome chip, and ~90% of low-frequency non-coding variants in ~44 K Europeans via genotype imputation). The variants, genotypes, and association statistics from these analyses provide the largest reference to date of human genetic information relevant to T2D, for use in activities such as T2D-focused genotype imputation, functional characterization of variants or genes, and other novel analyses to detect associations between sequence variation and T2D.

This paper presents a study of and triboson production using events from proton-proton collisions at a centre-of-mass energy of recorded with the ATLAS detector at the LHC and corresponding to an integrated luminosity of 20.2 fb . The production cross-section is determined using a final state containing an electron, a muon, a photon, and neutrinos ( ). Upper limits on the production cross-section of the final state and the and final states containing an electron or a muon, two jets, a photon, and a neutrino ( or ) are also derived. The results are compared to the cross-sections predicted by the Standard Model at next-to-leading order in the strong-coupling constant. In addition, upper limits on the production cross-sections are derived in a fiducial region optimised for a search for new physics beyond the Standard Model. The results are interpreted in the context of anomalous quartic gauge couplings using an effective field theory. Confidence intervals at 95% confidence level are derived for the 14 coupling coefficients to which and production are sensitive.
