In the article we describe the methods for construction of underwater 3D relief (bathymetry) and combining it with the corresponding ground relief (terrain) when the bathymetry information is of much lower quality than that of terrain. We have developed an algorithm for combining the low quality underwater relief with the higher quality ground relief using Delaunay triangulations. The resulting combined 3D model of relief has no noticeable artifacts and can be used to solve various hydrological tasks, such as computation of the HPP reservoir water level in dependence to the water discharges of the hydroelectric power plant. We have tested the technology for building combined relief 3D model in several scientific projects intended to estimate the changes in the coastline under various water flow scenarios in the basins of Angara River and Lake Baikal. © The Authors, published by EDP Sciences 2020.

The article proposes a method based on the use of logical dynamic systems in the classification problem for Boolean vectors (binary feature vectors). This method has practical application in various fields of science and industry, in particular, socionics, geology, mechanical engineering, and others. Binary synchronous autonomous linear and nonlinear dynamic models with an unknown characteristic matrix are considered. Matrix elements are chosen the way that these binary feature vectors are equilibrium states of the binary dynamic model. The areas of attraction of equilibrium states act as classes. One reference vector corresponds to each class. The classification process consists of constructing trajectories of a logical-dynamic system with a given initial state. It aims to verify the reachability of one of the equilibrium states. A meaningful example of the proposed method is considered.

A constructive logical method for the synthesis of the characteristic matrix of a linear binary dynamical system with a given set of one-point attractors and one-step dynamics of reaching this set from any state is proposed. The problem conditions are written as a quantified Boolean formula with subsequent verification of its truth using the QSAT solver. This solver provide the values of the elements of the required matrix as a certificate. The proposed method implementation is performed using automation tools for constructing and executing composite services in an applied microservices package for solving problems of qualitative research of binary dynamic systems. These tools provide cloud services for getting a quantified Boolean formula in QDIMACS format, verifying its truth, getting a constructive solution to the considered problem, and supporting synchronization of cloud and local data in a hybrid cloud infrastructure using Dew Computing.

The paper is devoted to the study of a singular nonlinear second-order parabolic equation, which is called the porous medium equation or the nonlinear heat equation. One of the important classes of its solutions is heat waves propagating over a zero background with a finite velocity. This property is not typical for parabolic equations and is a consequence of singularity. The main object of study is exact solutions of mentioned type. A new way of separating variables is used to represent them. We obtain conditions when it is possible to make a reduction to the Cauchy problem for an ordinary second-order differential equation with a singularity. It is shown that the Cauchy problemdescribes a heat wave whose front moves exponentially. We construct a solution to the Cauchy problem as a power series and determine the cases when the series breaks off, i.e. the solution has the form of a polynomial, and the corresponding heat wave can be written explicitly. If the Cauchy problem cannot be explicitly integrated, the solution is constructed numerically. An algorithm based on the boundary element method is proposed. We perform a computational experiment and conclude the properties of the found solutions. Besides, the accuracy of the calculation results is analyzed. © Published under licence by IOP Publishing Ltd.

We study entanglement and multiphoton transitions in a system of coupled superconducting flux qubits under the action of an alternating drving field (the frequency of the external field is much higher than the frequency of qubit transitions). The positions of multiphoton transitions are found within the framework of the quasi-energy representation and the Floquet perturbation theory. It is shown that by tuning the external control field, it is possible to control the positions of the resonances and the measure of entanglement in the system. The influence of dissipation processes on multiphoton interference effects is studied. © 2021 IEEE.

The paper discusses the algorithm for the numerical solution of applied optimal control problems in robotics. The proposed algorithm is the Powell method modification, which uses the combined one-dimensional nonlocal search algorithm developed by the authors based on the Strongin and parabolas methods as an auxiliary one. The developed algorithm is implemented in C language and integrated within a single software package. The obtained using the proposed algorithm solutions of two problems are presented: the problem of the optimal control of the mobile robot and the task of the industrial robot arm control. All the obtained solutions found a meaningful interpretation. © 2021, Springer Nature Switzerland AG.

Optimization in a traffic flow model as an inverse problem in the Wasserstein space

We address an inverse problem for a dynamical system in the space of probability measures, namely, the problem of restoration of the time-evolution of a probability distribution from certain given statistical information. The dynamics of the distribution is described by a nonlocal continuity equation in the Wasserstein space of probability measures. For the simplest version of this problem, associated with a toy one-dimensional model of traffic flow, we derive a necessary optimality condition and design, on its base, a numerical algorithm of the type of gradient descent. We also discuss some technical aspects of the realization of the elaborated algorithm, and present the results of computational experiments implementing an eloquent numeric scenario.

Cell-free biosynthesis meets dynamic optimization and control: a fed-batch framework

Cell-free biosynthesis uses the machinery of cells, such as the metabolic reactions, to carry out conversion processes in vitro. This can be more beneficial than in vivo approaches like fermentations. Some advantages of these synthetic biology processes include higher product yields, rates and titers, and more flexibility in pathway design. Cell-free biosynthesis is still in early stages and, unlike in vivo production, there are very few examples of model-based optimization. Moreover, we encounter static optimizations in most cases, neglecting the dynamic nature of the processes. We present an optimal control framework to maximize the efficiency of cell-free biosynthesis. We focus on fed-batch setups as they allow enhancing the reaction rates via the feeding, extending production processes for longer times, and minimizing the potential negative effects of enzyme kinetics with substrate inhibition. Our framework can in principle handle several cost functions and exploit both static and dynamic degrees of freedom. An aspect that can hinder model-based optimization is model uncertainty, which can arise due to uncertain parameters, oversimplified model assumptions or unknown reaction mechanisms. To counteract this, we propose the use of model predictive control during the process operation. In addition, we outline the use of moving horizon estimation as an observer in the case of unmeasured states. We consider the de novo cell-free synthesis of uridine diphosphate-N-acetylglucosamine as a biomedical relevant case study, where we were able to maximize the volumetric productivity in simulations, and indirectly also the titer and enzyme efficiency use.

Soft sensor for monitoring dynamic changes in cell composition

Precise and accurate online monitoring methods are needed to enable smart biomanufacturing and automation. Most of the sensors available focus on process parameters such as metabolite and dissolved gas concentrations, cell density or viability, among other variables like pH, temperature, etc. In this work, we develop a soft sensor algorithm to estimate the cell composition online, a very important aspect often overlooked in the bioprocess monitoring literature. Our strategy is based on full information estimation, an optimization-based estimator that takes into account the dynamics of the cell metabolism and considers all the available measurements from the beginning of the process, thus it has a memory effect. Being able to track dynamic changes in cell composition can open the door to promising applications, e.g., predictive control and automation of biosystems. As a case study, we consider the Escherichia co li’ s metabolism growing on glycerol under different levels of oxygen supply. We compare the performance of our soft sensor method against resource balance analysis, a previously proposed estimator based on steady-state assumptions. Overall, the presented full information estimator was able to track the dynamic changes in cell composition significantly more accurately. We also discuss how our estimation strategy can be transformed into a moving horizon estimation, where only the available measurements in a fixed and moving window are considered, thereby reducing possible computational burdens.

We present a robust, parallel primal-dual heuristic algorithm for the k-medoids clustering problem, a widely utilized method in data mining and machine learning. Our approach surpasses current algorithms by effectively addressing their limitations, such as time-consuming distance matrix calculations, inefficient nearest-neighbor searches, and difficulties in handling large-scale datasets. To overcome these challenges, we employ an efficient parallel implementation, combined with a pioneering subgradient search algorithm. We evaluate our algorithm on the BIRCH and Stanford Dog datasets and demonstrate its superiority over existing k-medoids clustering algorithms in terms of solution quality and run time. Additionally, we introduce a novel vectorization technique that enables our algorithm to handle various types of data, such as images, text, and point data. Overall, our work contributes to the field of data mining and machine learning by providing an efficient and effective solution for the k-medoids clustering problem. The proposed algorithm offers improved performance, and versatility, making it a valuable tool for a wide range of applications.
