Structure alignment could help to find shape similarities between proteins and guide structure classification and fold recognition. Common substructure detection and extraction are especially important, for which could guide the biologist to discover binding site or active site. We represent each segment of alpha-carbon backbone by using dihedral angles and curve moment invariants. Then, local and global structure alignment could be performed by iterative closest point algorithm. Maximum common substructures between a pair of proteins or within a protein could be found. Active sites also could be detected by the proposed algorithm.

Power consumption in scan-based testing is a major concern nowadays. In this paper, we present a new X-filling technique to reduce both shift power and capture power during scan tests, namely LSC-filling. The basic idea is to use as few as possible X-bits to keep the capture power under the peak power limit of the circuit under test (CUT), while using the remaining X-bits to reduce the shift power to cut down the CUT's average power consumption during scan tests as much as possible. In addition, by carefully selecting the X-filling order, our X-filling technique is able to achieve lower capture power when compared to existing methods. Experimental results on ISCAS'89 benchmark circuits show the effectiveness of the proposed methodology. ©2008 IEEE.

As one of the most important enabling technologies of cloud computing, virtualization brings to HPC good manageability, online system maintenance, performance isolation and fault isolation. Furthermore, previous study on VMM-bypass I/O that virtualizes OS-bypass networks (e.g. Infini- Band) relieved the worry of performance degradation coming along with virtualization. In this paper, we address the scalability challenges imposed upon OS-bypass networks under virtualized environments. The eXtended Reliable Connection (XRC) transport, proposed in modern high-speed interconnection networks to address the scalability problem in large scale applications, would not work in virtualized environments. To solve the problem, we propose VM-proof XRC design to eliminate the scalability gap between virtualized and native environments. Prototype evaluation shows that the virtualization of modern high-speed interconnection networks could get the same raw performance and scalability as in native non-virtualized environment with our VM-proof XRC design. The connection memory scalability shows a potential of 16 times improvement on virtualized clusters composed of 16-core nodes. © 2010 IEEE.

In this paper, we propose a novel HW/SW partitioning with SIMD instructions for the real-time AVS video decoder. As the SIMD instructions instead of hardware are used to optimize video decoding, our approach achieves an optimal balance between performance and programmability. We implement the proposed HW/SW partitioning on a 32-bit RISC processor with 256-bit vector extension, and evaluate the performance using some standard high-quality streams of AVS. Results show that the video decoding system can support the real-time decoding of AVS HD video streams. © 2012 IEEE.

Field programmable gate arrays (FPGAs) are widely used in building systems-on-Programmable-Chips (SOPCs) since they contain plenty of reconfigurable heterogeneous resources providing the facility to implement various intellectual property cores. However, with the shrinking device feature size and the increasing die area, nowadays FPGAs can be deeply affected by the errors induced by electromigration and radiation, which results in challenges of building reliable SOPCs. In this paper, a SOPC implementing a smart 1553B bus node is presented to investigate the challenges and illustrate a feasible approach for building a complex system aimed at high reliability and low recovery latency on a commercial FPGA. First, a general reliability model, the DomainPartition (DP) model, is introduced to formulate the SOPCs which contain multiple alternative configurations proving the fault recovery capability. The assignment of the alternative configurations for maximizing the reliability is then determined according to a first-order optimal solution under the DP framework. Finally, the blind reconfiguration technique is used to reduce the recovery latency. The experiments based on a Monte Carlo simulation approach are carried out to evaluate the reliability and the latency. The obtained results show that higher reliability is attainable with less overhead than the generic triple-modular redundancy method.

This paper proposes a novel method to optimizing H.264 decoding on multi-core processors by exploiting color component level parallelism. Compared with sequential decoding and macro-block level parallelism, the proposed method achieves optimal balance between performance and scalability. The optimization scheme is mapped on a 64-bit MIPS multi-core processor, and is evaluated with standard test streams. Experimental results show that the method improves video decoding performance by 2 times on average without increasing memory consumption, and could be easily applied on other multi-core processors. © 2013 IEEE.

With the rapid development of the Internet, SNS services and 3G commercial mobile applications there have been tremendous opportunities although the development of SNS is very short in China, and the social web game is in the early stage of development. Because of massive users, the potential commercial value of Chinese SNS is still a great mining space. However, a relatively large defects is the precipitation and accumulation on content. The dynamic of friends will affect our own decisions largely, it is favorable for the activity of SNS to increase the number of friends. We have improved the existing models, and conduct experiments to validate it and compare it with previous methods. © Springer-Verlag Berlin Heidelberg 2015.

With increasing defect density, microprocessors, especially the embedded caches, will encounter more faults. Adding spare resources to replace defective components is a widely accepted method for yield enhancement. In this work, a repair method using content addressable memory combined with spare bits, as well as a novel fault injection method is proposed. With the proposed fault injection technique, various numbers and types of faults can be flexibly injected into the silicon. A wireless sensor network system using our self-repairable microprocessor (SRP) is developed to prove the effectiveness of the proposed technique. ©The Electrochemical Society.

In this paper, a tri-band unidirectional printed antenna is presented. By employing a torch-shaped structure to cooperate with a pair of side-by-side rectangular patches, triple band characteristics are realized. Simulation results show that the working frequency bands are 806-960 MHz, 1.71-2.7 GHz and 3.3-3.7 GHz, respectively, which cover the LTE700/ GSM850/ GSM900, S-band and WLAN frequency bands. A compact and simple structure with good radiation characteristics is achieved by the proposed antenna, which is suitable for multi-frequency wireless communications. ©2021 IEEE

The wide application of General Purpose Graphic Processing Units (GPGPUs) results in large manual efforts on porting and optimizing algorithms on them. However, most existing automatic ways of generating GPGPU code fail to conduct optimization strategies regarding a specific computation and to reuse constantly evolving manual optimizations. In this paper, we present a computation pattern driven approach for computation-specific GPGPU code generation and optimization, which in turn reuses manual optimizations to a certain extent. We suggest language extensions to OpenMP, high-level data structure attributes, in order to assist the process of computation pattern matching and to help give users intuitive performance tuning parameters in the view of data structure attributes. We illustrate the feasibility of this approach through three important computation dwarfs, which are dense matrix, sparse matrix, and structured mesh computation in scientific computing. We also build a prototype OpenMP-to-CUDA translator that consists of computation pattern recognition and code template instantiation. The experimental results demonstrate the performance benefits of computation pattern driven method. To our best knowledge, it is the first work on reusing manual optimizations for GPGPUs with computation pattern driven approach.
