A PDE (partial differential equation) based method, 3D active contour model, is presented to model the surface of protein structure. Instead of generating a single molecular surface, we create a series of surfaces associated with the atomic energy inside the protein, which describe different resolutions of molecular surface. Our results indicate that the surfaces we generated are suitable for shape analysis and visualization. So, when the solvent-accessible surface is not enough to represent the features of protein structure, the evolution surface sequence may be an alternative choice. Besides, if the initial surface is smooth enough, the generated surfaces will preserve this property partly, because the evolution of the surfaces is controlled by the PDE.

Proteins function through interactions with other proteins, compounds, RNA and DNA. Prediction of protein interface sites is the key process for providing clues to the function of a protein, and is becoming increasing relevant to drug discovery. In this paper, combining the protein features with the theory of granular computing of quotient space based on protein-protein interaction sites classification algorithm is proposed, (i.e. PPI-GS Model). Such algorithm uses the support vector machine (SVM) with better generalization ability to get different classification results, and construct different quotient space by using these results. The final result is got by granularity synthesis method to organize these quotient spaces. The experiment suggests that this new method is in effect. Also, the potency of the granular computing of quotient space in the application of protein-protein interaction sites prediction and processing is demonstrated © 2008 IEEE.

In this paper, we propose a novel resource allocation algorithm based on proportional fairness in multiuser OFDM systems. Because the utility function is always used for the optimization and achieving the tradeoff between the efficiency and fairness, the proportional fairness optimization problem can be formulated as maximizing the utility function, which is the sum of logarithmic user data rate. However, the optimal proportional fairness problem is NP-hard which requires high complexity. To reduce the complexity of power allocation, we propose a novel power allocation algorithm which achieves good tradeoff between complexity and performance. We discuss our resource allocation algorithm and report on its performance using a set of simulation experiments. © 2008 IEEE.

We try to evaluate the sequential and non-sequential and flexible structural alignment methods on SCOP 1.71. Firstly, we compare the flexible method with rigid methods and compare the sequence order dependent methods with sequence order independent methods by two typical cases. Secondly, the performances of the above methods are evaluated using ten protein pairs which are considered as "hard to detect" similarities. Thirdly, we evaluate the methods by comparing the ROC curves based on their native score and geometric measure Qscore. Then we compare the methods directly using geometric match measure Qscore, which also allows the creation of a 'Best-of-All' method. The main conclusions are: (1) we find that the best alignments found by sequential methods are more consistent with the SCOP classification;(2) we show that ROC curves are of limited value and that their ranking of the methods is not consistent with the ranking implied by the quality of the alignments the methods find;(3) we also find that the alignments of flexible method and non-sequential methods are better than the corresponding alignments of rigid sequential method from the viewpoint of geometric superposition, and flexible method and non-sequential methods can find more cross-fold similarities. © 2008 IEEE.

Granular computing which imitates the manner of human thinking is a mathematical tool to deal with incomplete, uncertain, imprecise and inconsistent knowledge. Just as a great umbrella, it may be regarded as a label of theories, methodologies, techniques and tools about granules, mainly including fuzzy set theory, rough set theory and quotient space theory. In this paper we discuss the relationship of three theories. Then we introduce a general model of granular computing and present a macrocosmic (microcosmic) hierarchical representation of granules.

An equivalence verification algorithm of sequential circuits [1] based on state transfer graph (STG) is presented in this paper, which obtains some certain useful information through verifying the corresponding state transfer graphs' isomorphism, namely that two corresponding sequential circuits' equivalence . And the verifying includes two steps: firstly, find out all state pairs of the vertexes, which are being verified;secondly verify the equivalence of state pairs, if all the state pairs can be matched as equal state pairs, thus we can come to a conclusion that the corresponding circuits have the same sequential behavior. The algorithm mainly verifies ISCAS85 circuits and some simple state transfer graphs, and the final experiment data shows that the algorithm introduced in the paper will obtain better results compared to BDD(Binary Decision Diagram) and SET(Symbolic Trajectory Evaluation) methods. © 2008 IET.

In order to reduce the complexity of hologram generation and holographic display, for the first time the paper combines Gerchberg-Saxton iterative algorithm with Lohmann coding to make phase-only hologram and designs a digital micromirror device (DMD) display system. Thus we not only solve the problem that the amplitude of the frequency spectrum of object function fluctuates very greatly but also avoid the complicated process for producing hologram produced by the plotter, which is controlled by computer. And by this method we can further avoid the complicated technology by etching silicon crystal and improve the quality of imaging. © 2008 IEEE.

It is very important to detect singular points (core and delta) accurately and reliably for classification and matching of fingerprint. In this paper, an improved method for singularity detection in fingerprint images, which based on continuous orientation field, is proposed to improve accuracy of the position and reliability of the singularity. Firstly, the blocks which may contain singularities are detected by computing the Poincare Index. Then, the singularities are detected in the block images. Experiment show that the proposed method can overcome the shortcoming of the traditional method to great extend and is robust to poor quality images.

End surface grating by direct inscribing an index modulation pattern on optical waveguide surface to control amplitude and direction of the diffracted light is fabricated. Direct inscribing an index modulation pattern by femto-laser is simple, agile and the pattern is steady and durable. We control power and direction of diffracting orders by inscribing different modulation patterns and the controllability may well offer opportunities for various kinds of applications such as beam splitter, beam deflector, and beam shape controller. © 2008 SPIE.
