When processing datasets in diabetes classification, common problems included a large number of missing values, outliers, and dataset imbalance. To deal with those issues, this study analyzed 18 studies on diabetes classification with machine learning algorithms over the past 5 years. This revealed the important role of data pre-processing in creating effective classification models, as it was found that by using different data pre-processing techniques, the same model can provide different performance. The study identified K-Nearest Neighbor (KNN) and support vector machine (SVM) as superior methods for filling in missing values, achieving an accuracy of 98.49% and 94.89%, respectively. These approaches outperformed traditional methods such as median or mean replacement. However, the challenge of imbalanced data sets remains in all studies reviewed. The common evaluation metrics used to evaluate the created models in previous studies included accuracy, precision, specificity, sensitivity/recall, and F1 Score. Overall, this review showed that the role of data pre-processing is no less important than algorithm selection to improve the performance of machine learning models in diabetes classification. © 2024 The Authors.

Breast cancer is the second most common cancer diagnosed with women in the United States. Treatment of the disease has been substantially improved in recent years. However, the 5-year survival rate of patients with distant metastatic breast cancer is still below 30%. The transcription factors (TFs) regulate the expression of many genes and are commonly mutated in cancer. It has been shown that targeting transcript factor activity is effective in cancer treatment. In this study, we performed a large-scale integrative analysis to reveal the TFs that play essential regulatory roles in disease development. We first constructed expression networks based on gene expression correlation patterns in normal and tumor tissues. Incorporating the Bayesian analysis, TF and target interactions and methylation analysis with the expression networks, we identified a total of 19 regulatory networks consisting of differentially expressed genes. Gene set enrichment analysis of TF targets further revealed four core regulatory networks that were mainly controlled by 10 transcription factors. The dysregulated gene networks and their major TF regulators inferred by our study provide new insights into the regulatory mechanisms of breast cancer and offer new therapeutic targets.

Quantifying the effect of mutations in the BRCA1 gene is useful for understanding their clinical consequences on breast cancer. Machine learning models can be applied to predict the landscape of protein variant effects that might not be always accessible by experiments. In this work, we propose a simple semi-supervised learning method using a Gaussian mixture model to predict ~90% of the unlabeled missense variants of the BRCA1 gene collected from the ClinVar database. High-quality embeddings are used as a feature of the protein sequences, extracted using the latest pre-trained transformer-based language protein model. A statistical test show that the protein embeddings are effective and robust for predicting pathogenicity. Further, the lower representations of the features are then fed into the semi-supervised model. The prediction performance of the model only for the labeled testing data achieves an AUC score and an accuracy of 79.27% and 71.58%, respectively. Using our defined pathogenic probability score, we find that ~94% of variants in our unlabeled dataset are well-separated into either benign or pathogenic classes according to that scoring. Our scores obtain a moderate Spearman rank correlation with the results of established unsupervised variant effect models. Finally, our approach can potentially be developed for more accurate and biologically reliable predictions of the variant effects. © 2023 The Authors. Published by Elsevier B.V.

Classification of Indonesian crops is a critical task in developing farming and getting more understanding of agriculture. However, there is no clear task in classifying types of crops in Indonesia. Transfer learning has been used successfully in a variety of image classification applications. Thus, in this paper, we collected images of Indonesian crops from the internet randomly and proposed a classification by using transfer learning of deep learning with four pre-trained models: EffficientNetB0, ResNet18, VGG19, and AlexNet. In the experiment, augmentation techniques such as random horizontal flip, random vertical flip, and random affine were utilized to prevent the network from overfitting. The result found that EfficientNet-B0 outperformed other models with an accuracy of 82.55. Then, the model struggled to distinguish between crops in the same family. According to the results, although transfer learning can work well to classify images of Indonesian agricultural crops, some improvements are still required to address existing issues. © 2023 The Authors. Examining topic-level variability in modeling Twitter data can potentially yield more comprehensive insights into public perception during critical periods, thereby enhancing natural disaster mitigation and surveillance efforts. In this study, we utilized generalized linear mixed models (GLMMs) to illustrate the variability in tweet counts related to specific topics in Indonesia during the flood events that occurred in February 2021. The glmmTMB library in R was employed for this purpose. The data were assumed to follow two distinct exponential distributions: Poisson and Negative Binomial. To incorporate random effects, random intercepts and random slopes were introduced, allowing them to vary randomly across topics in the initial two models. Additionally, the final model addressed issues related to dispersion and zero-inflation. By evaluating the Akaike Information Criteria scores, we determined that a model based on the Negative Binomial distribution with random zero-inflation intercepts best fit the data. The chosen model formulation and the estimated parameters have the potential to forecast topic-specific trends in Indonesian flood-related Twitter data. © 2023 The Authors. Coffee beans are one of the high-value commodities in Indonesia, but the sorting method for the quality of coffee beans still uses visual methods and sieves with mechanical machines. This study aims to provide an alternative to classifying coffee beans using Deep Learning algorithms, such as the ResNet-18 and MobileNetV2. The dataset used is USK-COFFEE which consists of two classes, the normal coffee bean class, and the defect coffee bean class. The models were trained using the balanced and imbalanced datasets, meaning that two scenarios were performed. From the results of this study, the accuracy value for the ResNet-18 model was 91.50% when trained on the balanced dataset and 90.87% on the imbalanced dataset. It outperformed the MobileNetV2 architecture, which only achieved 0.8125 and 0.8112 accuracy scores when trained on the balanced and imbalanced datasets, respectively. © The Author(s), under exclusive license to Springer Nature Switzerland AG 2023.

Air pollution is a pressing issue in cities, and managing air quality poses a challenge for urban designers and decision-makers. This study proposes a Digital Twin (DT) Smart City integrated with Mixed Reality technology to enhance visualization and collaboration for addressing urban air pollution. The research adopts an applied research approach, with a focus on developing a DT framework. A use case of DT development for Jakarta, the capital of Indonesia, is presented. By integrating air quality data, meteorological information, traffic patterns, and urban infrastructure data, the DT provides a comprehensive understanding of air pollution dynamics. The visualization capabilities of the DT, utilizing Mixed Reality technology, facilitate effective decision-making and the identification of strategies for managing air quality. However, further research is needed to address data management challenges to build a DT for Smart City at scale. © 2023 The Authors. Published by Elsevier B.V.

Early detection of Autism Spectrum Disorder (ASD) needs to be increased to prevent further adverse impacts. Thus, the classification between ASD and Typically Development (TD) individuals is an intriguing task. This review study has collected 26 related papers to answer four research questions, i.e., what are the most used data inputs, brain atlases, and machine learning models for ASD classification, as also to discover the significant parts of the brain correlated with the ASD. It was eventually found that functional connectivity matrix, Support Vector Machine, and CC200 are the most frequently used data input, model, and brain atlas, respectively. Researchers also concluded that the posterior temporal fusiform cortex, intracalcarine cortex, cuneal cortex, subcallosal cortex, occipital pole, and lateral occipital cortex are the brain regions highly correlated with ASD. © 2023 The Authors. The ability to identify protein binding sites and to detect specific amino acid residues that contribute to the specificity and affinity of protein interactions has important implications for problems ranging from rational drug design to analysis of metabolic and signal transduction networks. Support vector machines (SVM) and related kernel methods offer an attractive approach to predicting protein binding sites. An appropriate choice of the kernel function is critical to the performance of SVM. Kernel functions offer a way to incorporate domain-specific knowledge into the classifier. We compare the performance of three types of kernels functions: identity kernel, sequence-alignment kernel, and amino acid substitution matrix kernel in the case of SVM classifiers for predicting protein-protein, protein-DNA and protein-RNA binding sites. The results show that the identity kernel is quite effective in on all three tasks. The substitution kernel based on amino acid substitution matrices that take into account structural or evolutionary conservation or physicochemical properties of amino acids yields modest improvement.

The popularity of social media amplified the amount of text data that is used to enrich text classification research with machine learning approach. The modernization in weather information system is needed to produce real-time weather information using the involvement of Twitter users. GetOldTweets was used to cover data acquisition from Twitter. Support Vector Machine (SVM) was deployed as a machine learning model for text classification. The result was delivered in Esri Maps features. It facilitated a social sensing for Indonesia weather information system by using Twitter posts from Indonesian users with 93% accuracy. © 2021 IEEE.
