Evaluating and enhancing the general capabilities of large language models (LLMs) has been an important research topic. Graph is a common data structure in the real world, and understanding graph data is a crucial part for advancing general intelligence. To evaluate and enhance the graph understanding abilities of LLMs, in this paper, we propose a benchmark named GraphInstruct, which comprehensively includes 21 classical graph reasoning tasks, providing diverse graph generation pipelines and detailed reasoning steps. Based on GraphInstruct, we further construct GraphLM through efficient instruction-tuning, which shows prominent graph understanding capability. In order to enhance the LLM with graph reasoning capability as well, we propose a step mask training strategy, and construct a model named GraphLM+. As one of the pioneering efforts to enhance the graph understanding and reasoning abilities of LLMs, extensive experiments have demonstrated the superiority of GraphLM and GraphLM+ over other LLMs. We look forward to more researchers exploring the potential of LLMs in the graph data mining domain through GraphInstruct. FuzzyTrack: User Adaptive Cervical Spine Motion Prediction with Earable Inertial Sensing

The widespread use of electronic devices has contributed to an increase in poor posture, particularly when it comes to the cervical spine, leading to various cervical vertebral pain disorders. In this paper, we focus on accurately monitoring the motion status of the cervical spine using the accelerometers and gyroscope sensors embedded in earphones. Our aim is to gain a better understanding of cervical spine health. To address the individual differences among subjects, we introduce fuzzy rules to the Re-ISDA method, proposing a novel approach known as FuzRe-ISDA. Unlike traditional domain adaptation methods, the FuzRe-ISDA method offers flexibility in adjusting the contribution from different source domains. It takes into account the collective impact of multiple models on predicting new user behavior. Moreover, this method can quickly adapt to new users without requiring extensive datasets. Experimental results demonstrate that our FuzRe-ISDA approach outperforms popular domain adaptation methods in terms of accuracy when predicting cervical motion. This highlights the effectiveness of our approach in addressing individual differences and improving the reliability of cervical spine motion prediction. © 1993-2012 IEEE.

Messenger RNA (mRNA) vaccines have emerged as highly effective strategies in the prophylaxis and treatment of diseases. mRNA design, a key to the success of mRNA vaccines, in-volves finding optimal codons and increasing secondary structure stability to lengthen mRNA half-life, ultimately enhancing protein expression. Despite receiving widespread attention, most methods primarily rely on manual design, which is time-consuming and labor-intensive. While optimization approaches can alleviate this issue, existing methods still exhibit critical limitations caused by conflicts between codon usage and mRNA structural stability, compounded by the vast design space of mRNA resulting from the presence of synonymous codons. In this paper, a novel multi-objective evolutionary optimization-based mRNA design method is proposed. We first formulate the mRNA design problem as a multi-objective optimization problem and then develop an Elite Archive-Assisted Multi-Objective Evolutionary algorithm for mRNA Design, namely EAA-MOED, by incorporating a novel elite archive-assisted method into a weighted optimization framework to improve search efficiency. Experimental studies, involving two state-of-the-art mRNA design methods and five well-known MOEAs, show the competitiveness of the proposed EAA-MOED in mRNA design.

With the evolution of self-supervised learning, the pre-training paradigm has emerged as a predominant solution within the deep learning landscape. Model providers furnish pre-trained encoders designed to function as versatile feature extractors, enabling downstream users to harness the benefits of expansive models with minimal effort through fine-tuning. Nevertheless, recent works have exposed a vulnerability in pre-trained encoders, highlighting their susceptibility to downstream-agnostic adversarial examples (DAEs) meticulously crafted by attackers. The lingering question pertains to the feasibility of fortifying the robustness of downstream models against DAEs, particularly in scenarios where the pre-trained encoders are publicly accessible to the attackers. In this paper, we initially delve into existing defensive mechanisms against adversarial examples within the pre-training paradigm. Our findings reveal that the failure of current defenses stems from the domain shift between pre-training data and downstream tasks, as well as the sensitivity of encoder parameters. In response to these challenges, we propose Genetic Evolution-Nurtured Adversarial Fine-tuning (Gen-AF), a two-stage adversarial fine-tuning approach aimed at enhancing the robustness of downstream models. Gen-AF employs a genetic-directed dual-track adversarial fine-tuning strategy in its first stage to effectively inherit the pre-trained encoder. This involves optimizing the pre-trained encoder and classifier separately while incorporating genetic regularization to preserve the model’s topology. In the second stage, Gen-AF assesses the robust sensitivity of each layer and creates a dictionary, based on which the top-k robust redundant layers are selected with the remaining layers held fixed. Upon this foundation, we conduct evolutionary adaptability fine-tuning to further enhance the model’s generalizability. For evolutionary multi-objective optimization algorithms (EMOAs), an external archive can be utilized for saving good solutions found throughout the evolutionary process. Recent studies showed that a solution set selected from an external archive is usually superior to the final population. That is, the incorporation of an external archive improves the performance of EMOAs. However, the computation time for maintaining an external archive is long, especially when the archive size is large. To solve this issue, a simple archiving strategy is to save all solutions generated in the last several generations. In this paper, we examine this archiving strategy for three representative EMOAs on artificial test problems (Minus-DTLZ and WFG) and real-world problems (RE). Our results show that archiving the last several generations clearly improves the performance of EMOAs without severely increasing the computation time.

Graph-Augmented Contrastive Clustering for Time Series data

The recent emergence of time series contrastive clustering methods can be categorized into two classes. The first class uses contrastive learning for universal representations, which can be effective in various downstream tasks, but overlooks important categorical information and clustering objectives, leading to unsuitable models. The second class incorporates contrastive learning into clustering objectives but fails to fully explore potential connections and structures between time series data. To this end, we propose the "Time Series Graph-augmented Contrastive Clustering (TSGCC) method", a graph-augmented contrastive learning framework aiming to create cluster-friendly features and assignments by iteratively optimizing contrastive loss. The method uses a weighted KNN graph to build positive and negative sample pairs, projecting the instances into a feature space with the dimensionality number of clusters. Experimental results demonstrate that TSGCC outperforms 18 advanced time-series clustering methods on the 36 representatives out of the 128 UCR benchmarks, achieving the best clustering results on 12 datasets, with the highest average rank (3.22) of RI and the second-highest average rank (3.89) of NMI among 18 clustering methods. We further compared our method with recent approaches on the entire set of 128 UCR datasets, demonstrating our method's broad applicability and effectiveness. © 2024, The Authors. The emergence of large-scale dynamic sets in real applications brings severe challenges in approximate set representation structures. A dynamic set with changing cardinality requires an elastic capacity of the approximate set representation structure, while traditional static structures, e.g., bloom filter, cuckoo filter, and their variants cannot satisfy the requirements. Existing dynamic approximate set representation structures only provide filter-level extensions, which require a single membership query to probe all discrete filters one by one. The large number of small discrete memory accesses takes up the vast majority of query time and results in unsatisfied query performance. To address the problem, in this work we propose the entry-extensible cuckoo filter (E2CF) to reduce memory access overhead for dynamic set representation and accelerate the membership query. E2CF utilizes adjacent buckets with continuous physical addresses in a cuckoo filter to extend bucket entries, which avoids many discrete memory accesses in a query. To further make E2CF space and time efficient, we adopt asynchronous extension and fine-grained splitting methods. Experiment results show that compared to state-of-the-art designs, E2CF reduces the query and insertion time by 82% and 28%, respectively. © 2021, IFIP International Federation for Information Processing.

Fingerprints of Optical Coherence Tomography (OCT) imaging provide 3D volume data which have the nature property of multi-layered tissue structure. This paper, for the first time, attempts to extract minutiae for OCT-based fingerprint by making full use of the merits multi-layered structure of OCT imaging and powerful convolution al neural network (CNN). In particular, a novel multi-layered feature fusion minutiae extraction network is proposed, involving a multi-layered feature extractor to integrate the rich information of multiple subsurface fingerprints, and a two-stage object detection framework using reweighted concatenation feature to detect minutiae points. Compared with the results achieved by typical traditional and learning-based methods, our method outperforms the best one by about 2% of F1-score in minutiae extraction, and achieves the improvement of 0.09% than the best one in matching performance, which further demonstrate the effectiveness and robustness of our proposed method. © 2022, The Author(s), under exclusive license to Springer Nature Switzerland AG.

Graph for Science: From API based Programming to Graph Engine based Programming for HPC

Modern scientific applications predominantly run on large-scale computing platforms, necessitating collaboration between scientific domain experts and high-performance computing (HPC) experts. While domain experts are often skilled in customizing domain-specific scientific computing routines, which often involves various matrix computations, HPC experts are essential for achieving efficient execution of these computations on large-scale platforms. This process often involves utilizing complex parallel computing libraries tailored to specific matrix computation scenarios. However, the intricate programming procedure and the need for deep understanding in both application domains and HPC poses significant challenges to the widespread adoption of scientific computing. In this research, we observe that matrix computations can be transformed into equivalent graph representations, and that by utilizing graph processing engines, HPC experts can be freed from the burden of implementing efficient scientific computations. Based on this observation, we introduce a graph engine-based scientific computing (Graph for Science) paradigm, which provides a unified graph programming interface, enabling domain experts to promptly implement various types of matrix computations. The proposed paradigm leverages the underlying graph processing engine to achieve efficient execution, eliminating the needs for HPC expertise in programming large-scale scientific applications. We evaluate the performance of the developed graph compute engine for three typical scientific computing routines. Our results demonstrate that the graph engine-based scientific computing paradigm achieves performance comparable to the best-performing implementations based on existing parallel computing libraries and bespoke implementations. Although cloud computing saves the cost of enterprises and individuals to manage data in various applications on public cloud servers, it also causes the problem of the leakage of critical personal information and sensitive data. Therefore, the issues about data privacy of the published personal information have become a challenging problem. Most of the existing methods focus on cryptography-based techniques by encrypting the sensitive data before publishing. However, these techniques are either too computation expensive or only some authorized users can get access to the encrypted cloud data. The consequence is that the search response time is not satisfactory and the sharing extent of the cloud data is becoming limited. Motivated by this, we propose a perturbation-based method to preserve the privacy of data in cloud. To accelerate the query processing without privacy breaches, a high-efficiency multi-dimensional index is built for answering range counting queries under differential privacy, which embeds privacy-preserving R-tree index in Content Addressable Network. Experimental results demonstrate that our methods not only protect data privacy in different degree, but also accelerate the query speed efficiently. Compared with the existing method Quad-opt, our method provides about 20% better data utility under the same differential privacy principles. © 2019 John Wiley & Sons, Ltd.
