In the high-performance computing domain, Field programmable Gate Array (FPGA) is a novel accelerator that exhibits high flexibility and performance characteristics distinct from other accelerators such as the Graphics Processing Unit (GPU). Recent advanced high-end FPGA is equipped with multiple channels of high speed optical link up to 100Gbps performance for each. This is a crucial feature when we construct PC clusters with FPGAs as accelerators, however it is not easy to utilize from user kernels because this feature is implemented in low level and simple direct communication between neighboring FPGAs. In order to provide the communication feature between FPGAs for accelerated PC clusters, we developed a communication system named CIRCUS which implies a user-friendly API from OpenCL and is equipped with routing function over multi-hop communication on multi-dimensional torus network of FPGAs. However, current CIRCUS only provides a point-to-point communication between source and destination FPGAs. In ordinary parallel processing environment such as MPI, the user program the message passing with various collective communication functions for parallel algorithm, for instance Allreduce, Allgather, etc. In this paper, we implement the collective communication function over CIRCUS for user-friendly programming of ordinary parallel algorithms on FPGAs. As the first target, we implement Allreduce function which is the most essential and important function. The paper describes the CIRCUS system briefly followed by the design, implementation and preliminary performance evaluation on Intel Stratix10 FPGAs. © 2023 ACM.

Air pollution is a pressing issue in cities, and managing air quality poses a challenge for urban designers and decision-makers. This study proposes a Digital Twin (DT) Smart City integrated with Mixed Reality technology to enhance visualization and collaboration for addressing urban air pollution. The research adopts an applied research approach, with a focus on developing a DT framework. A use case of DT development for Jakarta, the capital of Indonesia, is presented. By integrating air quality data, meteorological information, traffic patterns, and urban infrastructure data, the DT provides a comprehensive understanding of air pollution dynamics. The visualization capabilities of the DT, utilizing Mixed Reality technology, facilitate effective decision-making and the identification of strategies for managing air quality. However, further research is needed to address data management challenges to build a DT for Smart City at scale. © 2023 The Authors. Published by Elsevier B.V.

Precise predictions of indoor climate conditions are required in the implementation of Smart Solar Dryer Dome (SDD). Trend development of prediction models is discussed in this review from 15 selected research papers (2018-2022) on indoor climate prediction which was obtained from research paper databases The output shows that the most used model for predicting indoor climate is Artificial Neural Network (ANN), especially Recurrent Neural Network (RNN) such as LSTM and GRU. However, there are some potential methods such as Transformer, Combined Support Vector Machines (SVM)-Deep Learning, and sequence-to-sequence which could outperform other commonly used models. Based on findings various opportunities exist to improve the precision of indoor climate prediction, which can bring power consumption efficiency and others benefit to Smart SDD users. Such studies may further be explored to produce more accurate machine learning models. © 2022 IEEE.

Quantifying the effect of mutations in the BRCA1 gene is useful for understanding their clinical consequences on breast cancer. Machine learning models can be applied to predict the landscape of protein variant effects that might not be always accessible by experiments. In this work, we propose a simple semi-supervised learning method using a Gaussian mixture model to predict ~90% of the unlabeled missense variants of the BRCA1 gene collected from the ClinVar database. High-quality embeddings are used as a feature of the protein sequences, extracted using the latest pre-trained transformer-based language protein model. A statistical test show that the protein embeddings are effective and robust for predicting pathogenicity. Further, the lower representations of the features are then fed into the semi-supervised model. The prediction performance of the model only for the labeled testing data achieves an AUC score and an accuracy of 79.27% and 71.58%, respectively. Using our defined pathogenic probability score, we find that ~94% of variants in our unlabeled dataset are well-separated into either benign or pathogenic classes according to that scoring. Our scores obtain a moderate Spearman rank correlation with the results of established unsupervised variant effect models. Finally, our approach can potentially be developed for more accurate and biologically reliable predictions of the variant effects. © 2023 The Authors. Published by Elsevier B.V.

Robust temporal knowledge inference via pathway snapshots with liquid neural network

Static graphs play a pivotal role in modeling and analyzing biological and biomedical data. However, many real-world scenarios—such as disease progression and drug pharmacokinetic processes—exhibit dynamic behaviors. Consequently, static graph methods often struggle to robustly address new environments characterized by complex and previously unseen relationship changes. Here, we propose a method for constructing temporal knowledge inference agents tailored to disease pathways, enabling effective relation reasoning beyond their training environment under complex shifts. To achieve this, we developed an imitation learning framework using liquid neural networks, a class of continuous-time neural models inspired by the brain function that are causal and adaptable to changing conditions. Our findings indicate that liquid agents can distill the essential tasks from knowledge graph inputs while accounting temporal evolution, thereby enabling the transfer of temporal skills to novel time nodes. Compared to state-of-the-art deep reinforcement learning agents, experiments demonstrate that temporal robustness in decision-making emerges uniquely in liquid networks. © 2025

Bacteria are microscopic organisms that can be found in many environments. They are abundant and have many roles in our life. Studying bacteria is essential so that we can identify the bacteria that are needed for many industrial applications. However, the main problem is that majority of the bacteria are unculturable, hampering the exploration of bacteria from different environments. Metagenomics approach which employs Next Generation Sequencing technology could help study bacteria by utilizing 16S rRNA marker gene. This study aims to demonstrate data mining and bioinformatics approaches to analyze 16S rRNA sequencing data. The raw sequencing data of 16S rRNA was collected from biological database. Then, the data were trimmed, denoised, and clustered to generate Amplicon Sequence Variants (ASVs). Diversity (alpha and beta) and taxonomic analyses were then conducted to elucidate the bacterial diversity and taxonomic profile of ASVs. The results of this work showed that Shannon and PD indices in China's hot spring were higher than Singapore and the USA. Furthermore, a significant difference was observed in the PD index. The unweighted UniFrac distance also showed there was a significant difference of the bacterial communities between the three locations. In addition, the taxonomic investigation unveiled prevalent bacterial groups in the ecosystem, namely Proteobacteria, Chloroflexi, Cyanobacteria, and Crenarchaeota. The research outcomes have the potential to serve as a foundational resource for subsequent bacterial metagenomic research, particularly the hot spring environment. © 2023 IEEE.

Lactose intolerance is a type of digestive problem that may threaten the population because milk and dairy products compose of nutrients that are essential for human body. Genetic tests possess a great potential to detect lactose intolerance as it can be used in children and even infants. However, a new approach to analyze the genetic test results is needed to elucidate the Single Nucleotide Polymorphisms (SNPs) that are related to lactose intolerance. In this work, we utilized the machine learning based feature selection to select the SNPs associated with lactose tolerance trait from genotyping samples of direct-to-customer (DTCG genetic tests, obtained from the public database. Recursive Feature Elimination (RFE) with XGBoost model was used to perform feature selection. We also compared three different models, such as XGBoost, support vector machine (SVM), and random forest (RF) for training the selected features. Our findings revealed that 20 SNPs (out of 3501) were chosen, with rs4394668 as the most important variables (F-score 0.009). Furthermore, when compared to the RF and SVM models, the XGBoost model had the highest accuracy (0.87). Further studies should be undertaken to elucidate how the selected SNPs may lead to the lactose intolerance trait. © 2023 The Authors. Published by Elsevier B.V.

In this study,we utilize a potentially versatile Bayesian parameter approach to compute the value of the pion charge radius and quantify its uncertainty from several experimental e^(+)e^(-) datasets for the pion vector form *** employ dispersion relations to model the pion vector form factor to extract the *** model selection is used to determine the order of polynomial appearing in the form factor formulation that can be supported by the data,adapting the computation of Bayes evidence and Bayesian effective complexity based on Occam's *** findings indicate that five out of six used datasets favor the nine-parameter model for radius extraction,and accordingly,we average the radii from the *** some inconsistencies with the most updated radius values,our approach may serve as a more intuitive method of addressing parameter estimations in dispersion theory.

The Smart Power Grid (SPG) is pivotal in orchestrating and managing demand response in contemporary smart cities, leveraging the prowess of Information and Communication Technologies (ICTs). Within the immersive SPG environment, the ubiquitous deployment of smart meters stands as a testament to their paramount importance in the realm of vigilant monitoring and oversight. These smart meters are installed on high-tension electricity lines and transmit information about electricity outages and other issues to the utility center. To access services from utility centers, smart meters need to communicate securely over a public channel, even though the network itself is insecure. However, potential attacks from adversaries ( Ad) can exploit this communication. Therefore, protecting this communication is of utmost importance. Several privacy-preserving authentication protocols designed for SPG have been introduced in the literature. Nevertheless, a significant number of these protocols exhibit vulnerabilities to diverse security attacks. This article introduces a lightweight and anonymous authentication protocol specifically designed to address these concerns in the SPG environment. Our protocol ensures both security and efficiency, surpassing other comparable protocols in terms of its lightweight nature. By employing both formal and informal analysis, we showcase the robustness of our protocol against significant attacks while remaining lightweight. The proposed protocol provides added security features and incurs 23.8879% lower computation cost than related protocols. Consequently, our protocol is highly suitable for implementation in the SPG system. © 2020 IEEE.

Exploring EfficientNet Variants for Image Encoding in Auxiliary Signal Guided Knowledge Encoder-Decoder Framework

The growing number of medical images has led to radiologist burnout, which seriously impacts the radiologist's performance. To address the previously mentioned issue, an Auxiliary Signal Guided Knowledge (ASGK) multimodal encoder-decoder framework was designed to automatically generate the medical report based on the proposed medical graph and natural language decoder. It utilizes DenseNet-121 as the image encoder. With DenseNet-121 lack of computational and memory efficiency, this study aims to explore the potential of EfficientNetB0 to EfficientNetB4 as an ASGK image encoder substitute. The framework is trained with IU X-Ray dataset for 30 epochs, with Adam optimizer, a learning rate of 0.01 with 0.8 decay rate, binary cross entropy loss for the medical tags, and cross-entropy loss for the generated medical captions. During the framework training process with each image encoder, the parameter that achieves the highest CIDEr score on the validation set is considered the best image encoder parameter and will be used on the test set. On the test set, EfficientNetB3 as an ASGK image encoder has been shown to increase the CIDEr score to 0.35, a significant increase from the 0.28 CIDEr score obtained by the ASGK using DenseNet-121. This score is only a 1% decrease from the best validation score. It suggests that not only EfficientNetB3 increases the framework's performance, it is also less prone to overfitting. This study has demonstrated that EfficientNetB3 is a potential image encoder substitute for DenseNet-121 in the ASGK framework.
