Hyperuniformity classes of quasiperiodic tilings via diffusion spreadability

Hyperuniform point patterns can be classified by the hyperuniformity scaling exponent α>0, that characterizes the power-law scaling behavior of the structure factor S(k) as a function of wave number k≡|k| in the vicinity of the origin, e.g., S(k)∼|k|α in cases where S(k) varies continuously with k as k→0. In this paper, we show that the spreadability is an effective method for determining α for quasiperiodic systems where S(k) is discontinuous and consists of a dense set of Bragg peaks. It has been shown in [Phys. Rev. E 104, 054102 (2021)] that, for media with finite α, the long-time behavior of the excess spreadability S(∞)−S(t) can be fit to a power law of the form t−(d−α)/2, where d is the space dimension, to accurately extract α for the continuous case. We first transform quasiperiodic and limit-periodic point patterns into two-phase media by mapping them onto packings of identical nonoverlapping disks, where space interior to the disks represents one phase and the space in exterior to them represents the second phase. We then compute the spectral density χ̃V(k) of the packings, and finally compute and fit the long-time behavior of their excess spreadabilities. Specifically, we show that the excess spreadability can be used to accurately extract α for the one-dimensional (1D) limit-periodic period-doubling chain (α=1) and the 1D quasicrystalline Fibonacci chain (α=3) to within 0.02% of the analytically known exact results. Moreover, we obtain a value of α=5.97±0.06 for the two-dimensional Penrose tiling and present plausible theoretical arguments strongly suggesting that α is exactly equal to six. We also show that, due to the self-similarity of the structures examined here, one can truncate the small-k region of the scattering information used to compute the spreadability and obtain an accurate value of α, with a small deviation from the untruncated case that decreases as the system size increases. Microorganism motility often takes place within complex, viscoelastic fluid environments, e.g., sperm in cervicovaginal mucus and bacteria in biofilms. In such complex fluids, strains and stresses generated by the microorganism are stored and relax across a spectrum of length and time scales and the complex fluid can be driven out of its linear response regime. Phenomena not possible in viscous media thereby arise from feedback between the swimmer and the complex fluid, making swimming efficiency co-dependent on the propulsion mechanism and fluid properties. Here we parameterize a flagellar motor and filament properties together with elastic relaxation and nonlinear shear-thinning properties of the fluid in a computational immersed boundary model. We then explore swimming efficiency, defined as a particular flow rate divided by the torque required to spin the motor, over this parameter space. Our findings indicate that motor efficiency (measured by the volumetric flow rate) can be boosted or degraded by relatively moderate or strong shear-thinning of the viscoelastic environment. Estimating the rank of a corrupted data matrix is an important task in data analysis, most notably for choosing the number of components in PCA. Significant progress on this task was achieved using random matrix theory by characterizing the spectral properties of large noise matrices. However, utilizing such tools is not straightforward when the data matrix consists of count random variables, e.g., Poisson, in which case the noise can be heteroskedastic with an unknown variance in each entry. In this work, we consider a Poisson random matrix with independent entries, and propose a simple procedure termed biwhitening for estimating the rank of the underlying signal matrix (i.e., the Poisson parameter matrix) without any prior knowledge. Our approach is based on the key observation that one can scale the rows and columns of the data matrix simultaneously so that the spectrum of the corresponding noise agrees with the standard Marchenko-Pastur (MP) law, justifying the use of the MP upper edge as a threshold for rank selection. Importantly, the required scaling factors can be estimated directly from the observations by solving a matrix scaling problem via the Sinkhorn-Knopp algorithm. Aside from the Poisson, our approach is extended to families of distributions that satisfy a quadratic relation between the mean and the variance, such as the generalized Poisson, binomial, negative binomial, gamma, and many others. This quadratic relation can also account for missing entries in the data. We conduct numerical experiments that corroborate our theoretical findings, and showcase the advantage of our approach for rank estimation in challenging regimes. Furthermore, we demonstrate the favorable performance of our approach on several real datasets of single-cell RNA sequencing (scRNA-seq), High-Throughput Chromosome Conformation Capture (Hi-C), and document topic *** Codes 62H12, 62H25. Realizability of Iso-g2 Processes via Effective Pair Interactions

An outstanding problem in statistical mechanics is the determination of whether prescribed functional forms of the pair correlation function g2(r) [or equivalently, structure factor S(k)] at some number density ρ can be achieved by d-dimensional many-body systems. The Zhang-Torquato conjecture states that any realizable set of pair statistics, whether from a nonequilibrium or equilibrium system, can be achieved by equilibrium systems involving up to two-body interactions. In light of this conjecture, we study the realizability problem of the nonequilibrium iso-g2 process, i.e., the determination of density-dependent effective potentials that yield equilibrium states in which g2 remains invariant for a positive range of densities. Using a precise inverse methodology that determines effective potentials that match hypothesized functional forms of g2(r) for all r and S(k) for all k, we show that the unit-step function g2, which is the zero-density limit of the hard-sphere potential, is remarkably numerically realizable up to the packing fraction = 0.49 for d = 1. For d = 2 and 3, it is realizable up to the maximum "terminal" packing fraction c = 1/2d, at which the systems are hyperuniform, implying that the explicitly known necessary conditions for realizability are sufficient up through c. For near but below c, the large-r behaviors of the effective potentials are given exactly by the functional forms exp[−κ()r] for d = 1, r−1/2 exp[−κ()r] for d = 2, and r−1 exp[−κ()r] (Yukawa form) for d = 3, where κ−1() is a screening length, and for = c, the potentials at large r are given by the pure Coulomb forms in the respective dimensions, as predicted by Torquato and Stillinger [Phys. Rev. E, 68, 041113 1-25 (2003)]. We also find that the effective potential for the pair statistics of the 3D "ghost" random sequential addition at the saturation density c = 1/8 is much shorter-ranged than that for the 3D unit-step-function g2 at c, and thus does not constrain the realizability

A long-standing question in water research is the possibility that supercooled liquid water can undergo a liquid-liquid phase transition (LLT) into high- and low-density liquids. We used several complementary molecular simulation techniques to evaluate the possibility of an LLT in an ab initio neural network model of water trained on density functional theory calculations with the SCAN exchange correlation functional. We conclusively show the existence of a first-order LLT and an associated critical point in the SCAN description of water, representing the first definitive computational evidence for an LLT in water from first principles.

Local Order Metrics for Two-Phase Media Across Length Scales

The capacity to devise order metrics for microstructures of multiphase heterogeneous media is a highly challenging task, given the richness of the possible geometries and topologies of the phases that can arise. This investigation initiates a program to formulate order metrics to characterize the degree of order/disorder of the microstructures of two-phase media in d-dimensional Euclidean space Rd across length scales. In particular, we propose the use of the local volume-fraction variance σV2 (R) associated with a spherical window of radius R as an order metric. We determine σV2 (R) as a function of R for 22 different models across the first three space dimensions, including both hyperuniform and nonhyperuniform systems with varying degrees of short- and long-range order. We find that the local volume-fraction variance as well as asymptotic coefficients and integral measures derived from it provide reasonably robust and sensitive order metrics to categorize disordered and ordered two-phase media across all length scales. © 2022, CC BY-SA.

Bridging scales with Machine Learning: From first principles statistical mechanics to continuum phase field computations to study order-disorder transitions in LixCoO2

LixTMO2 (TM=Ni, Co, Mn) forms an important family of cathode materials for Li-ion batteries, whose performance is strongly governed by Li composition-dependent crystal structure and phase stability. Here, we use LixCoO2 (LCO) as a model system to benchmark a machine learning-enabled framework for bridging scales in materials physics. We focus on two scales: (a) assemblies of thousands of atoms described by density functional theory-informed statistical mechanics, and (b) continuum phase field models to study the dynamics of order-disorder transitions in LCO. Central to the scale bridging is the rigorous, quantitatively accurate, representation of the free energy density and chemical potentials of this material system by coarsegraining formation energies for specific atomic configurations. We develop active learning workflows to train recently developed integrable deep neural networks for such high-dimensional free energy density and chemical potential functions. The resulting, first principles-informed, machine learning-enabled, phase-field computations allow us to study LCO cathodes’ phase evolution in terms of temperature, morphology, charge cycling and particle size. © 2023, CC BY-NC-SA.

Precise Determination of Pair Interactions from Pair Statistics of Many-Body Systems In and Out of Equilibrium

The determination of the pair potential v(r) that accurately yields an equilibrium state at positive temperature T with a prescribed pair correlation function g2(r) or corresponding structure factor S(k) in d-dimensional Euclidean space Rd is an outstanding inverse statistical mechanics problem with far-reaching implications. Recently, Zhang and Torquato conjectured that any realizable g2(r) or S(k) corresponding to a translationally invariant nonequilibrium system can be attained by a classical equilibrium ensemble involving only (up to) effective pair interactions. Testing this conjecture for nonequilibrium systems as well as for nontrivial equilibrium states requires improved inverse methodologies. We have devised a novel optimization algorithm to find effective pair potentials that correspond to pair statistics of general translationally invariant disordered many-body equilibrium or nonequilibrium systems at positive temperatures. This methodology utilizes a parameterized family of pointwise basis functions for the potential function whose initial form is informed by small- and large-distance behaviors dictated by statistical-mechanical theory. Subsequently, a nonlinear optimization technique is utilized to minimize an objective function that incorporates both the target pair correlation function g2(r) and structure factor S(k) so that the small- and large-distance correlations are very accurately captured. To illustrate the versatility and power of our methodology, we accurately determine the effective pair interactions of the following four diverse target systems: (1) Lennard-Jones system in the vicinity of its critical point;(2) liquid under the Dzugutov potential;(3) nonequilibrium random sequential addition packing;and (4) and a nonequilibrium hyperuniform "cloaked" uniformly randomized lattice (URL). We found that the optimized pair potentials generate corresponding pair statistics that accurately match their corresponding targets with total L2-norm errors

Disordered hyperuniform materials are an emerging class of exotic amorphous states of matter that endow them with singular physical properties, including large isotropic photonic band gaps, superior resistance to fracture, and nearly optimal electrical and thermal transport properties, to name but a few. Here we generalize the Fourier-space-based numerical construction procedure for designing and generating digital realizations of isotropic disordered hyperuniform two-phase heterogeneous materials (i.e., composites) developed by Chen and Torquato [Acta Mater. 142, 152 (2018)] to anisotropic microstructures with targeted spectral densities. Our generalized construction procedure explicitly incorporates the vector-dependent spectral density function χ̃V(k) of arbitrary form that is realizable. We demonstrate the utility of the procedure by generating a wide spectrum of anisotropic stealthy hyperuniform microstructures with χ̃V(k)=0 for k∈Ω, i.e., complete suppression of scattering in an “exclusion” region Ω around the origin in Fourier space. We show how different exclusion-region shapes with various discrete symmetries, including circular-disk, elliptical-disk, square, rectangular, butterfly-shaped, and lemniscate-shaped regions of varying size, affect the resulting statistically anisotropic microstructures as a function of the phase volume fraction. The latter two cases of Ω lead to directionally hyperuniform composites, which are stealthy hyperuniform only along certain directions and are nonhyperuniform along others. We find that while the circular-disk exclusion regions give rise to isotropic hyperuniform composite microstructures, the directional hyperuniform behaviors imposed by the shape asymmetry (or anisotropy) of certain exclusion regions give rise to distinct anisotropic structures and degree of uniformity in the distribution of the phases on intermediate and large length scales along different directions. Unbiased Estimation Using a Class of Diffusion Processes

We study the problem of unbiased estimation of expectations with respect to (w.r.t.) π a given, general probability measure on (Rd,B(Rd)) that is absolutely continuous with respect to a standard Gaussian measure. We focus on simulation associated to a particular class of diffusion processes, sometimes termed the Schrödinger-Föllmer Sampler, which is a simulation technique that approximates the law of a particular diffusion bridge process {Xt}t∈[0,1] on Rd, d ∈ N0. This latter process is constructed such that, starting at X0 = 0, one has X1 ∼ π. Typically, the drift of the diffusion is intractable and, even if it were not, exact sampling of the associated diffusion is not possible. As a result, [10, 15] consider a stochastic Euler-Maruyama scheme that allows the development of biased estimators for expectations w.r.t. π. We show that for this methodology to achieve a mean square error of O(Ε2), for arbitrary Ε > 0, the associated cost is O(Ε−5). We then introduce an alternative approach that provides unbiased estimates of expectations w.r.t. π, that is, it does not suffer from the time discretization bias or the bias related with the approximation of the drift function. We prove that to achieve a mean square error of O(Ε2), the associated cost is, with high probability, O(Ε−2|log(Ε)|2+δ), for any δ > 0.
