Human immunodeficiency virus (HIV) affects millions of people across the globe. Despite the introduction of powerful anti-viral therapies, one factor confounding viral elimination is the ability of HIV to remain latent within the host genome. Here, we perform a network analysis of the viral reactivation process using human gene expression profiles and curated databases of both human-human and human-HIV protein interactions. Based on this analysis, we report the identification of active pathways in both the latent and early phases of reactivation. These active pathways suggest host functions that are altered and important for HIV pathogenesis.

One of the main problems related to regulatory network reconstruction from expression data concerns the small size and low quality of the available dataset. When trying to infer a model from little information it is necessary to give much more precedence to generalization, rather than specificity, otherwise, any attempt will be fated to overfitting. In this paper we address this issue by focusing on data sparseness and noisy information, and propose a density estimation technique that achieves regularized curves when data is scarce. We first compare the proposed method with the EM algorithm for mixture models on density estimation problems. Next, we apply the method, together with Bayesian networks, on realistic simulations of static gene networks, and compare the obtained results with the standard discrete Bayesian network model. We intend to demonstrate that adopting a discrete approach is not justifiable when only a small amount of information is available.

There has been a growing demand for streaming media distribution over the Internet, which consists of heterogeneous end hosts with different capabilities and using various last-mile network connections. To provide end-to-end differentiated services of streaming media among heterogeneous users, an application-layer multicasting of layered encoded streams is presented. The proposed basic scheme incorporates the existing NICE protocol proposed by Banerjee el al. (2002) with layered multicasting similar to receiver-driven layered multicast (RLM) proposed by McCanne et al. (1996). The resulting protocol is further enhanced with an improved cluster-leader selection process and prioritized control packet treatments. By applying cumulative video encoding scheme, the enhanced protocol provides service differentiation among end hosts of different capabilities, allowing them to receive different video qualities corresponding to one or more layers of encoded streams. When compared with the basic scheme via simulation, the enhanced protocol provides better video quality, higher bandwidth usage, and lower loss rate.

Motivation: Gene chips or microarrays have made it possible to perform large-scale gene-expression experiments at the wholegenome level. To reduce the cost and identify genes that are differentially expressed between samples from hybridization signal intensity, we are proposing a suite of methods to use a relatively small number of short oligo probes for whole-genome or tissue-specific gene-expression studies. Results: We present methods to choose a set of short oligos to design a genome or tissue-specific biochip and then to solve a set of equations for gene-expression levels to determine genes that are differentially expressed between samples. The methods have been tested to define a set of 4,000 8mers as probes to identify genes that have fold changes for more than 6,000 identified yeast ORFs. These methods can also be expanded to design genome-specific or tissue-specific biochips for other organisms with full gene-sequence information. © Springer-Verlag Berlin Heidelberg 2002.
