Modeling Neural Activity with Conditionally Linear Dynamical Systems

Neural population activity exhibits complex, nonlinear dynamics, varying in time, over trials, and across experimental conditions. Here, we develop Conditionally Linear Dynamical System (CLDS) models as a general-purpose method to characterize these dynamics. These models use Gaussian Process (GP) priors to capture the nonlinear dependence of circuit dynamics on task and behavioral variables. Conditioned on these covariates, the data is modeled with linear dynamics. This allows for transparent interpretation and tractable Bayesian inference. We find that CLDS models can perform well even in severely data-limited regimes (e.g. one trial per condition) due to their Bayesian formulation and ability to share statistical power across nearby task conditions. In example applications, we apply CLDS to model thalamic neurons that nonlinearly encode heading direction and to model motor cortical neurons during a cued reaching task. © 2025, CC BY.

A Neural Network-Based Approach to Normality Testing for Dependent Data

There is a wide availability of methods for testing normality under the assumption of independent and identically distributed data. When data are dependent in space and/or time, however, assessing and testing the marginal behavior is considerably more challenging, as the marginal behavior is impacted by the degree of dependence. We propose a new approach to assess normality for dependent data by non-linearly incorporating existing statistics from normality tests as well as sample moments such as skewness and kurtosis through a neural network. We calibrate (deep) neural networks by simulated normal and non-normal data with a wide range of dependence structures and we determine the probability of rejecting the null hypothesis. We compare several approaches for normality tests and demonstrate the superiority of our method in terms of statistical power through an extensive simulation study. A real world application to global temperature data further demonstrates how the degree of spatio-temporal aggregation affects the marginal normality in the data. © 2023, CC BY.

While numerous methods have been proposed for computing distances between probability distributions in Euclidean space, relatively little attention has been given to computing such distances for distributions on graphs. However, there has been a marked increase in data that either lies on graph (such as protein interaction networks) or can be modeled as a graph (single cell data), particularly in the biomedical sciences. Thus, it becomes important to find ways to compare signals defined on such graphs. Here, we propose Graph Fourier MMD (GFMMD), a novel distance between distributions and signals on graphs. GFMMD is defined via an optimal witness function that is both smooth on the graph and maximizes the difference in expectation between the pair of distributions on the graph. We find an analytical solution to this optimization problem as well as an embedding of distributions that results from this method. We also prove several properties of this method including scale invariance and applicability to disconnected graphs. We showcase it on graph benchmark datasets as well on single cell RNA-sequencing data analysis. In the latter, we use the GFMMD-based gene embeddings to find meaningful gene clusters. We also propose a novel type of score for gene selection called gene localization score which helps select genes for cellular state space characterization. © 2023 IEEE.

When group members claim a portion of limited resources, it is tempting to invest more effort to get a larger share. However, if everyone acts similarly, they all get the same piece they would obtain without extra effort. This is the involution game dilemma that can be detected in several real-life situations. It is also a realistic assumption that resources are not uniform in space and time, which may influence the system's resulting involution level. We here introduce spatio-temporal heterogeneity of social resources and explore their consequences on involution. When spatial heterogeneity is applied, network reciprocity can mitigate the involution for rich resources, which would be critical otherwise in a homogeneous population. Interestingly, when the resource level is modest, spatial heterogeneity causes more intensive involution in a system where most cooperator agents, who want to keep investment at a low level, are present. This picture is partly the opposite in the extreme case when more investment is less effective. Spatial heterogeneity can also produce a counterintuitive effect when the presence of alternative resource levels cannot explain the emergence of involution. If we apply temporal heterogeneity additionally, then the impact of spatial heterogeneity practically vanishes, and we turn back to the behavior observed in a homogeneous population earlier. Background: Electronic health records (EHRs) play a crucial role in healthcare decision-making by giving physicians insights into disease progression and suitable treatment options. Within EHRs, laboratory test results are frequently utilized for predicting disease progression. However, processing laboratory test results often poses challenges due to variations in units and formats. In addition, leveraging the temporal information in EHRs can improve outcomes, prognoses, and diagnosis predication. Nevertheless, the irregular frequency of the data in these records necessitates data preprocessing, which can add complexity to time-series analyses. Methods: To address these challenges, we developed an open-source R package that facilitates the extraction of temporal information from laboratory records. The proposed lab package generates analysis-ready time series data by segmenting the data into time-series windows and imputing missing values. Moreover, users can map local laboratory codes to the Logical Observation Identifier Names and Codes (LOINC), an international standard. This mapping allows users to incorporate additional information, such as reference ranges and related diseases. Moreover, the reference ranges provided by LOINC enable us to categorize results into normal or abnormal. Finally, the analysis-ready time series data can be further summarized using descriptive statistics and utilized to develop models using machine learning technologies. Results: Using the lab package, we analyzed data from MIMIC-III, focusing on newborns with patent ductus arteriosus (PDA). We extracted time-series laboratory records and compared the differences in test results between patients with and without 30-day in-hospital mortality. We then identified significant variations in several laboratory test results 7 days after PDA diagnosis. Sequence-to-function models can predict gene expression from sequence data and be used to link genetic information with transcriptomics data to understand regulatory processes and their effects on complex phenotypes. The genomic language models are pre-trained with large-scale DNA sequences and can generate robust representations of these sequences by learning the genomic context. However, few studies can estimate the predictability of gene expression levels and bridge these two classes of models together to explore individualized gene expression prediction. In this manuscript, we propose UKBioBERT as a DNA language model pre-trained with genetic variants from UK BioBank. We demonstrate that UKBioBERT generates informative embeddings capable of identifying gene functions, and improving gene expression prediction in cell lines, thereby enhancing our understanding of gene expression predictability. Building upon these embeddings, we combine UKBioBERT with state-of-the-art sequence-to-function architectures, Enformer and Borzoi, to create UKBioFormer and UKBioZoi. These models exhibit better performance in predicting highly predictable gene expression levels and can be generalized across different cohorts. Furthermore, UKBioFormer effectively captures the relationship between genetic variants and expression variations, enabling in-silico mutation analyses. Collectively, our findings underscore the value of integrating genomic language models and sequence-to-function approaches for advancing functional genomics research. © 2025, The Authors. Mitochondrial division inhibitor 1 (Mdivi-1) is a well-known synthetic compound aimed at inhibiting dynamin-related protein 1 (Drp1) to suppress mitochondrial fission, making it a valuable tool for studying mitochondrial dynamics. However, its specific effects beyond Drp1 inhibition remain to be confirmed. In this study, we employed integrative proteomics and phosphoproteomics to delve into the molecular responses induced by Mdivi-1 in SK-N-BE(2)C cells. A total of 3070 proteins and 1945 phosphorylation sites were identified, with 880 of them represented as phosphoproteins. Among these, 266 proteins and 97 phosphorylation sites were found to be sensitive to the Mdivi-1 treatment. Functional enrichment analysis unveiled their involvement in serine biosynthesis and extrinsic apoptotic signaling pathways. Through targeted metabolomics, we observed that Mdivi-1 enhanced intracellular serine biosynthesis while reducing the production of C24:1-ceramide. Within these regulated phosphoproteins, dynamic dephosphorylation of proteasome subunit alpha type 3 serine 250 (PSMA3-S250) occurred after Mdivi-1 treatment. Further site-directed mutagenesis experiments revealed that the dephosphorylation-deficient mutant PSMA3-S250A exhibited a decreased cell survival. This research confirms that Mdivi-1’s inhibition of mitochondrial division leads to various side effects, ultimately influencing cell survival, rather than solely targeting Drp1 inhibition. © 2023 American Chemical Society.

Dynamic Measure of Hyperuniformity and Nonhyperuniformity in Heterogeneous Media via the Diffusion Spreadability

Time-dependent interphase diffusion processes in multiphase heterogeneous media are ubiquitous phenomena in physics, chemistry and biology. Examples of heterogeneous media include composites, geological media, gels, foams, and cell aggregates. The recently developed concept of spreadability, S(t), provides a direct link between time-dependent diffusive transport and the microstructure of two-phase media across length scales [Torquato, S., Phys. Rev. E., 104 054102 (2021)]. To investigate the capacity of S(t) to probe microstructures of real heterogeneous media, we explicitly compute S(t) for well-known two-dimensional and three-dimensional idealized model structures that span across nonhyperuniform and hyperuniform classes. Among the former class, we study fully penetrable spheres and equilibrium hard spheres, and in the latter class, we examine sphere packings derived from “perfect glasses,” uniformly randomized lattices (URLs), disordered stealthy hyperuniform point processes, and Bravais lattices. Hyperuniform media are characterized by an anomalous suppression of volume fraction fluctuations at large length scales compared to that of any nonhyperuniform medium. We further confirm that the small-, intermediate-, and long-time behaviors of S(t) sensitively capture the small-, intermediate-, and large-scale characteristics of the models. In instances in which the spectral density χ~V(k) has a power-law form B|k|α in the limit |k|→0, the long-time spreadability provides a simple means to extract the value of the coefficients α and B that is robust against noise in χ~V(k) at small wave numbers. For typical nonhyperuniform media, the intermediate-time spreadability is slower for models with larger values of the coefficient B=χ~V(0). Interestingly, the excess spreadability S(∞)−S(t) for URL packings has nearly exponential decay at small to intermediate t, but transforms to a power-law decay at large t, and the time for this transition has a logarithmic divergence in th

Postdoctoral training is a career stage often described as a demanding and anxiety-laden time when many promising PhDs see their academic dreams slip away due to circumstances beyond their control. We use a unique data set of academic publishing and careers to chart the more or less successful postdoctoral paths. We build a measure of academic success on the citation patterns two to five years into a faculty career. Then, we monitor how students’ postdoc positions—in terms of relocation, change of topic, and early well-cited papers—relate to their early-career success. One key finding is that the postdoc period seems more important than the doctoral training to achieve this form of success. This is especially interesting in light of the many studies of academic faculty hiring that link Ph.D. granting institutions and hires, omitting the postdoc stage.
