Metabolomics as molecular analysis tool in cell culture engineering

So far, cell culture engineering has used the high-throughput transcriptional and more recently protein profiling techniques attempting to further understand and resolve significant issues regarding the cell culture performance and its optimization. At the metabolic level, flux analysis has been used to monitor changes in the metabolic state that could affect the successful outcome of cell cultures. Metabolomics, referring to the simultaneous quantification of the (relative) concentration of the free small metabolites, is the most recently introduced high-throughput method for the measurement of the metabolic fingerprint of a biological system. Considering the role of metabolism in the context of the overall cellular function, it is easily understandable why quantifying a complete and accurate metabolomic profile is foreseen to have a major positive impact in cell culture engineering research. We will present application of Gas Chromatorgaphy-Mass Spectrometry metabolomics to monitor and analyze mammalian cell culture systems. Specifically, two bioreactor processes will be discussed in which baby hamster kidney cells were cultivated in high-cell density perfusion reactors at both laboratory and manufacturing scales and samples were analyzed over the course of the cultivation. Metabolomics enabled the differentiation between cell cultures based on bioreactor type, and stage of cell growth. Multivariate statistical analysis enabled the identification of the metabolites whose change in concentration was characteristic of the modification in any of these macroscopic parameters. The acquired results support the usefulness of metabolomics as a molecular analysis tool in cell culture engineering.

Performance of an algorithm mainly depends on both computer architecture and software. An Intel Xeon processor based HPC cluster and Intel Itanium2 based symmetric multiprocessing (SMP) architectures are used for performance analysis of PDE based parallel algorithm. Algorithm is parallelized using MPI and performance measurements are done using Tuning and Analysis Utilities (TAU). Computational optimization reveals data independency and helps compiler to generate more efficient program for that specific processor. Removing data dependency inside loop is the key in this work. In iterative algorithms, like Gauss-Seidel method, each processor communicates with the same processors at every iteration. This feature makes persistent connection preferable. MPI has different types of communication methods for different communication characteristics. Persistent connection is one of them. Persistent connection removes connection overhead by leaving connection open for further communications. It can be preferred if data is transferred repeatedly between same nodes. In this work source code changed to help compiler to generate more efficient program for the specific processor. Also MPI persistent connection is used for communication at each iteration in Gauss-Seidel method. In some parallel algorithms, communication must be synchronized. Making communication between processors at the same time becomes a bottleneck if communication medium is shared. This fact has been studies and analyzed. ©2009 IEEE.

The main knowledge management challenges are to capture, store and reuse contextual knowledge generated during interactions that occur daily in an organization. In this paper, we propose an activity context-aware architecture to support knowledge management in working processes. The required features for this architecture are processing, reasoning and sharing contextual knowledge involving information about activities performed. We also present results from evaluation of our proposal — A-CoBrA — for a specific domain.

An overview of a newly designed parallel programming language is presented in this paper. Fortress, an outcome of the High Productivity Computing Systems program at DARPA, is examined through its features like mathematical notation, implicitly parallel nature and ease of library coding, its potential to grow easily and its interchangeable program parts. Code writing is discussed through examples. The tests for its scalability are done with several array types and also a comparison of an application written both in C and Fortress is presented. The usability and the future of the language in HPC environments are also discussed. ©2009 IEEE.

Active modeling is required in learning settings to cope with the dynamic evolution of the knowledge, since learners competences evolves over time as they participate in the course activities. Moreover, one of the main issues in a competence based eLearning process is to deliver personalized instructional designs adjusted to both 1) intrinsic characteristics of users (i.e. learning styles) and 2) the desired and achieved competences in the learning process (i.e. specific and generic competences). This delivery includes the adaptation of the content and the activities in a learning scenario based on a dynamic user model that evolves according to user interactions. In this paper, an approach to support Conditional Plans Generation (IMS Learning Designs) in the context of a virtual learning environment is presented The process is supported by a pervasive usage of standards and specifications (IMS family of specifications) in conjunction with an integral user modeling.

Sensor networks are being used in several emerging applications not even imagined some years ago due to advances in sensing, computing, and communication techniques. However, these advances also pose various challenges that must be faced. One important challenge is related to the autonomous capability needed to setup and adapt the networks, which decentralizes the control of the network, saving communication and energy resources. Middleware technology helps in addressing this kind of problem, but there is still a need for additional solutions, particularly considering dynamic changes in users' requirements and operation conditions. This paper presents an agent-based framework acting as an integral part of a middleware to support autonomous setup and adaptation of sensor networks. It adds interoperability among heterogeneous nodes in the network, by means of autonomous behavior and reasoning. These features also address the needs for system setup and adaptations in the network, reducing the communication overhead and decentralizing the decision making mechanism. Additionally, preliminary results are also presented. © 2009 IEEE.

The last few years have seen considerable interest in the wireless networking research community in analyzing the connectivity of wireless ad-hoc networks formed by a set of nodes distributed in a two dimensional plane (deployment area) with a (i) uniform probability density function and (ii) uniform transmission range. Although several important and interesting results are known in this domain, most of the connectivity studies consider a fault-free scenario where all nodes are available for network formation and do not consider failures among nodes caused by one reason or another. In very few studies where faults are considered, they are usually considered to be random in nature, i.e., the probability of a node failing is independent of its location in the deployment area. However, such fault scenario is inadequate to capture many realistic situations where the faulty nodes are spatially correlated. This is particularly true in combat environment where an enemy bomb can destroy a subset of nodes confined to a region. In this paper we investigate the impact of region-based faults on the connectivity of wireless networks. Through analysis and simulation, we provide results relating the probability of a network being connected as transmission range and the size of fault-region are varied. If d min (G) denotes the minimum node degree of the network, we provide the analytical expression for P(d min (G) ¿ k), which represents the probability of the minimum node degree being at least k, for k = 1. Moreover, we compute P(¿(G) ¿ k), where ¿(G) represents the connectivity of the graph G formed by the distribution of nodes in the deployment area and examine the relationship between P(d min (G) ¿ k) and P(¿(G) ¿ k) when k = 1.

This work aims at investigating the influence of luminance information and environment illumination on skin classification. We explore Bayesian approaches to perform automatic classification of human skin pixels on digital images, using color features as input. Two probabilistic skin color models were built on different color spaces (RGB, normalized RG, HSI, HS, YCbCr and CbCr) and tested in a task of automatic pixel classification into skin and non-skin. Analyses of classification performance were done by presenting an illumination controlled image database containing images acquired in four different illumination conditions (shadow, sun, incandescent and fluorescent lights) to these classifiers. Our experiments show that building probabilistic skin color models using the CbCr color space generally improves performance of the classifiers and that best performance is achieved in shadow illumination.
