Modern scientific work, including writing papers and submitting research grant proposals, increasingly involves researchers from different institutions. In grant collaborations, it is known that institutions involved in many collaborations tend to densely collaborate with each other, forming rich clubs. Here we investigate higher-order rich-club phenomena in networks of collaborative research grants among institutions and their associations with research impact. Using publicly available data from the National science Foundation in the US, we construct a bipartite network of institutions and collaborative grants, which distinguishes among the collaboration with different numbers of institutions. By extending the concept and algorithms of the rich club for dyadic networks to the case of bipartite networks, we find rich clubs both in the entire bipartite network and the bipartite subnetwork induced by the collaborative grants involving a given number of institutions up to five. We also find that the collaborative grants within rich clubs tend to be more productive in a per-dollar sense than the control. Our results highlight advantages of collaborative grants among the institutions in the rich clubs. Copyright © 2022, The Authors. All rights reserved.

An effective early diagnosis is important for rheumatoid arthritis (RA) management. This study reveals a novel RA detection method using bacteriorhodopsin as a photoelectric transducer, a light-driven proton pump in purple membranes (PMs). It was devised by covalently conjugating a PM monolayer-coated electrode with a citrullinated-inter-alpha-trypsin inhibitor heavy chain 3 (ITIH3)542–556 peptide that recognizes the serum RA-associated autoantibodies. The direct serum coating decreased the photocurrents in the biosensor, with the reduction in the photocurrent caused by coating with an RA-patient serum that is significantly larger than that with a healthy-control serum (38.1% vs. 20.2%). The difference in the reduction in the photocurrent between those two serum groups widened after the serum-coated biosensor was further labeled with gold nanoparticle (AuNP)-conjugated anti-IgA (anti-IgA-AuNP) (53.6% vs. 30.6%). Both atomic force microscopic (AFM) and Raman analyses confirmed the sequential peptide, serum, and anti-IgA-AuNP coatings on the PM-coated substrates. The reductions in the photocurrent measured in both the serum and anti-IgA-AuNPs coating steps correlated well with the results using commercial enzyme-linked immunosorbent assay kits (Spearman rho = 0.805 and 0.787, respectively), with both a sensitivity and specificity close to 100% in both steps. It was shown that an RA diagnosis can be performed in either a single- or two-step mode using the developed biosensor. © 2023 by the authors.

Background: Mycosis fungoides (MF) is the commonest subtype of cutaneous T-cell lymphoma. In the United States, prior studies reported that African Americans (AA) with MF had poor outcomes. data characterizing differences in racial disparity outcomes over time are limited. Patients and Methods: We collected data from the United States Surveillance, Epidemiology, and End Results (SEER) database to investigate the survival patterns of patients with MF from 1988 to 2011. Cases were divided into 3 cohorts based on the year of diagnosis. Univariable and multivariable analysis were conducted to assess for factors associated with overall survival (OS). Results: 2896 cases of MF were detected, with a median follow-up duration of 60 months. The disparity in survival between the years 1988-1995 and 2004-2011 was significant (P = .05). The parameter estimates of the Cox proportional hazards model for the 1988-1995 period (using the 2004-2011 period as a reference) was also significant (P = .024). Patients diagnosed between 1988 and 1995 were 1.4 times more likely to die from the disease than those diagnosed between 2004 and 2011. The survival gap between AA and white patients narrowed in 1996-2003 and 2004-2011 in comparison to 1988-1995. This indicates improvements in the survival of AA patients over time. Conversely, the survival rates of white patients remained relatively stable over time. Conclusions: Our study demonstrates that AA with MF have reduced survival. Despite the persistent pattern of lower survival across all periods, the gap in survival between white and AA seems to be narrowing over time. © 2025 Elsevier Inc.

Autism is a heterogeneous neurodevelopmental condition, and functional magnetic resonance imaging-based studies have helped advance our understanding of its effects on brain network activity. We review how predictive modeling, using measures of functional connectivity and symptoms, has helped reveal key insights into this condition. We discuss how different prediction frameworks can further our understanding of the brain-based features that underlie complex autism symptomatology and consider how predictive models may be used in clinical settings. Throughout, we highlight aspects of study interpretation, such as data decay and sampling biases, that require consideration within the context of this condition. We close by suggesting exciting future directions for predictive modeling in autism.

The production of biofuels to be used as bioenergy under combustion processes generates some gaseous emissions (CO, CO₂, NO_x, SO_x, and other pollutants), affecting living organisms and requiring careful assessments. However, obtaining such information experimentally for data evaluation is costly and time-consuming and its in situ obtaining for regional biomasses (e.g., those from Northeast Brazil (NEB) is still a major challenge. This paper reports on the application of artificial neural networks (ANNs) for the prediction of the main air pollutants (CO, CO₂, NO, and SO₂) produced during the direct biomass combustion (N₂/O₂:80/20%) with the use of ultimate analysis (carbon, hydrogen, nitrogen, sulfur, and oxygen). 116 worldwide biomasses were used as input data, which is a relevant alternative to overcome the lack of experimental resources in NEB and obtain such information. Cross-validation was conducted with k-fold to optimize the ANNs and performance was analyzed with the use of statistical errors for accuracy assessments. The results showed an acceptable statistical performance for all architectures of ANNs, with 0.001–12.41% MAPE, 0.001–5.82 mg Nm⁻³ MAE, and 0.03–52.30 mg Nm⁻³ RMSE, highlighting the high precision of the emissions studied. On average, the differences between predicted and real values for CO, CO₂, NO, and SO₂ emissions from NEB biomasses were approximately 0.01%, 10⁻⁶%, 0.14%, and 0.05%, respectively. Pearson coefficient provided consistent results of concentration of the ultimate analysis in relation to the emissions studied and effectiveness of the test set in the developed models. © 2024 Elsevier Ltd

A Foundational Multimodal Vision Language AI Assistant for Human Pathology

The field of computational pathology has witnessed remarkable progress in the development of both taskspecific predictive models and task-agnostic self-supervised vision encoders. However, despite the explosive growth of generative artificial intelligence (AI), there has been limited study on building general purpose, multimodal AI assistants tailored to pathology. Here we present PathChat, a vision-language generalist AI assistant for human pathology using an in-house developed foundational vision encoder pretrained on 100 million histology images from over 100,000 patient cases and 1.18 million pathology image-caption pairs. The vision encoder is then combined with a pretrained large language model and the whole system is finetuned on over 250,000 diverse disease agnostic visual language instructions. We compare PathChat against several multimodal vision language AI assistants as well as GPT4V, which powers the commercially available multimodal general purpose AI assistant ChatGPT-4. When relevant clinical context is provided with the histology image, PathChat achieved a diagnostic accuracy of 87% on multiple-choice questions based on publicly available cases of diverse tissue origins and disease models. Additionally, using open-ended questions and human expert evaluation, we found that overall PathChat produced more accurate and pathologist-preferable responses to diverse queries related to pathology. As an interactive and general vision language AI assistant that can flexibly handle both visual and natural language inputs, PathChat can potentially find impactful applications in pathology education, research, and human-in-the-loop clinical decision making. © 2023, CC BY-NC-ND.

Tissue phenotyping is a fundamental computational pathology (CPath) task in learning objective characterizations of histopathologic biomarkers in anatomic pathology. However, whole-slide imaging (WSI) poses a complex computer vision problem in which the large-scale image resolutions of WSIs and the enormous diversity of morphological phenotypes preclude large-scale data annotation. Current efforts have proposed using pretrained image encoders with either transfer learning from natural image datasets or self-supervised pretraining on publicly-available histopathology datasets, but have not been extensively developed and evaluated across diverse tissue types at scale. We introduce UNI, a general-purpose self-supervised model for pathology, pretrained using over 100 million tissue patches from over 100,000 diagnostic haematoxylin and eosin-stained WSIs across 20 major tissue types, and evaluated on 33 representative CPath clinical tasks in CPath of varying diagnostic difficulties. In addition to outperforming previous state-of-the-art models, we demonstrate new modeling capabilities in CPath such as resolution-agnostic tissue classification, slide classification using few-shot class prototypes, and disease subtyping generalization in classifying up to 108 cancer types in the OncoTree code classification system. UNI advances unsupervised representation learning at scale in CPath in terms of both pretraining data and downstream evaluation, enabling data-efficient AI models that can generalize and transfer to a gamut of diagnostically-challenging tasks and clinical workflows in anatomic pathology. Background: Sleep-disordered breathing (SDB) is common and associated with worse cardiovascular and brain health. Hispanic/Latino individuals are at increased risk for SDB. OSA is the most studied SDB;it is characterized by apnea-hypopnea events and has been linked to adverse vascular health and cognitive sequelae. Less is known about upstream factors such as parameters of breathing. Breathing dynamics such as breathing rate and breathing rate variability have been linked to changes in mood and oscillatory brain activity. Their relationships with cognitive performance, particularly in diverse and understudied Hispanic/Latino communities, are unknown. Research Question: What is the association between parameters of breathing and cognitive outcomes? Study Design and Methods: The Hispanic Community Health Study/Study of Latinos (HCHS/SOL) is a prospective study of diverse Hispanic/Latino participants. Individuals were given a home sleep apnea device for in-home sleep testing. Breathing information was extracted from the cannula channel, and parameters of breathing were calculated by using bycycle, a novel tool for time series analysis. A total of 6,737 individuals were included in the study. Results: Faster breathing rate was linked with worse domain-specific and global cognitive performance (b_global = –0.011;P < .01), and breathing rate variability was associated with worse global cognitive performance (β_global = –0.022;P < .05). In interaction models, breathing rate variability was found to be significantly associated with worse verbal fluency and global cognitive performance in women but not in men. Interpretation: Parameters of breathing are novel methods for understanding SDB and cognitive function. These results also suggest that faster breathing rate variability in women, but not in men, is related to worse cognitive function. © 2024 The Authors

This study focuses on the analysis of signals containing multiple components with crossover instantaneous frequencies (IF). This problem was initially solved with the chirplet transform (CT). Also, it can be sharpened by adding the synchrosqueezing step, which is called the synchrosqueezed chirplet transform (SCT). However, we found that the SCT goes wrong with the high chirp modulation signal due to the wrong estimation of the IF. In this paper, we present the improvement of the post-transformation of the CT. The main goal of this paper is to amend the estimation introduced in the SCT and carry out the high-order synchrosqueezed chirplet transform. The proposed method reduces the wrong estimation when facing a stronger variety of chirp-modulated multi-component signals. The theoretical analysis of the new reassignment ingredient is provided. Numerical experiments on some synthetic signals are presented to verify the effectiveness of the proposed high-order SCT. © 2024, The Authors. All rights reserved.

Predicting drug response through tumor deconvolution by cancer cell lines

Large-scale cancer drug sensitivity data have become available for a collection of cancer cell lines, but only limited drug response data from patients are available. Bridging the gap in pharmacogenomics knowledge between in vitro and in vivo datasets remains challenging. In this study, we trained a deep learning model, Scaden-CA, for deconvoluting tumor data into proportions of cancer-type-specific cell lines. Then, we developed a drug response prediction method using the deconvoluted proportions and the drug sensitivity data from cell lines. The Scaden-CA model showed excellent performance in terms of concordance correlation coefficients (>0.9 for model testing) and the correctly deconvoluted rate (>70% across most cancers) for model validation using Cancer Cell Line Encyclopedia (CCLE) bulk RNA data. We applied the model to tumors in The Cancer Genome Atlas (TCGA) dataset and examined associations between predicted cell viability and mutation status or gene expression levels to understand underlying mechanisms of potential value for drug repurposing. © 2024 The Authors
