Many commonly studied species now have more than one chromosome-scale genome assembly, revealing a large amount of genetic diversity previously missed by approaches that map short reads to a single reference. However, many species still lack multiple reference genomes and correctly aligning references to build pangenomes is challenging, limiting our ability to study this missing genomic variation in population genetics. Here, we argue that k-mers are a crucial stepping stone to bridging the reference-focused paradigms of population genetics with the reference-free paradigms of pangenomics. We review current literature on the uses of k-mers for performing three core components of most population genetics analyses: identifying, measuring, and explaining patterns of genetic variation. We also demonstrate how different k-mer-based measures of genetic variation behave in population genetic simulations according to the choice of k, depth of sequencing coverage, and degree of data compression. Overall, we find that k-mer-based measures of genetic diversity scale consistently with pairwise nucleotide diversity (π) up to values of about π = 0.025 (R2 = 0.97) for neutrally evolving populations. For populations with even more variation, using shorter k-mers will maintain the scalability up to at least π = 0.1. Furthermore, in our simulated populations, k-mer dissimilarity values can be reliably approximated from counting bloom filters, highlighting a potential avenue to decreasing the memory burden of k-mer based genomic dissimilarity analyses. For future studies, there is a great opportunity to further develop methods to identifying selected loci using k-mers. © 2024, CC BY.

Semi-supervised learning algorithms make use of both labelled training data and unlabelled data. However, the visual domain gap between these sets poses a challenge which prevents deep learning models from obtaining the results they have achieved most especially in the field of medical imaging. Recently, self-training with deep learning has become a powerful approach to leverage labelled training and unlabelled data. However, a challenge of generating noisy pseudo-labels and placing over-confident labelling belief on incorrect classes leads to deviation from the solution. To solve this challenge, the study investigates a curriculum-styled approach for deep semi-supervised segmentation which relaxes and treats pseudo-labels as continuous hidden variables by developing an adaptive pseudo-label generation strategy to jointly optimized the pseudo-label generation and selection process. A regularization scheme is further proposed to smoothen the probability outputs and sharpen the less represented pseudo-label regions. The proposed method was evaluated on three publicly available Computer Tomography (CT) scan benchmarks and extensive experiments on all modules have demonstrated the efficacy of the proposed method. © 2021, Springer Nature Switzerland AG.

The exploration of photon upconversion has led to the development of multifunctional lanthanide-based materials, particularly through the mechanism of photon avalanche, marking a transformative advancement in material science. In this study, yttrium vanadate upconversion nanocrystalline phosphors (UCNCPs) activated by Ho3+/Er3+/Tm3+/Yb3+ ions are reported. These UCNCPs demonstrate a remarkable ability in the photon avalanche, offering highly intense and tunable emissions across the visible spectrum at room temperature under low excitation power of 980 nm laser. The average number of photons involved in the UC process at threshold pump power, highlighting the intricate interplay of cross-relaxation and energy transfer loops in avalanche mechanism. Notably, these UCNCPs have shown exceptional temperature sensing capabilities, where non-thermally coupled levels of the Ho3+ and Tm3+ ions provide higher relative sensitivity and accuracy than thermally coupled levels of Er3+ ions. The versatility of these UCNCPs is further established by their application in solid-state lighting, where they can produce vibrant red, green, blue, and warm-white light, and in security, serving as multi-level anti-counterfeiting inks that respond to 980 nm laser illumination. These developments not only pave the way for more energy-efficient lighting solutions but also offer new avenues for enhancing the security of valuable items. The temperature sensing capabilities of these phosphors add another layer of functionality, making them ideal for high-tech applications ranging from medical diagnostics to environmental monitoring. © 2025 Elsevier B.V.

Fostering mathematical literacy amongst primary school students using realistic mathematics education approach

The present study aims at comparing different ways of conducting lesson on two-digits multiplication for primary school students using algorithm and Realistic Mathematics Education (RME) approach. Qualitative experiment with user observation method had deliberately chosen as the design of the study as the intention is to figure out the impact of treatment while the subjects stay in natural setting of their habitat. There are three third grade classes consist of 61 primary school students in Singaraja, Bali – Indonesia who participated in this study. The participants were experienced different learning method, which are: (1) conventional class with multiplication algorithm followed by area model, (2) RME followed by multiplication algorithm and (3) RME. The data were gathered from students’ written work on the literacy test. Afterwards, a descriptive quantitative method was performed to analyze the data. The result showed that the third group in which RME approach was employed gained the best average scores to solve the literacy problems. Meanwhile, the second group in which the RME lesson was followed by multiplication algorithm gained the best average scores in solving routine problems. The study implies that RME approach contributes to the better mathematical literacy skills for young students.

Background and Objectives: The mechanics of the nucleus depends on cellular structures and architecture, and impact a number of diseases. Nuclear mechanics is yet rather complex due to heterogeneous distribution of dense heterochromatin and loose euchromatin domains, giving rise to spatially variable stiffness properties. Methods: In this study, we propose to use the adjoint-based inverse solver to identify for the first time the nonhomogeneous elastic property distribution of the nucleus. Inputs of the inverse solver are deformation fields measured with microscopic imaging in contracting cardiomyocytes. Results: The feasibility of the proposed method is first demonstrated using simulated data. Results indicate accurate identification of the assumed heterochromatin region, with a maximum relative error of less than 5%. We also investigate the influence of unknown Poisson's ratio on the reconstruction and find that variations of the Poisson's ratio in the range [0.3-0.5] result in uncertainties of less than 15% in the identified stiffness. Finally, we apply the inverse solver on actual deformation fields acquired within the nuclei of two cardiomyocytes. The obtained results are in good agreement with the density maps obtained from microscopy images. Conclusions: Overall, the proposed approach shows great potential for nuclear elastography, with promising value for emerging fields of mechanobiology and mechanogenetics. Amorphous multi-element materials offer unprecedented tunability in composition and properties, yet their rational design remains challenging due to the lack of predictive structure-property relationships and the vast configurational space. Traditional modeling struggles to capture the intricate short-range order that dictates their stability and functionality. We here introduce ApolloX, a pioneering predictive framework for amorphous multi-element materials, establishing a new paradigm by integrating physics-informed generative modeling with particle swarm optimization, using chemical short-range order as an explicit constraint. By systematically navigating the disordered energy landscape, ApolloX enables the targeted design of thermodynamically stable amorphous configurations. It accurately predicts atomic-scale arrangements, including composition-driven metal clustering and amorphization trends, which are well-validated by experiments, while also guiding synthesis by leveraging sluggish diffusion to control elemental distribution and disorder. The resulting structural evolution, governed by composition, directly impacts catalytic performance, leading to improved activity and stability with increasing amorphization. This predictive-experimental synergy transforms the discovery of amorphous materials, unlocking new frontiers in catalysis, energy storage, and functional disordered systems. The paper presents an overview of cases in which the analysis of the internal structure and mechanical properties of fibre reinforced composites is performed based on the micro-computed X-ray tomography (micro-CT) reconstruction of the composite reinforcement geometry. In all the cases, the analysis relies on structure tensor-based algorithms for quantification of the micro-CT image, implemented in VoxTex software. © CCM 2020 - 18th European Conference on Composite Materials. Data aggregation is an efficient method to save energy and prolong the service life of wireless sensor networks (WSNs). In light of this, a data aggregation algorithm was constructed based on self-organizing feature mapping (SOFM) neural network and WSN cluster routing protocol. In this algorithm, each cluster was designed as a three-layer neural network model, which collect a large number of raw data. Then, the feature data were extracted from the raw data, and sent to the sink node. Through a simulation experiment, it is proved that the proposed algorithm, denoted as SOFMDA, outperformed a popular data aggregation method in energy consumption and data accuracy. © 2019 Lavoisier.
