Defects in gastric progenitor cell differentiation are associated with various gastric disorders, including atrophic gastritis, intestinal metaplasia, and gastric cancer. However, the mechanisms underlying the multilineage differentiation of gastric progenitor cells during healthy homeostasis remain poorly understood. Here, using a single-cell RNA sequencing method, Quartz-Seq2, we analyzed the gene expression dynamics of progenitor cell differentiation toward pit cell, neck cell, and parietal cell lineages in healthy adult mouse corpus tissues. Enrichment analysis of pseudotime-dependent genes and a gastric organoid assay revealed that EGFR-ERK signaling promotes pit cell differentiation, whereas NF-κB signaling maintains gastric progenitor cells in an undifferentiated state. In addition, pharmacological inhibition of EGFR in vivo resulted in a decreased number of pit cells. Although activation of EGFR signaling in gastric progenitor cells has been suggested as one of the major inducers of gastric cancers, our findings unexpectedly identified that EGFR signaling exerts a differentiation-promoting function, not a mitogenic function, in normal gastric homeostasis.

Coffee beans are one of the high-value commodities in Indonesia, but the sorting method for the quality of coffee beans still uses visual methods and sieves with mechanical machines. This study aims to provide an alternative to classifying coffee beans using Deep Learning algorithms, such as the ResNet-18 and MobileNetV2. The dataset used is USK-COFFEE which consists of two classes, the normal coffee bean class, and the defect coffee bean class. The models were trained using the balanced and imbalanced datasets, meaning that two scenarios were performed. From the results of this study, the accuracy value for the ResNet-18 model was 91.50% when trained on the balanced dataset and 90.87% on the imbalanced dataset. It outperformed the MobileNetV2 architecture, which only achieved 0.8125 and 0.8112 accuracy scores when trained on the balanced and imbalanced datasets, respectively. © The Author(s), under exclusive license to Springer Nature Switzerland AG 2023.

Dengue fever is mainly caused by female mosquitoes from the genus Aedes. It predominantly occurs in equatorial to sub-tropical regions. The weather factors play a significant role in the mosquito life cycle, so a study on the impact of climate parameters on dengue incidence is required. This study aimed to understand the statistical association between the annual fluctuation of dengue cases with climate factors in Indonesia. Climatic data, annual rainfall, and annual mean ambient temperature of Indonesia were obtained from *** from 2010 to 2020, while the data on the annual incidence of dengue fever in Indonesia were collected from the Indonesian Health Profile by the Ministry of Health of Indonesia from 2010 to 2020. The association between climatic factors with dengue cases was calculated with Spearman statistical test after the data was indicated as not normally distributed. In addition, we performed Poisson regression analysis to examine how the changes in climatic parameters affect the dengue cases. The rain precipitation was insignificantly correlated with the dengue incidence in Indonesia during the study time. In contrast, the ambient temperature statistically showed a strong association with the dengue cases. The association between climatic factors and the number of dengue cases suggests that the model would likely be prospectively applied to the dengue early warning system as a nationwide intervention to reduce the epidemic impact in Indonesia. © 2022 IEEE.

Precise predictions of indoor climate conditions are required in the implementation of Smart Solar Dryer Dome (SDD). Trend development of prediction models is discussed in this review from 15 selected research papers (2018-2022) on indoor climate prediction which was obtained from research paper databases The output shows that the most used model for predicting indoor climate is Artificial Neural Network (ANN), especially Recurrent Neural Network (RNN) such as LSTM and GRU. However, there are some potential methods such as Transformer, Combined Support Vector Machines (SVM)-Deep Learning, and sequence-to-sequence which could outperform other commonly used models. Based on findings various opportunities exist to improve the precision of indoor climate prediction, which can bring power consumption efficiency and others benefit to Smart SDD users. Such studies may further be explored to produce more accurate machine learning models. © 2022 IEEE.

Air pollution is a pressing issue in cities, and managing air quality poses a challenge for urban designers and decision-makers. This study proposes a Digital Twin (DT) Smart City integrated with Mixed Reality technology to enhance visualization and collaboration for addressing urban air pollution. The research adopts an applied research approach, with a focus on developing a DT framework. A use case of DT development for Jakarta, the capital of Indonesia, is presented. By integrating air quality data, meteorological information, traffic patterns, and urban infrastructure data, the DT provides a comprehensive understanding of air pollution dynamics. The visualization capabilities of the DT, utilizing Mixed Reality technology, facilitate effective decision-making and the identification of strategies for managing air quality. However, further research is needed to address data management challenges to build a DT for Smart City at scale. © 2023 The Authors. Published by Elsevier B.V.

One way to save time and resources in the human recruitment and hiring process is to post open job positions on the Internet, but the overload of applications creates challenges for hiring managers and companies to select an adequate candidate. One of the solutions is to apply intelligent tools such as Deep Learning and recommender system algorithms to speed up the hiring process and identify the right candidates. In this paper, we propose a two-fold algorithmic approach to 1) building an RNN classifier for resume classification;2) using cosine similarity for resume recommendation to find a candidate that fits job requirements best after selecting all the resumes that belong to the right category. The performance of the proposed RNN classifier is evaluated in terms of accuracy, precision, recall, F1-score, and confusion matrix criteria. The experiment results have shown that the RNN classifier performs better than the other classifiers such as GNB, Linear SVM, RF, and BERT on the same dataset. © The Author(s), under exclusive license to Springer Nature Switzerland AG 2023.

Supervised deep learning (SDL) has shown remarkable success in various financial applications, such as stock prediction and fraud detection. However, SDL's reliance on class labels renders it unsuitable for portfolio management (PM) tasks, where such labels are often unavailable. To address this limitation, we propose a novel two-level architecture based on deep reinforcement learning (DRL) for PM, which does not require class labels. Our approach comprises several local agents that provide trading decisions and uncertainty assessments for individual stocks, and a global agent that makes portfolio management decisions based on the outputs of the local agents. Additionally, we incorporate the concept of explainable AI (XAI) into our framework using the SHAP (Shapley additive explanations) method, enhancing the transparency and interpretability of the global agent's decisions. Our experimental results demonstrate that the proposed architecture consistently yields profitable outcomes in the market. ©2024 IEEE.

Sentiment analysis is crucial method in business intelligence to extract insights, which typically begin with sentiment classification. One of the latest frameworks for generating sentence embeddings for sentiment classification is LLM2Vec, which allows Transformer decoder-based models to generate sentence embeddings for text representation. Its capability is deemed language-agnostic, which, in this study, the framework is leveraged for Tokopedia tweet sentiment analysis to prove the claim. The base decoder models used in the LLM2Vec framework were Llama 3 8B, Llama 2 7B, Sheared Llama 1.3B, and Mistral 7B. Two BERT-based models, which are the Indonesian SBERT model and IndoBERT trained with the SimCSE approach, were employed as a comparison. The generated embeddings were classified using logistic regression, SVM, and MLP Classifier. Classifiers using embedding generated by LLM2Vec with Llama 3 8B and Mistral 7B achieves on-par performance with classifiers that utilize IndoBERT SimCSE embeddings, while classifiers using embeddings generated by LLM2Vec with Llama 2 7B and Sheared Llama 1.3B achieves much lower performance. Classifiers with Indonesian SBERT embeddings achieve the highest F1 score performance. Despite slightly lower performance, this study has proven the language-agnostic capability of LLM2Vec, especially with Llama 3 8B and Mistral 7B in colloquial Bahasa Indonesia sentiment analysis, since none of the base decoders were ever trained using the Bahasa Indonesia corpus. © 2024 IEEE.

The infection of Plasmodium vivax is relatively less virulent than the deathliest Plasmodium falciparum. However, it still can lead to a fatal case and often induces recurring malaria due to dormant parasites in the liver. Thus, the research to study the drug to treat Plasmodium vivax is essential, where the enzyme dihydroorotate dehydrogenase (DHODH) has recently become a new drug target. However, the drug-enzyme interaction study has only recently been conducted in Plasmodium falciparum (pfDHODH) due to the lack of the 3D structure of enzyme DHODH from Plasmodium vivax that is crucial for the study. Therefore, this study aimed to perform the modelling study of Plasmodium vivax DHODH (PvDHODH) to create a 3D structure as a basis for drug-protein interaction study in upcoming studies. Sequence pvDHODH (Accession: SCO68359.1) was used in homology modelling using Modeller 10.2 with the crystal structure of DHODH from DHODH (Accession: 7KZY) as a template. Overall, the model generated from the homology modelling was considered a good model, and the 3D structure was close to the native state according to several parameters, including DOPE score, GA341 score, QMEAN4 value, 3D-1D score, ERRAT2 score, and ProSA score. Ramachandran plot also revealed that almost all amino acids were distributed in the desirable and allowed area (99.1%), and only 0.9% were in generously allowed regions. Superimposition of the model with the template also indicated that the model has an almost similar structure and amino acids positioning, including in the binding pocket and active site. Therefore, the model can be used for downstream analysis in drug-protein interaction studies. Nevertheless, some improvements can still be performed to upgrade the quality of the model by deleting unaligned residues on the C-terminal and realigning the residues at the doubting site. © 2023 IEEE.

Bacteria are microscopic organisms that can be found in many environments. They are abundant and have many roles in our life. Studying bacteria is essential so that we can identify the bacteria that are needed for many industrial applications. However, the main problem is that majority of the bacteria are unculturable, hampering the exploration of bacteria from different environments. Metagenomics approach which employs Next Generation Sequencing technology could help study bacteria by utilizing 16S rRNA marker gene. This study aims to demonstrate data mining and bioinformatics approaches to analyze 16S rRNA sequencing data. The raw sequencing data of 16S rRNA was collected from biological database. Then, the data were trimmed, denoised, and clustered to generate Amplicon Sequence Variants (ASVs). Diversity (alpha and beta) and taxonomic analyses were then conducted to elucidate the bacterial diversity and taxonomic profile of ASVs. The results of this work showed that Shannon and PD indices in China's hot spring were higher than Singapore and the USA. Furthermore, a significant difference was observed in the PD index. The unweighted UniFrac distance also showed there was a significant difference of the bacterial communities between the three locations. In addition, the taxonomic investigation unveiled prevalent bacterial groups in the ecosystem, namely Proteobacteria, Chloroflexi, Cyanobacteria, and Crenarchaeota. The research outcomes have the potential to serve as a foundational resource for subsequent bacterial metagenomic research, particularly the hot spring environment. © 2023 IEEE.
